Identification of the BRD1 interactome and its impact on schizophrenia risk

ABSTRACT: We identified protein-protein interactions and chromatin binding sites for two isforms of BRD1 (BRD1-S and BRD1-L) using Co-IP MS/MS and ChIP-seq. BRD1 isoforms were cloned, epitope-tagged (pcDNA 6 V5-His6, Lifetechnologies) and stably expressed in HEK293T cells. Chromatin immunoprecipitations were performed using anti V5-antibody conjugated agarose beads (Sigma-Aldrich) and anti HA antibody conjugated agarose beads (Sigma-Aldrich) as controls

BASP1 modifies the Tamoxifen response

Project description:We report that WT1 transcriptional repressor protein BASP1 interacts with oestrogen receptor alpha (ErÎ±), and interaction which in enhanced in the presence of Tamoxifen. We utilised RNASeq to identify common BASP1 and ERÎ± target genes as well as Tamoxifen responsive genes that are altered in the absence of BASP1. Total mRNA sequencing analysis of MCF7 cells treated with either siRNA against BASP1 or negative control siRNA, with and without Tamoxifen treatment. Each experiment was performed in triplicate.

Genomic distribution of linker histone varinat H1T

Project description:We report genome-wide distribution of germ cell-specific linker histone variant H1T in cancer cell line AGS, MDA-MB-231, and mouse embryonic stem cells (mESCs). We found that H1T expressed not only testis but also non-germ cells such as cancer cells and pluripotent stem cells and showed the biased distribution at rDNA repeat unit. Moreover, on the rDNA region, H1T regulated the chromatin structure and pre-rRNA expression. This study using ChIP-seq analysis provides genomic distribution of H1T in non-germinal cells. Project description:Oligopeptidases Prep and OOP are enzymes located in mitochondria and chloroplasts responsible for the cleavage of long peptides (8 to 65 aas) down to short peptides (3 to 7 aas), which in turn are degraded to free amino acids by aminopeptidases such as M1 and M17. In this study, Arabidopsis thaliana knockout mutants of the genes for these enzymes were studied by proteomics using a TMT (tandem mass tags) isobaric tags quantification strategy combined with HiRIEF LC-MS on a Q-Exactive Mass Spectrometer.

RB1 mass spec with or without MYC amplification

Project description:293T cells were transfected with Flag-tagged RB1 with or without MYC. After 48 h, the cells were lysed with IP buffer and immunoprecipitated with Flag-conjugated agarose beads (Sigma-Aldrich). The bound proteins were eluted with 2% SDS and digested overnight with sequencing grade modified trypsin (Promega, PRV5111). The obtained peptides were analyzed using a nanoflow EASY-nLC 1200 system (Thermo Fisher Scientific, Odense, Denmark) coupled to an Orbitrap Exploris480 mass spectrometer (Thermo Fisher Scientific, Bremen, Germany). The results were processed with the UniProt human protein database (75,004 entries, download on 07-01-2020) using Protein Discoverer (Version 2.4.1.15, Thermo Fisher Scientific) and Mascot (Version 2.7.0, Matrix Science).

Genome-wide maps of histone modification H3K4me3 in Daudi cells.

Project description:We report the updated method for CUT&Tag technology for high-throughput profiling of histone modifications or transcription factors in mammalian cells. By using using hand-made concanavalin A conjugated beads, we greatly improved handling and suspendability of cell-bound magentic beads and increased sensitivity for detecting peaks compared with conventional concanavalin A coated magnetic beads. This study provides a framework for the application of epigenome studies using mammalian cells.
