Gene expression profiles during larval development for pearl oyster, Pinctada fucata

ABSTRACT: A microarray analysis has been employed to study the knowledge of different developmental stages and the related gene expression profiles of P.fucata. Our study focused on the global genes expression profiles of the fertilized egg, trochophore, D-shaped stage, umbonal stage, juvenile of P.fucata. Fertilized eggs were harvested immediately after insemination, the trochophore stage, D-shaped stage, umbonal stage larvae and juvenile stage samples were then collected at 24h, 48h, 14days or 35days after a microscopy counting to ensure more than 80% of the individuals had reached the certain growing stages. The collected larvae were snap-frozen in liquid nitrogen, and stored at -80°C. In total, 15 pools of samples from 5 different developmental stages larvae were used for the microarray analysis. Three biological replicates were employed in each developmental stage.

Medaka larvae were exposed to HBCD

Project description:Recently, omics techniques have been widely applied to the discovery of potential bio-markers and explore triggering mechanism. To get a more comprehensive diagnosis of HBCD impacts on marine medaka (Oryzias melastigma), the larvae (within 24 hours post-hatch) were exposed to gradient doses of HBCD. After exposure for 7 days, the profiles of genes expression were examined using a custom-commercial 26, 430-oligonucleotide arrays (4M-CM-^W44K) of Japanese medaka which is shared much genomic information with marine medaka.At the end of the treatment period, 30 larvae/sample were pooled for RNA extraction and labeled by One-Color. A total of twelve independent arrays: three control (DMSO), three low-concentration HBCD (0.2 nM) exposures, three medium-concentration HBCD (2 nM) exposures, and three high-concentration HBCD (20 nM) exposures. The larvae of marine medaka (within 24 hours post-hatch) were exposed to to 0 (control), 0.2nM, 2nM and 20nM of HBCD (dimethyl sulfoxide with a final concentration of 1:30000 v/v water) for 7 days. Each HBCD treatment had three replicates with 100 larvae for each Petri dish. At the end of the treatment period, 30 larvae/sample were pooled for RNA extraction. A total of twelve independent arrays: three control (DMSO), three low-concentration HBCD (0.2 nM) exposures, three medium-concentration HBCD (2 nM) exposures, and three high-concentration HBCD (20 nM) exposures.

Identification of genes that are differentially expressed in alt1 and WT

Project description:we characterized the rice alkaline tolerant mutant, alt1. Map-based cloning revealed that alt1 harbors a mutation in a putative chromatin remodeling ATPase gene. ALT1-RNAi transgenic plants mimicked the alt1 phenotype, exhibiting tolerance to alkali stress in a transcript dosage-dependent manner. We found that the predicted ALT1 protein belonged to the Ris1 subgroup of the Snf2 family and was localized in the nucleus. qRT-PCR analysis showed that ALT1 was predominantly expressed in leaf blades and sheaths, and that ALT1 transcription was rapidly suppressed after alkaline treatment. These results support the notion that ALT1 is a negative regulator of alkaline tolerance. Roots of two-leaf stage alt1 and WT seedlings grown under normal conditions were sampled for microarray analysis. The transcriptomic profiles were investigated using an Agilent-015241 Rice Gene Expression 4×44 K Microarray (Agilent Technology) containing 32,325 probes corresponding to cDNA, 6,934 probes corresponding to expressed sequence tags (ESTs), and 2,612 probes corresponding to gene predicted loci, respectively, with three independent biological replicates. Effects of gentamycin on gene expression of kidney in SD rats

Project description:To investigate the gene expression profile of genamycin induced nephrotoxicity in a time-series aspect, SD rats were administrated once daily with saline, genamycin 80 mgkg for 28 consecutive days by intramuscular injection folled by 28 days recovery. Kidney samples were collected for microarray analysis and histological examination. There were 4360 and 4323 regulated genes for females and males, respectively, however, the overlapping expression genes coregluated at each time point were few, with 2 for females and 12 for males. MiRNA expression pattern in different prognosis of colon cancer patients

Project description:We measured the expression of human microRNAs in tumor cells derived from 8 FFPE samples among non-invasive CRC patients with different prognosis. Patients lived for more than 5 years after surgery were classified as good prognosis, and patients died within 5 years from surgery were classified as poor prognosis. Tumor tissues were macrodissected under the control HE staining slides. And there were at least 75 percent cancer cells in the samples. MicroRNA microarray was used to measure the expression of human miRNAs in tumor cells derived from 8 FFPE samples among early stage CRC patients with different prognosis.

Different miRNA expression profiles of CRC with or without lymph node metastasis

Project description:Identifying the exact molecules associated with CRC metastasis may be crucial to understand the process, which might also be translated to the diagnosis and treatment of CRC. In this study, we investigate the association of microRNA expression patterns with the lymph node metastasis of colorectal cancer. To investigate the association of microRNA expression patterns with the lymph node metastasis of colorectal cancer, eight primary colorectal cancer tissues derived from stage II–III colorectal cancer patients with (n = 4) or without (n = 4) lymph node metastasis were collected and the miRNA expression profiles of them were determined using Agilent miRNA microarray. Different miRNA expression profiles were identified in CRC tissues between lymph node metastasis positive and negative group.
