Gene expression data from anti-müllerian hormone (AMH) treated mouse ovary follicles

ABSTRACT: Anti-müllerian hormone (AMH) has an inhibitory effect on ovarian follicle development. However, the mechanism by which AMH regulates folliculogenesis remains to be elucidated. In this study we aimed to investigate the changes in transcriptome of preantral to small antral mice follicles after culturing with AMH and thereby identify candidate genes to be involved. This study is a repetition of a previous study (GEO accession .no.: GSE56737) at the concentration of 50 ng/mL. The overall design are almost similar to GSE56737 except that it was performed in quadruplicate. Preantral to small antral follicles were collected from dissected ovaries from six to eight weeks old female C57BL/6Tac mice. Twelve hour as well as 24 hour experiments were performed in one fixed concentration of AMH and an untreated control. The experiments were performed in quadroplicate. In total 16 samples: 2 x conc. (control and 50 ng/ml AMH), 2 x time points, 4 x experiments (quadroplicate). Samples are pairwise comparable within each experiment, that is, sample 1-2 or 3-4 or 5-6 or 7-8 or 9-10 or 11-12 or 13-14 or 15-16. Data are also comparable groupwise; (1,5,9,13) vs (2,6,10,14) or (3,7,11,15) vs (4,8,12,16).

Project description:Small intestinal neuroendocrine tumors (SI-NETs) arise from serotonin-producing enterochromaffin cells. SI-NETs are often well-differentiated tumors and most patients have regional or distant metastases at initial presentation. MicroRNAs (miRs) are post-transcriptional regulators which are important in diverse biological processes and can function as tumor suppressor genes or oncogenes. This study aims to identify an exclusive SI-NETs miR profile that may have a critical role in development, diagnosis, prognosis and progression of these malignancies.

Expression data from Caco-2 cells co-cultivated with B. animalis subsp. lactis BB-12

Project description:Although intestinal microbiota play a pivotal role in the development of host immune system this biological issue was not so far studied in great detail. In this study we examined immune response of Caco-2 enterocytes after incubation with common probiotic Bifidobacterium animalis subsp. lactis BB-12 for 4 hours. We used microarrays to inspect the global gene expression of Caco-2 cells upon co-culturing with B. animalis subsp. lactis BB-12 and several distinct immune-related genes up-regulated during this process. One time point (T4) and two controls (T0) were analysed. T0 represent differentiated Caco-2 cells cultivated for 3 weeks. T4 represents differentiated Caco-2 cells cultivated for 3 weeks plus consequent 4 hours of co-cultivation with B. animalis subsp. lactis BB-12. 3 technical replicates for T0-1, T0-2 or T4 were pooled to a single sample, RNA extracted and further used in gene expression experiments.

Effect of genomic imbalances on gene expression in rhabdomyosarcoma

Project description:Rhabdomyosarcoma (RMS) is the most common paediatric soft-tissue sarcoma and resembles developing skeletal muscle. Specific genomic alterations including translocations, deletions and amplification events have been associated with the alveolar and embryonal subtypes of RMS. Characterizing these changes has led to increased understanding of the underlying molecular biology. However, further aberrations and their significance remain to be defined. Genomic copy number variations have been shown to affect the level of transcription in several tumor types. In this study, we have combined array comparative genomic hybridization analysis of 13 RMS cell lines, supported by confirmatory PCR analyses, with their corresponding expression profiles. This identified sets of genes that are altered in their level of expression by genomic imbalances. We also show that the effect on gene expression was proportional to the level of genomic gain or loss. Keywords: Rhabdomyosarcoma cell lines will be added later on

A phenotype-based model for rational selection of novel targeted therapies in treating aggressive breast cancer

Project description:Treating unselected cancer patients with new drugs dilutes proof of efficacy when only a fraction of patients respond to therapy. We conducted a meta-analysis on eight primary breast cancer microarray datasets representing diverse breast cancer phenotypes. We present a high-throughput protocol which incorporates drug sensitivity signatures to guide preclinical testing for effective therapeutic agents. Specifically, we focus on drug classes currently undergoing early phase clinical testing. Our genomic and experimental results suggest that the majority of basal-like breast cancers should respond to inhibitors of the phosphatidylinositol-3-kinase pathway, and that a relatively low toxicity histone deacetylase inhibitor, valproic acid, may target aggressive breast cancers. For a subset of drugs, prediction of sensitivity associates with tumor recurrence, suggesting clinical relevance. Preclinical studies using both cell lines and patient tumors grown in 3-dimensional in vitro and orthotopic in vivo preclinical models provide an efficient and highly relevant assessment of drug sensitivity in tumor phenotypes, and validate our genomic analyses. Together, our results show that high-throughput transcriptional profiling can significantly impact drug selection for breast cancer patients. Pre-identification of patient response may not only improve therapeutic response rates, it can also assist in quickly identifying the optimal inclusion criteria for clinical trials. Our model facilitates personalized drug therapy for cancer patients and may be generalized for study of drug efficacy in other diseases. Gene expression during early sporulation in Phytophthora infestans

Project description:Transcriptional changes during asexual sporangia formation by the late blight pathogen Phytophthora infestans were identified using microarrays representing 15,650 genes and RNA from sporulation time-courses, purified spores, and sporulation-defective strains. Results were confirmed by reverse transcription-polymerase chain reaction analyses of sporulation on artificial media and infected tomato. During sporulation, about 12% of genes were found to be up-regulated and 5% down-regulated. The most prevalent induced genes had functions in signal transduction, flagella assembly, cellular organization, metabolism, and molecular or vesicular transport. Distinct patterns of expression were discerned based on the kinetics of mRNA induction and their persistence in sporangia. For example, most flagella-associated transcripts were induced very early in sporulation and maintained in sporangia, while many participants in metabolism or small molecule transport were also induced early but had low levels in sporangia. Data from this study are a resource for understanding sporogenesis, which is critical to the pathogenic success of P. infestans and other oomycetes. Two arrays were analyzed for each type of biological material. For each of the replicates, RNA was extracted from 2-3 different cultures and pooled. Therefore, a total of 4-6 biological replicates were analyzed for each type of tissue.

Effect of hit compounds on ethylene mutant eto1-4

Results uncovered a significant number of genes that were co-regulated by the ethylene antagonists which may contribution on phenotype difference between WT and eto1-4. WT (Col-0) or ethylene mutant (eto1-4) were etiolated growth 3-day on 0.5x MS medium as control. Ethylene mutant (eto1-4) etiolated growth 3-day on 0.5x MS medium containing 10 Î¼M different ethylene antagoinsts were used as experimental set. Whole seedling was used for total RNA extraction and cDNA synthesis. cDNA labeling, array hybridization, and scanning followed by standard Affymetrix expression array protocol. Two independent sets of microarray analyses were performed in this assay.

Differential gene expression in GBS6 cells after EWS-POU5F1 knockdown

Project description:Our objective is to clarify the function of EWS-POU5F1 chimera. Specifially, GBS6 cells were established from an undifferentiated bone sarcoma carrying translocation t(6;22)(p21;q12). The translocation resulted in a gene fusion between EWS and POU5F1. Gene expression analysis of t(6;22) undifferentiated sarcoma cell line GBS6 transfected with POU5F1 specific siRNA to investigate the function of EWS-POU5F1. Knockdown of EWS-POU5F1 using POU5F1 specific siRNAs. 3 control and 6 experimental replicates representing the same experiment repeated 3 times (1st, 2nd, 3rd).
