Project description:Membrane vesicles (MVs) are produced by species across all domains of life and have diverse physiological functions and promising applications. While the mechanisms for vesiculation in Gram-negative bacteria are well-established, the genetic determinant and regulation of MVs biogenesis in Gram-positive bacteria remain still largely unknown. Here, we demonstrate that a Q225P substitution in the alternative sigma factor SigB greatly triggers MVs production in Staphylococcus aureus strain Newman by directly repressing expression of alkaline shock protein 23, wherein the Q225P mutation hinders the specific binding of SigB to the asp23 promoter. Isogenic deletion of asp23 consistently promotes MVs formation in Newman, highlighting the critical role of both sigB and asp23 in modulating S. aureus vesiculation. While bacterial growth and cytoplasmic membrane fluidity do not be impaired, mutation of asp23 elicits a weakened cell wall and enhanced autolysis that potentially involved in LrgAB-controlled hydrolases and PSMα-mediated activities, which ultimately leads to hypervesiculation in Newman. Furthermore, TEM and proteomic analysis suggest nearly identical morphology and composition, but virulence-associated factors are significantly enriched in MVs upon asp23 deletion. Overall, this study reveals novel genetic determinants and cues underlying S. aureus vesiculation, advancing the understanding of the physiology of MVs biogenesis in Gram-positive bacteria.

Project description:GAPDHs from human pathogens S. aureus and P. aeruginosa can be readily inhibited by ROS-mediated direct oxidation of their catalytic active cysteines. Because of the rapid degradation of H2O2 by bacterial catalase, only steady-state but not one-dose treatment of H2O2 induces rapid metabolic reroute from glycolysis to pentose phosphate pathway (PPP). We conducted RNA-seq analyses to globally profile the bacterial transcriptomes in response to a steady level of H2O2, which reveals profound transcriptional changes including the induced expression of glycolytic genes in both bacteria. Our results revealed that the inactivation of GAPDH by H2O2 induces a metabolic reroute from glycolysis to PPP; the elevated levels of fructose 1,6-biphosphate (FBP) and 2-keto-3-deoxy-6-phosphogluconate (KDPG) lead to dissociation of their corresponding glycolytic repressors (GapR and HexR, respectively) from their cognate promoters, thus resulting in derepression of the glycolytic genes to overcome H2O2-stalled glycolysis in S. aureus and P. aeruginosa, respectively. Given that H2O2 can be produced constitutively by the host immune response, exposure to the steady-state stress of H2O2 recapitulates more accurately bacterial responses to host immune system in vivo. Project description:S. aureus is one of the major human pathogens that greatly impacts individuals and causes a variety of illnesses ranging from minor skin infections to life-threatening diseases, such as endocarditis, pneumonia, septicemia and toxic shock syndrome. Stk1/Stp1 are particular important for S. aureus pathogenesis and survival as they are thought to participate in regulating virulence, cell wall structure and antibiotic resistance. Understanding how Ser/Thr phosphorylation regulates virulence and antibiotic resistance will provide foundation for the development of novel therapeutic strategies against S. aureus infection. The phosphoproteomic analysis of Staphylococcus aureus Newman strain led to the identification of 76 peptides with mapped phosphorylation sites belonging to 29 distinct proteins. In the case of Stk1, only one peptide (residues 157-182), with the sequence ALSETSLTQTNHVLGTVQYFSPEQAK, was predicted to have a cluster of six phosphorylation sites (Ser159, Thr161, Ser162, Thr164, Thr166 and Thr172). This segment overlaps with the sequence of kinase activation loop (residues 154-176) in Stk1. Further biochemical studies revealed cis autophosphorylation of Thr172 in the GT/S motif is necessary for self-activation and kinase activity of Stk1, whereas the trans autophosphorylation of other activation loop serines/threonins are essential for the optimal kinase activity of Stk1.

Project description:Staphylococcus aureus USA300 wild type strain was cultivated in RPMI medium in 3 biological replicates and harvested at an OD500 of 0.5 before (as control) and at 30 min after exposure to 1.5 mM in RPMI HOCl stress. Cells were disrupted in 3 mM EDTA/ 200 mM NaCl lysis buffer with a Precellys24 ribolyzer followed by RNA isolation using the acid phenol extraction protocol as described. The RNA quality was approved by Trinean Xpose (Gentbrugge, Belgium) and the Agilent RNA Nano 6000 kit using an Agilent 2100 Bioanalyzer (Agilent Technologies, Böblingen, Germany). Ribo-Zero rRNA Removal Kit (Bacteria) from Illumina (San Diego, CA, USA) was used to remove the rRNA. TruSeq Stranded mRNA Library Prep Kit from Illumina (San Diego, CA, USA) was applied to prepare the cDNA libraries. The cDNAs were sequenced paired end on an Illumina HiSeq 1500 (San Diego, CA, USA) using 70 and 75 bp read length and a minimum sequencing depth of 10 million reads per library. The paired end cDNA reads were mapped to the Staphylococcus aureus USA300 genome sequence (accession number FPR3757_CP255) using bowtie2 v2.2.7 (Langmead and Salzberg, 2012) with default settings for paired-end read mapping. All mapped sequence data were converted from SAM to BAM format with SAMtools v1.3 (Li et al., 2009) and imported to the software ReadXplorer v.2.2 (Hilker et al., 2016).

Project description:Streptococcus pneumoniae (S.p.) is the most common causative agent of community-acquired pneumonia worldwide. A key pathogenic mechanism that exacerbates severity of disease is the disruption of the alveolo-capillary barrier. However, the specific virulence mechanisms responsible for this in the human lung are not yet fully understood. RNA sequencing of Streptococcus pneumoniae transcriptome under infection media conditions, but without the presence of lung tissue, representing anon-host-infection scenario FCS+/- was analyzed,. RNA isolation was performed using an acidic phenol-chloroform extraction protocol (Wetzstein et al., 1992). After DNase-I treatment (Zymo Research, Germany), the RNA quality was checked by Trinean Xpose (Gentbrugge, Belgium) and the Agilent RNA Nano 6000 kit using an Agilent 2100 Bioanalyzer (Agilent Technologies, Böblingen, Germany). Project description:S. aureus strain JKD6009 RNase III-HTF and USA300 RNase III-HTF were used in our study to capture the RNA-binding proteome in Staphylococcus aureus. Both strains were inoculated in TSB (Tryptone soya broth, Oxioid CM0129) and overnight cultured in 37°C, 200 rpm shaker. Strain JKD6009 RNase III-HTF was sub-cultured into 190 ml LPM (Coombes et al., 2004) (Low phosphate, low magnesium medium, 5 mM KCl, 7.5 mM (NH4)2SO4, 0.5 mM K2SO4, 8 µM MgCl2, 1 M KH2PO4, 16 mM Tris-HCl, 0.1% casamino acids, 0.3% Glycerol) and grew from OD600 0.01 to 1. Overnight cultures of USA300 RNase III-HTF was re-inoculated to 65 ml fresh TSB to OD600 0.05 and left to grow to an OD600 of ~3. Cells were then filtered through 0.45 µm filters using a vacuum filtration device (UVO3; (McKellar et al., JoVe 2020; Van Nues et al., Nature Communications 2017)) shifted to same volume of LPM medium for 15 min at 37ºC and UV irradiated in LPM in the Vari-X-linker (λ =254 nm) (https://www.vari-x-link.com; (McKellar et al., 2020; Van Nues et al., 2017)) with an energy dose of 2J/cm2. In total, 6 replicates were collected (three technical and two biological replicates) for each experiment.

Project description:Phenol Toluol extraction (PTex) carried out two steps organic-phase separation: first pH neutral phenol–Toluol extraction separated RNA and protein from DNA: RNA and proteins to the top aqueous phase but DNA and membranes in the interface. Aqueous phase then went through two rounds acid-phenol extraction, resulting RNA in the top aqueous phase, proteins bottom organic phase and RNA-protein complexes in the interface. After carefully isolated the interface, ethanol precipitation was carried on for purifying RNA-protein adducts (Urdaneta et al, 2019; Smith et al, 2020)
