Project description:Substantial evidence is now beginning to emerge that miRNAs, short, non-coding RNAs, which post-transcriptionally regulate gene expression, play a key role in the regulation of innate and adaptive immunity in humans and mice. Little is currently known, however, regarding the importance miRNAs in regulating the host response to infection in agriculturally important animals, such as cattle. Mastitis is an inflammatory disease of the mammary gland caused either by infection or physical damage, which is associated with substantial economic losses. In this study, we report a next generation sequencing approach to profile the expression of bovine miRNAs in primary bovine mammary epithelial (BMEs) cells challenged with a bovine mastitis pathogen, Streptococcus uberis (0140J). Computational analysis has been undertaken on 450 million raw sequence reads and revealed that 20% of known bovine miRNAs are expressed in BMEs. Furthermore, 22 miRNAs were found to be differentially expressed over the 6 hour time-course. We have completed miRNA target prediction analysis and found that the target genes of down-regulated miRNAs are enriched for having a role in innate immunity, and pathways associated with target genes of up-regulated miRNA correspond to previously reported mastitis-relevant pathways. In addition, we report 21 potentially novel bovine miRNAs that have not previously been described, two of which have close human orthologs. This study provides new insight into the regulation of miRNAs in the host response to infection at an unprecedented level in any species. 24 miRNAseq libraries were prepared from 3 infected and 3 control replicates at 1, 2, 4 and 6 hours.

Project description:Sow milk yield and quality is crucial for the survival and growth of piglets. Mammary epithelial cell proliferation, differentiation, milk component production and galactopoietic hormone and cytokine synthesis result from the quantities of differentially expressed genes. This study used the Affymetrix Porcine GeneChip to acquire a comprehensive picture of transcriptional adaptations in the mammary glands of lactating sows. Mammary tissue samples were collected from six sows at -17, 1 and 17 d relative to parturition. Mammary tissues from two sows were used to extract RNA and were subsequently pooled in equal volumes. Nine pooled samples were hybridized to porcine Affymetrix GeneChips.

Project description:Primiparous sows were randomly allocated to two treatments and were separated from piglets 8h daily from Day 21 of lactation companied with daily boar exposure for oestrus detection until weaning (Day 28). Gene expression of Day 9 embryos were compared between control sows (FE; sows artificially inseminated when in heat during lactation ) and Skip-a-Heat sows (SE; sows in heat during lactation and artificially inseminated on the following oestrus cycle). Stimulating lactational oestrus then two mating strategies were applied to primiparous sows; 1)FE; sows were in heat during lactation and received artificial insemination) and Skip-a-Heat sows (SE; sows were in heat during lactation and received artificial insemination at fallowing oestrus cycle).

Project description:We present an organoid regeneration assay in which freshly dissociated human mammary epithelial cells from healthy donors are grown in adherent/rigid or floating/compliant collagen I gels. In both conditions, luminal progenitors (CD49f+EpCAM+) form spheres, whereas basal cells (CD49fhiEpCAM-) generate branched ductal structures. However, in compliant but not rigid collagen gels, branching ducts form alveoli at their tips, express basal and luminal markers at correct positions and display contractility, which is required for alveologenesis. Thereby, branched structures generated in compliant collagen gels resemble terminal ductal-lobular units (TDLUs), the functional units of the mammary gland. Moreover, the membrane metallo-endopeptidase CD10 as an additional surface marker enriches for TDLU-formation and reveals the presence of stromal cells within the CD49fhiEpCAM- population. In summary, we describe a defined in vitro assay system to quantify cells with regenerative potential and systematically investigate their interaction with the physical environment at distinct steps of morphogenesis. Comparison of three cell populations derived from FACS-sorted primary human mammary epithelial cells: luminal progenitors, CD10+ basal cells and CD10- basal cells.

Project description:To more accurately model inhalation toxicity in vitro, we developed a tetra-culture system that combines lung alveolar epithelial cells, endothelial cells, macrophages, and mast cells in a three-dimensional orientation. We characterized the influence of the added complexity, using network perturbation analysis and gene expression data, to gain an insight into the steady-state profile of the assembled complete three-dimensional model using all four cell types and of simpler models of one, two, or three of the cell types. Gene expression data were analyzed using cause-and-effect biological network models, together with a quantitative network-scoring algorithm to determine the biological impact of co-culturing the various cell types. In the assembled tetra-culture, macrophages appeared to be the largest contributors to overall network perturbations, promoting high basal levels of oxidative stress and inflammation. This finding led to further optimization of the model using rested macrophages; the addition of rested macrophages decreased the basal inflammatory and cell stress status of the co-culture. Finally, we compared transcriptional profiles from publicly available datasets of conventional in vitro models representative of the airways and of healthy human lung tissues, to assess similarities between our model and other in vitro models and the human lung. On the transcriptional level, we found an increasing correlation between airway models and normal human lung tissue, particularly as cell types became more physiologically relevant and the complexity of the system increased. This indicates that the combination of multiple lung-relevant cell types in vitro does indeed increase similarity to the physiological counterpart.

Project description:The proteomics analysis of circulating exosomes derived from cancer cells represents a promising approach to the elucidation of cell-cell communication and the discovery of putative biomarker candidates for cancer diagnosis and treatment. Nonetheless, the proteome of exosomes derived from cell lines with different metastatic capabilities still warrants further investigation. Here, we present a comprehensive quantitative proteomics investigation of exosomes isolated from im-mortalized mammary epithelial cells and matched tumor lines with different metastatic potential, in an attempt to discover exosome markers specific to breast cancer (BC) metastasis. A total of 2,135 unique proteins were quantified with a high confidence level from 20 isolated exosome samples, including 94 of the TOP 100 exosome markers archived by ExoCarta, e.g., CD9, HSPa8, and PDCD6IP. Moreover, 344 altered proteins were observed, among which several metastasis-specific markers, including CATW, MRS2, SDCB2, RTN4, and RAD23B, were also identified. Notably, the abundance of these metastasis-specific corresponds well with the overall survival of BC patients in clinical settings. Together, these data provide a valuable dataset for BC exosome proteomics in-vestigation and prominently facilitate the elucidation of the molecular mechanisms underlying primary tumor development and progression.

Project description:BACKGROUND: Broccoli consumption has been associated with a reduction in risk of prostate cancer. Isothiocyanates (ITC) derived from glucosinolates that accumulate in broccoli are potential dietary compounds that may mediate these health effects. Sulforaphane (SF, 4-methylsulphinylbutyl ITC) accumulates in heading broccoli (calabrese) and iberin (IB, 3-methylsulphinypropyl ITC) accumulates in sprouting broccoli. While, there are many studies regarding the biological activity of SF, there are few studies associated with IB. Moreover, the majority of studies have been undertaken with transformed cells, usually epithelial in origin, that have cancerous phenotypes. <br>METHOD: Primary epithelial and stromal cells were derived from benign prostatic hyperplasia tissue. Affymetrix U133 Plus 2.0 whole genome arrays were used to quantify global gene expression changes in these cells, following exposure to physiologically appropriate concentrations of SF and IB. Ontology and pathway analyses were used to interpret results. Changes in expression of a subset of genes were confirmed by RT PCR.<br>RESULTS: Global gene expression profiling identified epithelial and stromal specific gene expression profiles. IB and SF induced different changes in gene expression in both epithelial and stromal cells but these changes were associated with similar functions<br>CONCLUSION: This data suggests that IB and SF both induce genes associated with cancer prevention, and IB should be further investigated as a potential chemo-preventative target. <br>

Project description:The mammary primordium represents the earliest evidence of commitment to the mammary lineage. The primordium forms via inductive tissue interactions between its constitutive tissues, the mesenchyme and epithelium. Here, we describe an analysis of the transcriptome of the mammary bud epithelium and its associated mesenchyme, two distinct cellular compartments that comprise the mammary primordium. Using network analysis, we found candidate mediators of mammary cell fate, differentiation and progenitor cell function that signal from mammary lineage inception during embryogenesis through postnatal development. Genetic features of mammary primordial cells overlapping with human breast progenitor cells identified potential regulators of key progenitor cell functions conserved across species. These results provide new insights into genetic regulatory mechanisms of mammary and in particular novel regulators of stromal-epithelial communications.

Project description:Microarray analyses revealed distinct gene expression alterations in the luminal and basal epithelial compartments in the absence of Ror2 with marked alterations observed in genes associated with actin filament-based processes and the actin cytoskeletal network. Given that Ror2 expression resides in both basal and luminal epithelial cells, we wanted to identify compartment-specific functions for Ror2 in coordinating development. Accordingly, luminal and basal epithelial cell populations from shLUC and shRor2 outgrowths were isolated by FACS separation on the basis of CD24 and CD29 surface marker expression and gene expression analysis was subsequently performed using Agilent microarrays.
