Expression profiling of miR-294 and Mbd2 siRNA transfected Dgcr8-/- mESCs by high throughput sequencing

ABSTRACT: RNA-seq analysis on CTR, miR-294, and siMbd2 transfected Dgcr8-/- ESCs showed that Mbd2 is responsible for the change of expression of a significant portion of genes that are regulated by miR-290 cluster mRNA profiles of CTR, miR-294 and siMbd2 transfected Dgcr8-/- ESCs were generated by deep sequencing, in duplicate, using pair-end Illumina.

Transcription profiling by array of mouse embryonic stem cell lines with Dgcr8 mutations to investigate the broad role of miRNAs and individual miRNAs through the reintroduction of miRNA mimics

Project description:These experiments were conducted as part of a study to derive the targets of miRNAs. Two independent BayGenomics mouse embryonic stem cell lines (XH157 and XG058), each bearing a gene trap between exons 9 and 10 of the Dgcr8 locus (ENSMUST00000115633, Ensembl v53) were further mutagenised by the targetted insertion of a second Dgcr8 gene trap cassette. Consequently two independent heterozygous and two independent homozygous mutant Dgcr8 cells were derived (Dgcr8tm1,gt1/+, Dgcr8tm1,gt2/+, Dgcr8gt1/tm1 and Dgcr8gt2/tm1). A comparison of the expression profiles of the heterozygous cells to the Dgcr8 depleted cells allows the investigation of the broad role of miRNAs in mouse ES cells. Subsequently individual miRNA mimics were reintroduced into the Dgcr8-depleted background. The cells were allowed to recover for 10, 20 or 44 hours. The effect of the miRNA on the mRNA expression of the cells was assessed through the comparison of the expression profile of the transfected cells to that of cells transfected with a control mimic, which had recovered over the same period. This allows the roles of individual miRNAs to be investigated.

Expression data of wild type and C-DGCR8 KO cones at different timepoints [RNA-seq]

Project description:We have analyzed gene expression in cone photoreceptors isolated from wild type and C-DGCR8 (DiGeorge Syndrome Critical Region Gene 8) KO mice at five different time points to get a mechanistic inside into the altered molecular pathways after microRNAs depletion. Cones were isolated by FACS from wild type and C-DGCR8 KO mice expressing Cre recombinase postnatally specifically in cones (D4-Cre) and bearing conditional null Dgcr8 allele. Experiments were performed in duplicates from different time points (P30, P40, P50, P60, and P90). Total RNA was extracted and next-generation RNA sequencing was performed.

DGCR8 HITS-CLIP reveals novel functions for the Microprocessor (CLIP-seq)

Project description:The Drosha-DGCR8 complex (Microprocessor) is required for microRNA (miRNA) biogenesis. DGCR8 contains two double-stranded RNA binding motifs that recognize the RNA substrate, whereas Drosha functions as the endonuclease. We have used high-throughput sequencing of RNAs isolated by crosslinking immunoprecipitation (HITS-CLIP) to identify endogenous RNA targets of DGCR8 in mammalian cells. Unexpectedly, miRNAs were not the most abundant targets. DGCR8-bound RNAs comprised several hundred mRNAs as well as snoRNAs and long non-coding RNAs. We found that DGCR8 together with Drosha controls the abundance of several mRNAs, as well as long non-coding RNAs, such as MALAT-1. By contrast, the DGCR8-mediated cleavage of snoRNAs is independent of Drosha, suggesting the involvement of DGCR8 in cellular complexes with other endonucleases. Interestingly, binding of DGCR8 to cassette exons, acts as a novel mechanism to regulate the relative abundance of alternatively spliced isoforms. Collectively, these data provide new insights in the complex role of DGCR8 in controlling the fate of several classes of RNAs. The effect of miR-294 and miR-181 on the transcriptome during OSK reprogramming of MEFs

Project description:Study designed to determine the immediate effects of supplementing OSK reprogramming with miR-294 or miR-181. MEFs were infected on day 0, and transfected with miR-294, miR-181 or control mimic on day 1. On day 3 RNA was extracted. OSK infected MEFs samples were compared to non-infected MEFs and to fully reprogrammed iPSCs.
