Transcriptome analysis of normal and cancerous bladder tissues.

ABSTRACT: The aim of this research was to explore activation/deactivation of signaling pathways during cancerogenesis. Tissue samples from malignant tumors were obtained from patients who had undergone surgery. Tissue samples from non-cancer controls were collected from autopsies of healthy donors killed in road accidents. Both the tumors and normal tissues were evaluated by a pathologist to confirm the diagnosis and estimate the tumor cell numbers. All tumor samples used in this study contained at least 80% tumor cells. Tissue samples were immediately stabilized in RNAlater (Qiagen) and then stored at M-bM-^HM-^R80M-BM-0C.

Atlas of RNA sequencing profiles of normal human tissues

Project description:Comprehensive analysis of molecular pathology requires a collection of reference samples representing normal tissues from healthy donors. There is a shortage now of the gene expression data for human healthy tissues. The available data can either lack biological replicates or represent tissues adjacent to tumors removed during surgery that have signs of pathology and inflammation. For the available limited collections of normal tissues from post mortal donors, there is a problem of data incompatibility, as different datasets were generated using different experimental platforms and cannot be merged in a single panel. Here, for the first time, we construct and deposited a gene expression database of normal human tissues based on uniformly screened original sequencing (Illumina HiSeq 3000) data. A total of 148 solid tissue samples representing 20 organs were taken from post-mortal human healthy donors killed in road accidents no later than 36 hours after death. Blood and bone marrow samples were taken from 6 and 11 healthy volunteers respectively. The materials were collected since 2012 and stored until gene expression profiles were obtained by using the same reagents and protocols. Data consistency was confirmed by hierarchical clustering and principal component analysis (PCA). Our data can be useful to all those working with the analysis of human gene expression.

Proteomic study in a preclinical lung-derived brain metastasis

Project description:To study the features of tumor microenvironment (TME) of BM brain metastasis, a proteomic approach has been performed in a preclinical BM model with the human lung adenocarcinoma-derived H2030-BrM3 cells implanted into the cortex and striatum of nude rats. Proteomic analyzes were performed 24 days after tumor cell inoculation. Here, we provided protein expression changes in BM compared to healthy brain tissue with rat analyzes. In total, 8420 proteins were quantified from the 8 samples analyzed.

Carcinoma-associated fibroblasts stimulate cancer cell invasion by mechanically remodeling the basement membrane

Project description:The first step in metastasis is dissemination of tumor cells into the surrounding tissue, or stroma. In carcinomas, cancers of epithelial origin, tumor cells must first breach the basement membrane (BM), a network that encapsulates the tumor. As tumor progresses, other cell types that reside in the stroma, such as carcinoma-associated fibroblasts (CAFs) accumulate around the tumor. Whether CAFs can help cancer cells to breach the BM remains an open question. Here we show that CAFs promote cancer cell invasion by physically remodeling the BM. Using a novel 3D in vitro model we observed that primary CAFs isolated from colon cancer patients stimulate cancer cell invasion through a native mesenteric BM. This stimulated invasion is the result of the physical presence of CAFs rather than an increased invasive potential of cancer cells. In the presence of CAFs, cancer cells can invade the BM in a matrix metalloproteinase-independent manner. Using live imaging, we found that CAFs actively pull and stretch the BM, leading to the formation of gaps through which cancer cells can migrate. Notably, CAF-mediated gap-widening is independent of proteolysis but relies on actomyosin contractility. We propose that CAFs exert mechanical forces that alter the organization and the physical properties of the BM, making it permissive for cancer cell invasion.
