Project description:Gene expression profiling of ovary at 1-10 days and embryo at 4-10 days after flowering (DAT) was performed to obtain an overall signature of the rice transcriptome during early grain development. After the onset of pollination, ovary samples at 1-10 DAT and embryo samples at 4-10 DAT with two replicates were collected and used for microarray analysis. A total of 20 microarray data for ovary and 14 microarray data for embryo were obtained.

Project description:Herein, we evidence that tamoxifen treatment modifies gene expression of mammary tumors depending upon the type of dietary fat fed to the animals. Rats initiated with MNU and treated with tam were fed a diet rich in corn oil (CO) or fish oil (FO). After 8 weeks, tumors of the same histological type (cribriform) were collected and comprehensive analysis of messenger RNA expression was performed. The mRNA expression of genes such as SerpinB10, Wisp2 and Apod in tumors from FO-treated rats is indicative of highly differentiated tumors. Decreased expression of H19 and Igf2 mRNA in tam-treated groups, and Thrsp and Wnt5b mRNA in FOtam group may be related to tumor growth impairment and lower metastatic capacity. Increased Irf7, RT1-CE3, RT1-CE16 transcript levels in FO-treated animals suggests an improved immune response against tumors (Th1 pattern) whereas decreased mRNA of Fcer1a, Hdc, Ms4a2, Slp1, Mcpt1 and Mcpt2 may indicate a shift of the immune response towards Th2 pattern. Sprague-Dawley rats received one injection of MNU and were distributed in 4 different groups. G1 received corn oil diet (CO); G2 received CO and tamoxifen; G3 received fish oil diet (FO) and G4 received FO an tamoxifen. After 8 weeks of treatment, diet- and/or tamoxifen-induced transcriptomic changes were evaluated in cribriform tumors of three different rats/group.

Project description:We performed peripheral blood gene expression profiling to identify an array of transcriptional biomarkers that discriminate presence of active cGvHD requiring immunosuppression following allogeneic HCT. Peripheral blood mononuclear cells were prepared by Ficoll gradient and cryopreserved from 63 patients (median age 50 yrs; range 19-64) following allogeneic HCT (median 475 days post-HCT) on an IRB approved protocol. Samples were randomly selected into a training set (23 cGvHD and 19 without cGvHD) and test set (12 cGvHD and 9 without cGvHD) and processed on the Aligent whole human genome 44k microarray platform. Bioinformatics programs including AILUN, GeneSpring, SAM, and PAM were used to select a minimum gene-set (FDR <5%) to predict cGvHD in the training set. Patient characteristics in the two groups were collected for confounder/interaction analysis across the following parameters: age, gender, disease histology, disease status at HCT, graft source, conditioning regimen, white blood count (WBC) at sample, and follow-up status including relapse and survival. Type, grade, and activity of acute cGvHD and cGvHD at time of sample and at most recent follow-up were determined by two independent investigators by standard clinical criteria. Three-condition experiment, 35 cGvHD vs. 28 non-cGvHD samples vs. 7 controls (cGvHDnoIS; no immunosuppression drug).

Project description:A growing number of studies have examined transcriptional responses to sex steroids along the hypothalamic-pituitary-gonadal axis in teleost fishes. However, data is are lacking on the molecular signaling cascades that underlie progesterone signaling. The objectives of the present study were to characterize the transcriptional response in the ovary of fathead minnow (Pimephales promelas) (FHM) in response to progesterone (P4) using transcriptomics. Female FHM ovaries were exposed in vitro to 500 ng P4/L. Germinal vesicle migration and breakdown (GVBD) was observed and microarrays were used to identify gene cascades affected by P4. Microarray analysis identified 1,265 differentially expressed transcripts after P4 treatment (p < 0.05). Functional enrichment analysis revealed that transcripts involved in the molecular functions of protein serine/threonine kinase activity, ATP binding, and activity of calcium channels were increased in the female ovary after P4 treatment. There was an overwhelming response of genes involved in structural constituent of ribosome to bethat were down-regulated with P4. There was also evidence for gene changes in steroid and maturation-related transcripts. Pathway analyses identified cell cycle regulation, insulin action, hedgehog, and B cell activation as pathways containing an over-representation of highly regulated transcripts. Significant regulatory sub-networks of P4-mediated transcripts included genes regulated by tumor protein p53 and E2F transcription factor 1, suggesting that downstream expression targets of these two proteins may be preferentially involved in P4-mediated GVBD. These data provide novel insight into the molecular signaling cascades that may underlie P4-signaling in the ovary and identifies genes and processes that may indicate premature GVBD due to environmental pollutants that mimic progestins. 3 control and 4 treatment; biological replicates

Project description:Fibromyalgia (FM) is a syndrome characterized by widespread muscular pain, fatigue and functional symptoms, which is known to be difficult to diagnose as the various symptoms overlap with many other conditions. Currently, there are no biomarkers for FM, and the diagnosis is made subjectively by the clinicians. We have performed shotgun proteomics on cerebrospinal fluid (CSF) from FM patients and non-pain controls to find potential biomarker candidates for this syndrome.

Project description:Purpose: To clinically and proteomically profile a fine-needle aspirate biopsy (FNAB) from a single in situ cold thyroid nodule (CTN). Experimental Design: The FNAB lysate was digested with trypsin, and analysed by LC-MSMS on an LTQ Orbitrap Velos. Remaining peptides were separated by reversed-phase chromatography and fractions analysed as technical duplicates. Identified proteins were analysed by Gene Ontology and protein abundance were calculated using the Top3 label-free method. The proteomic data was complemented with ultrasonography and scintigraphy of the thyroid gland; and cytology of the CTN FNAB. Results: Sixty seven and 2,595 non-redundant protein groups (2 unique peptides) were identified from unfractionated and fractionated CTN FNAB, respectively. Label-free protein abundance ranged over 6 orders of magnitude from the most abundant proteins, haemoglobin and thyroglobulin; to the low-abundance protein SON. Many previously-reported markers of thyroid cancer were in the top 23% of the identified proteins. GO analysis revealed high-enrichment for extracellular vesicular exosome and vesicle (cellular component); regulation of biological quality (biological processes); and structural molecule activity (molecular function). Conclusions and Clinical Significance: The CTN was clinically-classified as benign. Proteomic data from FNAB can provide additional diagnostic candidates indicative of benign or cancerous CTN without the need for invasive surgical intervention.

Project description:Expression profiling of 29 untreated breast cancer cell lines using Agilent 4x44K V1 (G4112F) dual color oligonucleotide microarrays The primary study objective was to establish a research resource for comparative transcriptomic analysis of a series of commercially available breast cancer cell lines representative of diverse histopathologic and molecular subtypes, generated on the Agilent oligonucleotide platform. A specific study objective was to perform a comparative transcriptional analysis of three cell lines established from a patient with triple negative metaplastic inflammatory breast cancer developed by Drs. Felding Habermann and Smider at the Scripps Research Institute, San Diego, CA. Cancer Res 2011;71(24 Suppl):Abstract nr PD03-07. Commercial cell lines were cultured in replete media using manufacturer-recommended conditions and harvested during exponential growth phase using TRIzol Reagent. Total RNA was prepared from each cell line and a pooled reference was generated containing an equimolar concentration of RNA from all cell lines. Individual cell lines were differentially labeled relative to the reference pool and hybridized to Agilent Commercial V1 4x44K oligonucleotide microarrays.
