Project description:Saccharina japonica is one of the most important marine economic crops worldwide. Blue light usually plays a significant role in the lives of Saccharina that may be beneficial to the culture system. Here we applied high-throughput paired-end RNA-sequencing (RNA-Seq) to the transcriptome of Saccharina japonica with blue light and dark exposure respectively. Comparative analysis of gene expression was conducted to understand the underlying molecular mechanisms. RNA-seq analysis yielded 70,497 non-redundant unigenes. 25,924 unigenes of them had good comparability with known gene sequences in existing species. Based on the values of RPKM, 11,660 differentially expressed unigenes were detected in expression profiles between blue light and dark exposed samples. Project description:This work was to study the transcriptome profiles in the skin of chickens with black versus white skin using high-throughput RNA deep-sequencing technology, to investigate the different expression profiles of the genes involved in skin pigmentation, then look for the main differences between black and white skin colors in Lueyang chickens. 16-week-old white and black female Lueyang chickens (5 birds per color) were selected for the sample collection. A piece of skin (8 mm in diameter) from the left back was collected . Total RNA was extracted from the sample using Trizol reagent . Three RNA samples from either the black or white skin samples were pooled following mRNA isolation. The sequencing of the library was performed using an Illumina HiSeq 2000 (LianChuan Sciences, Hangzhou, China). According the result of sequencing, some colored gene expressions were validated using Real time quantitative polymerase chain reaction (qPCR).

Project description:Welan gum is mainly produced by Sphingomonas sp. ATCC 31555 and has broad applications in industry such as that in cement production. Both carbon and nitrogen sources are essential for welan production. However, how nitrogen sources affect the metabolism and gene transcription of welan remains elusive. Here, we used next-generation sequencing RNA-seq to analyze the transcriptome of Sphingomonas sp. ATCC 31555 in the presence of inorganic or organic nitrogen sources. Enriched gene expression and pathway analysis suggest that organic nitrogen sources significantly enhanced the expression of genes in central metabolic pathways of Sphingomonas sp. ATCC 31555 and those critical for welan synthesis compared to that observed using inorganic nitrogen sources. The present study improves our understanding of the molecular mechanism underlying the use of nitrogen in welan synthesis in Sphingomonas sp., as well as provides an important transcriptome resource for Sphingomonas sp. in relation to nitrogen sources. Sphingomonas sp. ATCC 31555 strain (stored in our laboratory) was first seeded in an inoculum medium (20 g/L glucose, 3 g/L yeast extract, 3 g/L malt extract, and 5 g/L fish meal protein peptone, pH 7.0), and then cultured in a fermentation medium containing 40 g/L sucrose, 4.0 g/L nitrogen source, 0.6 g/L KH2PO4, and 0.2 g/L MgSO4.7H2O at 37°C. The nitrogen sources used in the present study were as follows: NaNO3 (4.0 g/L) as inorganic nitrogen (IN), beef extract (4.0 g/L) as organic nitrogen (ON), and NaNO3 (1.5 g/L) + beef extract (2.5 g/L) as complex nitrogen (CN). All cultivations were conducted in flasks with constant rotary shaking at 400â??1,000 rpm and 37°C.

Project description:Canna indica L. is an ornamental plant with petaloid staminodes and only a half fertile stamen in its flowers. The genetic basis for petaloid androecium remains unclear. In order to get comprehensive transcriptome data for further studies, RNA-Seq analysis were carried out. Two libraries from flower primordia and differentiated flowers of Canna indica were constructed and sequenced respectively, and totally 118,869 unigenes were assembled. The unigenes were aligned to the protein databases NR, NT, Swiss-Prot, KEGG, COG and GO (e-value<0.00001), and totally 67,299 unigenes were annotated. Our data constitute a preliminary basis for further studies on flower development of Canna indica. The two samples from flower primordium and differentiated flower were sequenced for transcriptome assembly, and gene expression information of the two stages was also obtained from these data.

Project description:Insects mount an innate immune response to defend against the foreign invading microorganisms and parasites. To be successful parasites, endoparasitoid wasps need to be able to suppress the immune responses of their hosts. This allows the wasp eggs to hatch and the larvae to develop inside the host. However, the molecular mechanism underlying the interaction between wasp and its host remains largely unknown. In this study, we identified the reprolysin type metalloprotease venom component MmV189, which was designated venom regulatory factor-1 (VRF1). VRF1 plays a critical role in the interaction between the wasp Microplitis mediator and its lepidopteran host Helicoverpa armigera (the cotton bollworm). Proteomics analysis based on isobaric tags for relative and absolute quantitation (iTRAQ) revealed that at least twelve wasp venom proteins were released into the host hemolymph, causing significant changes in 511 host proteins at 24 h post parasitization. Taking an approach of integrated transcriptome and proteome analysis, we identified 313 putative proteins from the wasp venom reservoirs, 25 of which belong to the family of metalloproteases. Proenzyme of VRF1 was firstly cleaved in the host hemolymph after parasitization and then entered the hemocytes. Additionally, depletion of VRF1 in M. mediator by dsRNA-mediated knockdown significantly reduced the percentage of cocoon formation. Furthermore, we showed possible binding of VRF1 to Dorsal, a H. armigera nuclear factor kappa B (NF-κB), using yeast two-hybrid and pull-down assays, and confirmed the cleavage of Dorsal by VRF1. Moreover, we found that VRF1 acts as a protease to process Dorsal in the host hemocytes and suppress the induction of antimicrobial peptides (AMPs). Taken together, our findings identify a novel mechanism by which a component of endoparasitoid wasp venom interferes with host immune signaling cascades.

Project description:we report a transcriptome-wide comparative investigation between surface and cave species in Sinocyclocheilus. De novo transcriptome assemblies were performed on surface and cave species; then the Sinocyclocheilus contigs were annotated with Gene Ontology. RNA-Seq assays revealed reduced transcription of a series of visual phototransduction and retinal disease related genes in cave-dwelling species compared with surface species. Degeneration of the retina in Sinocyclocheilus cavefish might occur in a lens-independent way by the down-regulation of several transcriptional factors, which have direct roles in retina development and maintenance, such as crx, rorb and Wnt pathway members. Examination of 2 different eye samples in 2 Sinocyclocheilus species.

Project description:In Canna indica L, 3-4 (occasionally 5) petaloid staminodes and a one-theca stamen with a petaloid appendage constitute the androecium. In order to find out the genetic basis of petaloid development of androecium members, RNA-Seq analysis of petal (P), petaloid staminode (PS), anther (A) and petaloid appendage (PA) were carried out. P-PS comparison was carried out to find the differences between the two kinds of petal-like organ, and A-PA comparison was conducted to reveal the mechanism for the differentiation of these two parts within stamen.

Project description:We report here the use of next-generation massively parallel sequencing technologies and de novo transcriptome assembly to gain insight into the wide range of transcriptome of two Hevea brasiliensis clones (RY8-79 and PR107). The output of sequenced data showed that more than 26 million sequence reads with average length of 90nt were generated in both clones. Totally 51829 unigenes (mean size = 640 bp) were assembled through transcriptome de novo assembly, which represent more than 16-fold of all the sequences of Hevea brasiliensis deposited in the GenBank. Assembled sequences were annotated with gene descriptions, gene ontology and clusters of orthologous group terms. Base on limit rule with FDR≤0.001 and |log2 Ratio|≥1, 6726 different expression unigenes (3018 up and 3708 down) were detected as PR107 versus RY8-79. Functional analysis showed mass of categories were reprogrammed between two clones, which relate latex generation and expelling difference between them. As a comparative transcriptome analysis, the results obtained here will greatly expand our understanding of physiological differences among varieties in molecular level and will contribute t The transcriptome of latex in Hevea brasiliensis
