Gene expression profiling of CREB knockdown in Acute Lymphoblastic Leukemia cells

ABSTRACT: Gene expression profiling was performed to examine genetic consequences that resulted from shRNA mediate knockdown of CREB in the four ALL cell lines Jurkat, Nalm6, Molt4, and RS4;11 using two CREB shRNAs. Leukemic cells were incubated with lentiviral supernatants for one or two consecutive days after which stably transduced cells were expanded. Transduced cells were pelleted and total RNA was isolated from CREB or scrambled transduced cells. The quality control, RNA labeling, hybridization, and data extraction was profiled on Illumina Human v2 Expression BeadChips, all performed at ServiceXS B.V.

A comparative transcriptomics approach unveils networks of activity-driven neuronal gene expression

Project description:Primary cultured hippocampal neurons were infected with lentiviral particles bearing constitutively active versions of the transcription factors CREB, SRF, EGR1 and FOS to define the downstream genetic program associated with each of these paradigmatic transcription factors in neurons. For CREB, we also extracted samples at a shorter infection time to try to dissect the different components of the wider genetic response observed upon expression of a constitutively active version of this transcription factor. In order to further explore the contribution of these transcriptional regulators to activity-driven gene expression, we also treated cultured hippocampal neurons infected with GFP-only expressing lentiviral particles with different drugs (bicuculline, forskokine, and BDNF) and profiled the associated transcriptional response. Finally, in order to further explore the role of CREB in forskolin-mediated gene expression, we also used A-CREB, a dominant negative form of this transcription factor. Specifically, we stimulated neurons with forskolin in the presence or absence of lentiviral particles expressing A-CREB and carried out genome-wide transcriptional profiling.

Cyclophilin B supports the survuval of glioblastoma multiforme cells

Project description:We have found that cyclophilin B (CypB) expression is important for malignant glioblastoma multiforme (GBM) cell proliferation. To identify molecular mechanisms that could explain CypB-dependent survival in human GBM cells, a microarray analysis was performed using RNA prepared from U251MG GBM cells transduced with lentiviral CypB shRNA. These data revealed that about 130 genes were more than 2-fold affected by CypB depletion. Significant alterations in the expression of genes related to cell death, cell proliferation and cell migration were found in the shCypB cells. U251 glioblastoma cells transduced with lentivirus expressing non-target control shRNA (shCON) were compared to cells transduced with lentivirus expressing shRNA sequence against cyclophilin B (shCypB). Cells transduced with the lentiviral shRNA (shCON VS shCypB) for 5 days before total RNA extraction. Three biological replicates of cells treated with each shRNA (shCON or shCypB) were profiled.

Lentiviral shRNA library screen to identify growth-related genes in malignant melanoma

Project description:Little is known about genes that promote melanoma cell growth and proliferation. siRNAs may be used to address the role of individual genesin these processes. RNAi library screens were used in the past to gain a comprehensive overview of all genes involved in cell growth, proliferation, migration and other cellular processes. A large-scale loss-of-function screen for eight different melanoma cell lines was performed using a pooled lentiviral shRNA library (GeneNet Human 50K lentiviral shRNA Library,cat#SI206B-1, System Biosciences) to identify genes relevant for melanoma cell growth and proliferation. shRNAs that lead to cell death or reduced growth of transduced melanoma cells are negatively selected and thereby underrepresented in the final cellular shRNA pool and vice versa. The shRNAs of the shRNA library (3-5 per gene) have complementary sequences to probes on the custom Affymetrix microarray HG-U133Plus2 and were analysed using this array. Well-known melanoma cell lines SK-Mel-103, A375, SK-Mel-147, SK-Mel-19, SK-Mel-28, SK-Mel-29, SK-Mel-5, WM3523cln6 were transduced with the lentiviral shRNA library and grown for 10 days under puromycin selection (day 10), control cells of respective cell lines were transduced and frozen immediately after transduction and genomic integration of shRNAs (day 0). Totel DNA was extracted and genomically integrated shRNAs were hybridized to Affymetrix microarrays (HG-U133Plus2.0 array).

BTG1 regulates glucocorticoid receptor autoinduction in acute lymphoblastic leukemia

Project description:RNAi mediated knockdown of BTG1 in the acute lymphoblastic cell line RS4;11 causes this cell line to become resistant to prednisolone treatment when compared to control cells. In this experiment we treated BTG1 knockdown RS4;11 cells and control RS4;11 cells either with prednisolone or a vehicle control and compared the gene expression patterns of these cell lines. 8 samples were analyzed: we treated RS4;11 control or RS4;11 shRNA BTG1 cells with either prednisolone or vehicle control, the experiment was performed in duplicate. Genes with a > 2-fold change in expression after prednisolone treatment when compared to vehicle treatment were selected. Expression changes in BTG1 knockdown cells were compared to those in control vector transduced cells.

Small RNA sequencing of human K562 cells transduced with lentiviral vectors overexpressing RUNX1

The samples were biological triplicates and the results were validated by qRT-PCR using SYBR green.

Identification of HIF1 and HIF2 target genes in human CB CD34+ cells

Project description:Although it has been shown that HIF1 and 2 fulfill essential roles within the hematopoietic system and in the regulation of HSC fate, little is currently known about the specific mechanisms that are involved. We identified transcriptome changes induced by hypoxia, constitutively active HIF1(P402/564) and HIF2(P405/531) in human cord blood CD34+ cells. Thus, we were able to identify common hypoxia-HIF1-HIF2 gene signatures, but we also identified specific target genes that were exclusively regulated by HIF1, HIF2 or hypoxia. CB CD34+ cells were isolated by Miltenyi miniMACS column. Cells were prestimulated in HPGM with 100 ng/ml KITL, FLT3L and TPO for 48 hrs. Cells were transduced with control pRRL-IRS2-EGFP lentiviral vectors or vectors expressing HIF1α(P402A,P564A) or HIF2α(P405A,P531A) in one or two rounds of 12 hrs each. 24 hrs later transduced cells were sorted after which RNA was isolated. 5 independent CB CD34+ batches were isolated, transduced and sorted, and isolated RNA was combined and used for Illumina beadhchip arrays HT12 v4
