Endometrial protein expression and phosphorylation landscape decipher aberrant insulin and mTOR signaling in patients with recurrent pregnancy loss

Project description:Research question: What are the proteomic and phosphoproteomic differences between the endometrium of women with recurrent pregnancy loss (RPL) and healthy control women during the proliferative (P) and secretory (S) phases of the menstrual cycle? Design: The present study collected a total of 54 endometrial samples during either P or S phases from women with RPL (n = 28) or healthy control (n = 26). Comprehensive proteomic and phosphoproteomic analyses were conducted using label-free liquid chromatography-tandem mass spectrometry (n = 44) and verified through western blotting (n = 10). Three comparison groups were established, including the total RPL endometrium compared to the total control (R/C), proliferating endometrium compared to control (RP/CP), and secretory endometrium compared to control (RS/CS). Results: Differentially expressed proteins (DEPs) and differentially phosphorylated proteins (DPPs) were respectively identified in the three comparison groups. Combining pathway enrichment, network analysis, and soft clustering analysis, we identified the insulin/cyclic nucleotide signaling pathway and AMPK/mTOR signaling pathway as the major contributors to the aberration of RPL endometrium. Western blotting verified altered expression of four proteins, including PRKAR1B, ADCY3, PRKAA2, and LPIN2.Conclusions: This exploratory study provides insights into the differentiated protein expression and phosphorylation profiles of RPL endometrium in both P and S phases. The results highlight potential proteins associated with RPL pathogenesis that may serve as potential indicators for RPL. The findings contribute to the identification of potential targets for RPL treatment as well as the pathogenesis of RPL.

Whole-genome Haplotype Reconstruction using Proximity-ligation and Shotgun Sequencing

Project description:Rapid advances in high-throughput DNA sequencing technologies are accelerating the pace of research into personalized medicine. While methods for variant discovery and genotyping from whole genome sequencing (WGS) datasets have been well established, linking variants together into a single haplotype remains a challenge. An understanding of complete haplotypes of an individual will help clarify the consequences of inheriting multiple alleles in combination, identify novel disease associations, and augment studies of gene regulation. Although numerous methods have been developed to reconstruct haplotypes from WGS data, chromosome-span haplotypes at high resolution have been difficult to obtain. Here we present a novel method to accurately reconstruct chromosome-span haplotypes from proximity-ligation and DNA shotgun sequencing. We demonstrate the utility of this approach in producing high-resolution chromosome-span haplotype phasing in mouse and human. While proximity-ligation based methods were originally designed to investigate spatial organization of the genome, our results lend support for their use as a general tool for haplotyping in the future. Time-course tracking of physical proximity and its effect on gene expression for elucidating single NK and cancer cell interactions using a microfluidic platform

Project description:We report a platform that combines the capture, co-incubation, time-lapse imaging, and gene expression profiling of doublets using the microfluidic integrated fluidic circuit (IFC) which could be used for real-time physical and transcriptional cell-cell interaction quantification. The temporal variations in natural killer (NK) - triple-negative breast cancer (TNBC) cell distances were tracked and compared with terminally-profiled cellular transcriptomes. The results showed the time-bound activities of regulatory modules and alluded to the existence of transcriptional memory. Our experimental and bioinformatic approaches serve as a proof of concept for interrogating cell interactions at doublet resolution, which can be applicable across different cancer types.
