Next Generation Sequencing of tomato WT, M82 and pro∆GRAS mutant treated with Gibberellin

Project description:The goal of this study was to search for DELLA-independent GA-regulated genes in tomato. RNA deep sequencing (RNA-seq) was performed to GA-treated M82 and pro∆GRAS mutant. Using a two fold increased or decreased cutoff we identified 81 GA-up regulated and 15 GA-down regulated genes, from which five genes were DELLA-independent. M82 and pro∆GRAS seedlings were treated with Paclobutrazol (10mg/l) once a day for three days followed by a single GA3 application (100 µM). Three hours after the GA treatment, young leaves were collected and RNA was extracted for Illumina HiSeq 2500 sequencing. A total of eight samples were analyzed, each treatment had two biological replicates.

Transcription profiling of Arabidopsis Col-0 plants with wild type, arr1-1 knock-out, ARR1 over-expressor and ARR1-SRDX fusion protein over-expressor genotypes treated with 6-Benzyladenine for different lengths of time

Project description:Arabidopsis thaliana Col-0 plants and three other genotypes (ARR1 overexpressor, arr1-1 knockout, overexpressor of ARR1-SRDX fusion protein) were grown in liquid media (1/2 MS, 1 g/L sucrose, 0.5 g/L MES, pH 5.7) in a Percival AR-66L growth chamber at 24 oC, 16:8 h day:night cycle, and 100 µE light intensity until growth stage 1.0. Plants were then treated with 5 µM 6-Benzyladenine for 0, 15, and 120 min, harvested and frozen in liquid nitrogen for RNA extraction and subsequent processing for microarray hybridization.

Gene duplication of type-B ARR transcription factors systematically extends transcriptional regulatory structures in Arabidopsis

Project description:Many of duplicated genes are enriched in signaling pathways. Recently, gene duplication of kinases has been shown to provide genetic buffering and functional diversification in cellular signaling. Transcription factors (TFs) are also often duplicated. However, how duplication of TFs affects their regulatory structures and functions of target genes has not been explored at the systems level. Here, we examined regulatory and functional roles of duplication of three major ARR TFs (ARR1, 10, and 12) in Arabidopsis cytokinin signaling using wild-type and single, double, and triple deletion mutants of the TFs. Comparative analysis of gene expression profiles obtained from Arabidopsis roots in wild-type and these mutants showed that duplication of ARR TFs systematically extended their transcriptional regulatory structures, leading to enhanced robustness and diversification in functions of target genes, as well as in regulation of cellular networks of target genes. Therefore, our results suggest that duplication of TFs contributes to robustness and diversification in functions of target genes by extending transcriptional regulatory structures. Duplication of TFs can confer an extension of transcriptional regulatory structures for target genes by providing new regulatory relationships between duplicated TFs and new or old target genes. To examine the nature of the extension in the regulatory structure, we performed gene expression profiling of Arabidopsis root tissues obtained from wild-type (WT) and deletion mutants of three type-B ARR1, 10, and 12. To examine how the extended regulatory structures by the duplicated ARR TFs are utilized for the responses to external CK, we generated gene expression profiles of WT Arabidopsis roots treated with mock or exogenous CK for 1 hour. Total RNAs were isolated from two biological replicates at each condition and used to measure gene expression level.

Next Generation Sequencing Facilitates Quantitative Analysis of Wild Type, arr1, and AOE Transcriptomes

Project description:Purpose: The goals of this study are to identify the downstream regulated genes of ARR1. Methods: RNA was extracted from wild-type, arr1 single mutant, and AOE root explants at the nascent SAM formation stage. Library construction and RNA-Seq were performed by Biomarker Co. (www.biomarker.com.cn, Beijing, China). DESeq and the Q value were used to identify differentially transcribed genes (DTGs). Differential transcription was inferred by applying a false discovery rate threshold of 0.001 and the |log2 Ratio| ≥ 1. Functional categorization was inferred from a BLAST search of the non-redundant GenBank (http://www.ncbi.nlm.nih.gov/genbank/), KEGG Pathway (http://www.genome.jp/kegg/pathway.html), and UniProt protein databases (http://www.uniprot.org/), and was further analyzed by the Gene Ontology (http://geneontology.org/) method. Results: In the transcriptomes of arr1 vs. wild-type explants, we detected 177 up- and 260 downregulated DTGs, and in the AOE vs. wild-type transcriptomes, we detected 129 and 6 DTGs, respectively. The pathways involved in hormone signal transduction and indole alkaloid synthesis were well represented among the DTGs in arr1 vs. wild type. These DTGs also included genes involved in auxin transport and signaling, as well as IAA17, an Aux/IAA repressor gene, which was downregulated in arr1 root explants. Conclusions: Our study showed that IAA17 was downstream gene of ARR1 in root explants.

Brassinosteroid, gibberellin, and phytochrome impinge on a common transcription module in Arabidopsis

Project description:Brassinosteroid (BR) and gibberellin (GA) promote many similar developmental responses in plants; but their relationship remains unclear. Here we show that BR and GA act interdependently through a direct interaction between the BR-activated BZR1 and GAinactivated DELLA transcription regulators. GA promotion of cell elongation required BR signaling, whereas BR or active BZR1 can suppresssed the GA-deficient dwarf phenotype. DELLAs directly interacted with BZR1 and inhibited BZR1-DNA binding both in vitro and in vivo. Genome-wide analysis defined a BZR1-dependent GA-regulated transcriptome, which is enriched with light-regulated genes and genes involved in cell wall synthesis and photosynthesis/chloroplast. GA promotion of hypocotyl elongation requires both BZR1 and the phytochrome interacting factors (PIFs), as well as their common downstream targets PREs. The results demonstrate that GA releases DELLA-mediated inhibition of BZR1, and that the DELLA-BZR1-PIF4 interaction defines a core transcription module that mediates coordinated growth regulation by GA, BR and light signals. Wild type Arabidopsis and bzr1-1D were grown in media containing 1 uM PAC and 0 or 2 uM PPZ for 4.5 days in dark, then treated with 10 uM GA3 or mock solution for 12 hr. Total RNA was extracted with Spectrum Plant Total RNA Kit (Sigma) and the mRNA sequencing libraries were constructed with barcodes using TruSeqTM RNA Sample Preparation Kit (Illumina). Six barcoded libraries were pooled together and sequenced by Illumina HiSeq2000.
