Project description:We have compared the gene expression profile of rat Achilles tendon-derived stem cells in post-natal tendon development. Rat tendon stem/progenitor cells (TSPCs) were isolated at different stages of post-natal development: TSPCs-1d, TSPCs-7d and TSPCs-56d. TSPCs at different post-natal development stages (1d, 7d and 56d) were isolated, cultured and used for microarray analyses at passage 2. All TSPCs in this study were of isolated from more than one individual. Total RNA was extracted and fragmented biotin-tagged cRNA was hybridized to Rat Genome 230 2.0 Array.

Knockouts of the O-GlcNAc cycling enzymes in C. elegans are viable and fertile, allowing a global analysis of the impact of GlcNAcylation. Whole genome transcriptional profiling of the O-GlcNAc cycling mutants confirmed dramatic deregulation of genes in these key pathways. As predicted, the O-GlcNAc cycling mutants show phenotypically altered lifespan and susceptibility to UV stress. L1 larvae were synchronized by starvation for two days after hatching in sterile buffer. Wild type and mutant animals were collected and total RNA isolated for gene expression analysis

Project description:To design an effective antibody therapy to improve clinical outcomes in leukemia, the identification of novel cell surface antigens is needed. Herein, we demonstrate a role for transmembrane tumor necrosis factor-αin leukemia. To characterize tmTNF-α expression in acute leukemia, normal hematopoietic cells, and non-hematopoietic tissues, we used a monoclonal antibody, termed C1, which specifically recognizes the tmTNF-α domain. We found that tmTNF-α was preferentially expressed by acute leukemia and leukemia stem cells. More abundant expression correlated with poor risk stratification, extramedullary infiltration, and adverse clinical parameters. Moreover, knockdown of tmTNF-α+ expression rendered leukemia cells more sensitive to chemotherapy in vitro and delay regeneration of leukemia in NOD–SCID mice. Targeting tmTNF-α by C1 resulted in leukemia cell killing via antibody-dependent cell-mediated and complement -dependent cytotoxicity in vitro, and inhibited leukemia cell growth in vivo while simultaneously sparing normal hematopoietic cells. Notably, C1 administration impaired the regeneration of leukemia in secondary serial transplantationin to NOD-SCID mice. To further understand the different expression patterns in leukemia cells and potential mechanisms underlying the effects caused by decreased expression of tmTNF-α, total RNA was extracted with TRIzol from SKM-1 stably transfected with control or tmTNF-α shRNA, tmTNF-α+ or - cells sorted from a primary AML sample, and human CD45+ leukemia cells from micetreated with C1 or IgG1 after first transplantation of 7052, and were then subjected to the microarray analysis. We extracted total RNA from SKM-1 stably transfected with control or tmTNF-α shRNA, tmTNF-α+ or - cells sorted from a primary AML sample, and human CD45+ leukemia cells from mice treated with C1 or IgG1 after first transplantation of 7052 (leukemia cell line initially derived from patients with primary acute leukemia who remained stably transplantable in NOD–SCID mice). These were then subjected to the GeneChip probe arrays (Affymetrix GeneChip® Human Genome U133 Plus 2.0). Using SKM-1 stably transfected with control (NC), tmTNF-α+ cells sorted from the primary AML sample and CD45+ leukemia cells from mice treated with IgG1 as reference samples respectively, we compared the different expression patterns in leukemia cells caused by decreased expression of TNF-α (SKM-1 89-1/NC-1, 89-2/NC-2; 70-C1-2/70-IgG-1, 70-C1-3/70-IgG-2; AMLTNFα- 1/+ 1; AMLTNFα- 2/+ 2). Two replicates were included for each pair of samples.

Project description:Histone acetyltransferases (HATs) GCN5/PCAF and CBP/p300 are transcription coactivators. However, how these HATs regulate ligand-induced nuclear receptor target gene expression remains unclear. Here we show in mouse embryonic fibroblasts (MEFs), deletion of GCN5/PCAF specifically eliminates acetylation on H3K9 (H3K9Ac) while deletion of CBP/p300 selectively reduces acetylation on H3K18 and H3K27 (H3K18/27Ac). Treating MEFs with a specific ligand for nuclear receptor PPARdelta induces sequential increases of H3K18/27Ac and H3K9Ac on the promoter of PPARdelta target gene Angptl4, which correlates with a robust ligand-induced Angptl4 expression. Inhibiting transcription elongation blocks ligand-induced H3K9Ac but not H3K18/27Ac on Angptl4 promoter. Finally, we show CBP/p300 and their HAT activities are required, while GCN5/PCAF and H3K9Ac are dispensable, for ligand-induced PPARdelta target gene expression in MEFs. These results highlight the substrate and site specificities of HATs in cells, and suggest that GCN5/PCAF- and CBP/p300-mediated histone acetylations play distinct roles in regulating ligand-induced nuclear receptor target gene expression. PCAF and GCN5 have some redundant function. To identify PCAF/GCN5-regulated genes, immortalized MEFs with PCAF knockout and GCN5 conditional knockout were infected with retroviruses expressing either Cre recombinase or vector alone. We prepared duplicated RNAs from either vector or Cre infected cells (PCAF-/-;GCN5+/- or PCAF-/-;GCN5+/-) and RNAs from either Vector or Cre infected the other independently immortalized cells for 6 affymetrix microarray.

Project description:In this dataset, we include the expression data obtained from untreated and blast pathogen treated rice seedlings using a variety of blast resistant rice line H4, as well as the susceptible rice line Zhonger-Ruanzhan. These data are used to obtain 4087 genes that are differentially expressed in response to blast pathogen in both of rice lines,as well as 717 genes that are differentially expressed between different lines both in the moch-treated and the blast treated. We used microarrays to detail the global gene expression in leaf from blast resistant rice line and susceptible rice line Four total samples were analyzed, The untreated rice line Zhonger-Ruanzhan: Zhonger-0;the untreated rice line H4:H4-0;Zhonger-Ruanzhan inoclutated with blast pathogen after 24h:Zhonger-24;H4 inoculated with blast pathogen after 24h: H4-24. We generated the following pairwise comparisons : H4-0 VS H4-24; Zhonger-0 vs Zhonger-24; H4-0 vs H4-0; Zhonger-24 vs H4-24.

Project description:We did microarray experiments to elucidate the transcriptome changes due to TCF-1 deficiency in Tfh cells. These data clearly demonstrate that Tfh-associated genes were down-regulated in TCF-1-null Tfh cells, whereas Th1-associated signatures were up-regulated, indicating that TCF-1 initiates the Tfh fate by directly strengthening Tfh signatures while suppressing Th1-associated genes. We first sorted WT and TCF-1-null Tfh cells (2 samples per group, each sample was pooled from 4 mice) at day 8 after LCMV Armstrong infection. Then, we extracted RNA, which were subsequently sent to microarray analysis.

Project description:Down-regulation of the Notch Differentiation Pathway in the Human Airway Epithelium in Normal Smokers and Smokers with Chronic Obstructive Lung Disease; In cigarette smokers, the toxic components of smoke place the epithelium under the constant stress of a variety of mechanisms of injury, with consequent modulation of airway epithelial regeneration and disordered differentiation. Based on the underlying hypothesis that these airway epithelial changes must involve quantitative changes in genes involved with the regulation of differentiation, we assessed the expression of the Notch pathway, a signaling pathway known to play a fundamental role in the embryonic lung as a gatekeeper for differentiation, in the small airway epithelium of non-smokers, normal smokers, and smokers with COPD. Microarray analysis demonstrated that 45 of the 55 Notch pathway-related genes are expressed in the human adult small airway epithelium and TaqMan quantitative PCR confirmed the expression of key genes in the pathway. TaqMan quantitative PCR analysis of the normal small airway epithelium demonstrated that Delta-like ligand 1 is the most highly expressed Notch ligand, Notch2 and 3 the most highly expressed receptor genes, and Hes1 the predominant downstream effector gene. TaqMan PCR was used to compare gene expression in nonsmokers vs healthy smokers vs smokers with COPD. The data show that some key genes in the ligands, receptors and downstream effectors in the Notch pathway are differentially expressed in smokers, with significant downregulation of a greater number of Notch-related genes in smokers with COPD compared to healthy smokers. These observations are consistent with the hypothesis that the Notch pathway, known to play an important role in lung morphogenesis, also likely plays a role in the adult human airway epithelium, with at least some of the Notch pathway gene expression dysregulated in association with smoking and its related disorder, COPD. Project description:Activation of the human embryonic stem cell (hESC)-signature genes has been observed in various epithelial cancers. In this study, we found that the hESC signature is selectively induced in the airway basal stem/progenitor cell population of healthy smokers (BC-S), with a pat-tern similar to that activated in all major types of human lung cancer. We further identified a subset of 6 BC-S hESC genes, whose coherent overexpression in lung AdCa was associated with reduced lung function, poorer differentiation grade, more advanced tumor stage, remarkably shorter survival and higher frequency of TP53 mutations. BC-S shared with hESC and a consid-erable subset of lung carcinomas a common TP53 inactivation molecular pattern which strongly correlated with the BC-S hESC gene expression. These data provide transcriptome-based evi-dence that smoking-induced reprogramming of airway BC towards the hESC-like phenotype might represent a common early molecular event in the development of aggressive lung carci-nomas in humans. Affymetrix arrays were used to assess gene expression data of genes realted to human embryonic stem cells in large airway epithelium obtained by fiberoptic bronchoscopy of 21 healthy non-smokers and 31 healthy smokers, basal cell culture of large airway epithelium obtained by fiberoptic bronchoscopy of 4 healthy nonsmokers and 4 healthy smokers and cells obtained from tumor tissues of 4 individuals.

Project description:Spinal Muscular Atrophy (SMA) is an autosomal recessive motor neuron disease and is the second most common genetic disorder leading to death in childhood. No effective therapy is currently available. It has been suggested that M-NM-2-lactam antibiotics such as ceftriaxone may offer neuroprotection in motoneuron disease. We investigated the therapeutic effect of ceftriaxone in a murine model of SMA. Microarray technology was used to assess the global gene expression profile of spinal cord obtained by ceftriaxone-treated and vehicle treated SMA mice. Comparative Gene Expression Analysis. The microarray data derived from three different groups: wildtype controls, transgenic SMA (vehicle treated) and ceftriaxone-treated SMA mice. Each population consists of four RNA profiling samples.
