Messenger RNA profile analysis deciphers new Esrrb responsive genes in prostate cancer cells

ABSTRACT: We report nuclear receptor Esrrb's responsive genes with or without Esrrb ligand DY131 in DU145 cells. Using Esrrb-null cells, we used RNA-Seq to find Esrrb responsive genes. In addition, we tested DY131-driven Esrrb-dependent genes to test the ligand dependency of Esrrb in regulating gene expression. Control vector transfected cells with vehicle treatment, Esrrb expression vector transfected cell with vehicle treatment, control vector transfected cells with DY131 treatment, Esrrb expression vector transfected cell with DY131 treatment.

Project description:In order to investigate the impact of MMP-14 (MT1-MMP) and three-dimensional (3D) culture conditions on the transcriptomes of a human breast adenocarcinoma cell line, we performed a microarray analysis from RNAs isolated from MCF-7 cells expressing either an empty vector (CTRL) or human MMP-14 cDNA (MT1) in monolayer (2D) and 3D collagen (3D Col) growth conditions. MCF-7 cells were stably transfected with either an empty vector (pcDNA3.1/Zeo) or human MMP-14 cDNA (pcDNA3.1-MMP-14/Zeo). Cells were grown for 24, 48 and 72 hours in three-dimensional (3D) type I collagen gels or in monolayer culture conditions. Cells were then lysed in TRIzol and total RNA was isolated. For each experimental condition, total RNAs isolated from 4 independant biological replicates were pooled.

We used microarrays to investigate the gene expression of stable LM8 cell line overexpressing human PHD4 in comparison to the LM8 control line, transfected with the empty vector. RNA was prepared from cultured cells and used for hybridization on Affymetrix microarrays.

L1CAM overexpression in mouse lung endothelial cells (lECs)

Project description:In an attempt to elucidate the molecular mechanisms underlying the multiple roles of L1 in endothelium, we checked whether manipulating its expression affected the transcriptome of lECs. To this purpose, we compared the gene expression profiles of L1-overexpressing and control lECs by Affymetrix, which revealed a remarkable effect of L1 overexpression on lECs transcriptome. Mouse lung-derived EC (lECs), kindly provided by E. Dejana (Milan, Italy), were stably transfected with a pcDNA3.1/Hygro(-) vector containing mouse LICAM full length or with and empty pcDNA3.1/Hygro(-) vector as control. Microrray expression data of Osteoarthritis synovial fibroblasts (OASF) transfected with TBX5

Project description:TBX5 is hypomethylated in Rheumatoid Arthritis synovial fibroblasts (RASF). Hypomethylation increased the TBX5 expression in RASF. We performed a microarray expression analysis upon TBX5 overexpression to find TBX5 molecular targets.TBX5 belongs to the T-box transcription factor family all of which possess a T-box DNA binding domain in their sequence. It has been shown to play an important role in tissue development and cancer. We were interested in identifying a possible role of TBX5 overexpression in RA. To that end, OASF were transfected with pcDNA3.1(+)_TBX5 or pcDNA3.1(+) empty vector as a negative control. After 48h, RNA was extracted and cDNA was generated by reverse transcription. The labeled cDNA was hybridized to the Affymetrix microarray.
