Time-dependent global gene expression profile of J774A.1 cells treated with ManLAM in the absence or presence of GW9662

ABSTRACT: Transcriptional profiling of J7774A.1 cells treated with ManLAM ( 5ug/ml) for 6 h in the absence or presence of GW9662 J774A.1 cells were treated wit ManLAM either in the absence or presence of GW9662 for 6 h followed by total RNA isolation. Total RNA was labelled with Agilent’s quick-Amp labelling kit (p/n: 5190-0444) to generate fluorescent complementary RNA by using T7 promoter based linear amplification. The control sample was labelled with Cy3 while the infected samples were labelled with Cy5 and hybridized to an Agilent oligo microarray kit.

Project description:Transcriptional profiling of RAW264.7 cells infected with M. tuberculosis H37Rv at an MOI of 10 performed 4 and 24 hours post-infection. RAW264.7 cells were infected with Mtb for 4 hours at an MOI of 10. Cells were washed and treated with gentamycin for 2 hours in order to remove adhered bacteria. Incubation was continued further for 4 and 24 hours followed by total RNA isolation. Total RNA was labelled with Agilent’s quick-Amp labelling kit (p/n: 5190-0444) to generate fluorescent complementary RNA by using T7 promoter based linear amplification. The control sample was labelled with Cy3 while the infected samples were labelled with Cy5 and hybridized to an Agilent oligo microarray kit.

Project description:The loss of PPARγ is found to be associated with the development of pulmonary hypertension (PH). We hypothesize that PPARγ inhibition induced gene expression changes may underscore the endothelial dysfunction in the disease process. We utilized microarray analysis to determine gene expression changes in PPARγ inhibited ovine PAECs. Ovine PAECs were treated with vehicle (DMSO) or GW9662 (5μM) for 24hrs, and total RNA was extracted for microarray analysis.

microRNA expression of pCNS and systemic PTLD

Project description:MicroRNA expression of cellular/viral microRNAs was analysed in 9 samples pCNS PTLD and 16 systemic PTLD and analyzed in 100ng of total RNA by hybridization on Agilent’s microRNA Microarray “Human microRNA-Microarray Release 16.0, 8x60K” (Ramaciotti Centre for Gene Function Analysis, Sydney, Australia). This array tests for 1262 human and viral microRNA. Labelling was performed with Agilent’s „microRNA Complete Labeling and Hyb Kit (p/n 5190-0456)“, hybridisation followed Agilent’s “microRNA Microarray System with microRNA Complete Labelling and Hyb Kit Protocol, Version 2.2, October 2009“. “Agilent high resolution scanner” and “scan control software version 8.0” were used for fluorescence detection.

Transcriptional profiling of human Th9 T cell clones treated with GW9662 against untreated control

Project description:To investigate the role of PPAR-γ in human TH cells, transcriptional response of activated “TH9” clones to treatment with GW9662, a potent PPAR-γ antagonist was assessed. “TH9” cell clones were incubated with GW9662 for 48h and activated with αCD3/2/28 for 12 h. Transcriptomic profiling was performed by bulk RNA-seq. To generate TH9 clones, Peripheral Blood Mononuclear Cells (PBMC) were isolated by Ficoll-Plaque Plus (GE Healthcare, UK) density gradient centrifugation. Human CD4+ T cells were isolated from PBMC by EasySep positive selection kit (Stemcell Technologies) according to manufacturer’s instruction. Positively selected CD4+ T cells were washed with PBS and stained for subsequent TH cell subset sorting. Effector memory “TH9” cells (CXCR3-CCR8+CCR6-CCR4+) were sorted to over 90% purity according to their expression of chemokine receptors from CD45RA-CD25-CD8-CD3+ cells. Single cell “TH9” clones were directly sorted into 96well plate according to their expression of chemokine receptors (see above). Single cell clones were expanded and maintained by periodic restimulation with PHA (1 µg/ml, Sigma-Chemicals) and irradiated allogenic feeder cells (5x104/well) in culture medium.

KIM5 intracellular expression profiling

Project description:Microarrays were used to determine the transcriptional profile of Y. pestis that is growing inside macrophages. J774A.1 macrophage-like cells were infected with Y. pestis KIM5 and incubated in the presence of gentamicin in tissue culture media. RNA was isolated from intracellular bacteria at various time points post infection. Control bacteria were grown for 4 hours in tissue culture medium under the same conditions without macrophages or gentamicin. The transcriptional profiles of intracellular Y. pestis at different time points were compared to those of control Y. pestis using the 70-mer oligonucleotide microarrays obtained from Pathogen Functional Genomics Resource Center/J. Craig Venter Institute (Y. pestis microarray version 2). RNA from samples of Yersinia pestis KIM5 at 3 time points in were compared to 12 Yersinia pestis in DMEM for 4 hours.

A role for Snf2 related nucleosome spacing enzymes in genome-wide nucleosome organization

Project description:The positioning of nucleosomes within the coding regions of eukaryotic genes is aligned with respect to transcriptional start sites. This organization is likely to influence many genetic processes, requiring access to the underlying DNA. Here we show that the combined action of Isw1 and Chd1 nucleosome spacing enzymes is required to maintain this organization. In the absence of these enzymes regular positioning of the majority of nucleosomes is lost. Exceptions include the region upstream of the promoter, the +1 nucleosome and a subset of locations distributed throughout coding regions where other factors are likely to be involved. These observations indicated that ATP-dependent remodeling enzymes are responsible for directing the positioning of the majority of nucleosomes within the Saccharomyces cerevisiae genome. Transcription profiling of human U2OS cell line transfected with IZ-1 and 14 ARF expressing plasmids

Project description:U2OS cells were stably transfected with an ecotropic receptor expression plasmid. These cells were infected with retroviruses expressing MIZ-1 or MYC and subsequently superinfected with retroviruses expressing p14ARF. Selection was carried out 48h following superinfection and selected cells were harvested within 1 - 2 passages. For each condition around 2.5x10<superscript6> cells were pooled.<br>Using the two color Quick-Amp labelling kit (Agilent, 5190-0444) 100ng of total RNA were used for cDNA synthesis, aRNA amplification and labelling according to manufacturer's instructions.<br>Transcriptional profiling was done on a whole human genome oligo microarray (Agilent, G4112F, 014850) in a 4x44k slide format.
