Project description:Analysis of gene expression by astrocytes or non-astrocyte cells in spinal cord injury (SCI) lesions may lead to the identification of molecules that impact on axon regrowth. We conducted genome-wide RNA sequencing of (i) immunoprecipitated astrocyte-specific ribosome-associated RNA (ramRNA) from WT or STAT3-CKO astrocytes, and (ii) the non-precipitated (flow-through) RNA deriving from non-astrocyte cells in the same tissue samples 14 days following SCI. DOI: 10.1038/nature17623 Young adult female mGFAP-Cre-RiboTag or mGFAP-Cre-RiboTag-STAT3-LoxP mice underwent severe crush SCI at thoracic level 10. 14 days following SCI, the central 3mm of the SCI lesion was extracted, homogenized and (i) astrocyte-specific ribosome-associated RNA (ramRNA) precipitated via a hemagglutinin (HA) tag targeted to either WT (n=4) or STAT3-CKO (n=3) astrocytes, and (ii) the non-precipitated (flow-through) RNA deriving from non-astrocyte cells in the same tissue samples. Sex and age-matched mGFAP-Cre-RiboTag mice served as uninjured controls (n=4).

Project description:Epigenetic and metabolic reprogrammings are implicated in cancer progression with unclear mechanisms. We report here that the histone methyltransferase NSD2 drives cancer cell and tumor resistance to therapeutics such as tamoxifen, doxorubicin, and radiation by reprogramming of glucose metabolism. NSD2 coordinately up-regulates expression of TIGAR, HK2 and G6PD and stimulates pentose phosphate pathway (PPP) production of NADPH for ROS reduction. We discover that elevated expression of TIGAR, previously characterized as a fructose-2,6-bisphosphatase, is localized in the nuclei of resistant tumor cells where it stimulates NSD2 expression and global H3K36me2 mark. Mechanistically, TIGAR interacts with the antioxidant regulator Nrf2 and facilitates chromatin assembly of Nrf2-H3K4me3 methylase MLL1 and elongating Pol-II, independent of its metabolic enzymatic activity. In human tumors, high levels of NSD2 correlate strongly with early recurrence and poor survival and are associated with nuclear-localized TIGAR. This study defines a nuclear TIGAR-mediated, epigenetic autoregulatory loop functioning in redox rebalance for resistance to tumor therapeutics. A total of 4 samples were analyzed in this study. The study included two cell lines, MCF7 and the tamoxifen-resistant subline TMR. Both were were cultured in medium containing vehicle control and/or 4-hydroxytamoxifen (Tam). The untreated MCF7 and TMR cell lines served as controls for the study.

Project description:Xanthomonas axonopodis pv. manihotis (Xam) is a gram negative bacterium causing Cassava Bacterial Blight (CBB), an important limitation for cassava production. The genetic bases underlying cassava resistance and susceptibility to different Xam strains are currently unknown. To identify genes and pathways important for the interaction, we used RNA-seq data to study transcriptomic changes in cassava plants inoculated with the non-pathogenic Xam strain, (ORST4) and a pathogenic strain, ORST4 transformed with the TAL effector TALE1Xam (ORST4+TALE1Xam). This analysis revealed that transcriptomic responses to both strains were very similar and were dominated by the induction of genes related to photosynthesis and phenylpropanoid biosynthesis and the down-regulation of genes related to jasmonic acid signaling, features possibly related to defense responses. Among the genes induced exclusively in cassava plants inoculated with ORST4 + TALE1Xam we found one gene containing a predicted binding site for TALE1Xam in its promoter region. This gene encodes for a Heat Shock Transcription Factor B3 (HsfB3) and likely acts a transcriptional repressor. HsfB3 may constitute a new type of susceptibility gene activated by a TAL effector that manages to be sufficient for symptom development without suppressing defense responses in the plant. mRNA of Cassava stems inoculated with a non-pathogenic (ORST4) and pathogenic (+TALE1Xam) strain of Xanthomonas axonopodis pv. Project description:Chromosomal structural mutations play an important role in determining the transcriptional landscape of human breast cancers. To assess the nature of these structural mutations, we analyzed a representative sampling of the major types of breast tumor samples for detailed structural mutations using paired-end tag sequencing of long-insert genomic DNA (DNA-PET) with matched transcriptome ascertainment by RNA-seq. Compared with other structural mutations, tandem duplications are enriched around partners of fusion transcripts and demarcate regions of high gene expression. Moreover tandem duplications appear to be early events in tumor evolution by facilitating subsequent downstream amplification and deletion of important adjacent cancer associated genes. In a detailed reconstruction of events in chr17, we found large unpaired-inversions connect a duplicated ERBB2 with neighboring 17q21.3 amplicons while simultaneously deleting the intervening BRCA1 tumor suppressor locus. Using siRNAs in breast cancer cell lines, we showed that the 17q21.3 amplicon harbored a significant number of weak oncogenes that appeared consistently co-amplified in primary tumors. Down-regulation of BRCA1 expression augmented the cell proliferation in human normal mammary epithelial cells. Finally, using in silico approaches, we determined that genes whose expression in breast tumors are associated with either poor or good clinical prognosis appear clustered together in segments of frequent amplification or deletion, suggesting that structural abnormalities induce the loss or gain of blocks of adjacent genes with oncogenic or growth suppressor function. These analyses suggest that structural mutations efficiently orchestrate the gain and loss of cancer gene cassettes that engage many oncogenic pathways simultaneously. Project description:During the senescence stage, leaves undergo degeneration and relocate nutrients accumulated during the growth stage to sink parts such as seeds, critically contributing to plantsâ productivity and fitness. Here, we asked how leaf transcriptome is regulated during the senescence stage by performing directional sequencing of total and small RNAs for the entire lifespan of Arabidopsis leaves. The total RNA and small RNA profiles of the Arabidopsis leaf along lifespan (14 and 7 time points, respectively) were generated by next-generation sequencing using Illumina Hiseq2000. Two independent biological replicates were used for each experiment.
