Project description:Adult murine gammadelta thymocytes can be divided into two major subsets based on their expression of TCRVgamma1.1 or TCRVgamma2, respectively. gammadelta thymocytes mature through distinct stages characterized by CD24 and CD73 in the following order: immature uncommitted (CD24+CD73-), immature committed (CD24+CD73+) and mature (CD24-CD73+). In this dataset we have sorted gammadelta thymocytes into 6 distinct populations based on subset and developmental stage and analyzed their gene expression. These data were used to identify 3400 differentially expressed genes during gammadelta thymocyte development and to show that the two major adult gammadelta T cells follow a similar path through early development and mainly diversify after commitment to the gammadelta T cell lineage. 22 samples (6 populations 3-4 biological replicates) were analyzed for differential expression to identify genes shared between cells of the different subsets at each developmental stage.

We used microarrays to investigate the changes in gene expression of P.aeruginosa PAO1 and mutator (Î? mutS) after long-term evolution (94 daily passages) in LB in the presence and absence of ciprofloxacin Three different colonies from the ancestral populations of PAO1 and mutator (Î? mutS) as well as from the evolved populations (day 94) of each of the three lineages (A;B;C) in the presence or absence of ciprofloxacin at a concentration of 0.05 µg/ml were used for overnight cultures in LB and total RNA was extracted at OD600nm=1 and hybridized on P. aeruginosa Affymetrix chip.

Project description:Mural granulosa cells (MGC) and cumulus cells (CC) were isolated immediately after oocyte retrieval during IVF treatment from the 16 competent and non competent follicles. mRNA was extracted resulting in 19 MGC and 27 CC samples of sufficient quality to be included in the study and expression profiles were generated on the Human Gene 1.0 ST Affymetrix array . Prediction of live birth after embryo transfer was performed using machine learning algorithms (support vector machines) with performance estimation by leave-one-out cross validation and independent validation on an external data set. We defined a signature of 30 genes expressed in CC predictive of live birth. This live birth prediction model had an accuracy of 81%, a sensitivity of 0.83, a specificity of 0.80, a positive predictive value of 0.77, and a negative predictive value of 0.86. Receiver operating characteristic analysis found an area under the curve of 0.86, significantly greater than random chance. When applied on 3 external data sets with the end-point outcome measure of blastocyst formation, the signature resulted in 62%, 75% and 88% accuracy, respectively.

Flow cytometry (FCM) identifies leukemic blasts in cerebrospinal fluid (CSF) in approximately 30% of children with acute lymphoblastic leukemia (ALL), whereas conventional cytospin preparations frequently miss such involvement. <br>Procedure. To explore biological properties of leukemic cells that migrate into central nervous system (CNS), we compared gene expression profiles of leukemic cells from 26 patients with CNS involvement and 138 patients without CNS leukemia as determined by FCM and/or cytospin preparations. Results were validated by real-time quantitative PCR (qPCR). <br>Results. We found the cysteine endopeptidase legumain (LGMN) that plays a role in hydrolysis of proteins and small molecules to be significantly differentially expressed between FCM+ and FCM- B-cell precursor (BCP) ALL patients. When LGMN expression was validated by qPCR it stayed differentially expressed between FCM+ and FCM- BCP-ALL patients (P=0.006), and also between FCM+ and cytospin-negative BCP-ALL patients (P=0.01). In multivariate regression analysis including sex, age and WBC, LGMN expression levels above population median were associated with an odds ratio of 9.1 for CNS involvement as determined by FCM compared with expression less than the median (95% CI, 1.26 to 65.50; P=0.03). Conclusions. The use of more sensitive methods for detecting and quantifying CNS involvement, such as FCM, may facilitate detection of markers of leukemia biology, such as LGMN, which could have therapeutical implications for future CNS-directed therapy.<br>FCM+: Patients had leukemic cells in the cerebrospinal fluid (CSF) detected by flow cytometry and no blood contamination. Project description:Compared to ordinary rapeseed, high-oleic acid rapeseed has higher levels of monounsaturated fatty acids and lower levels of saturated fatty acid and polyunsaturated fatty acids, and thus is of high nutritional and health value. In addition, high-oleic acid rapeseed oil imparts cardiovascular protective effects. Based on these properties, high-oleic acid oil crops have been extensively investigated and cultivated. Project description:Sesamin, a special compound present in sesame and sesame oil, has been reported the role in regulating blood lipids and improving liver function, while the underlying mechanisms remain unclear. This study aims to explore its potential mechanisms in regulating lipid metabolism. HepG2 cells were treated with oleic acid to establish an in vitro high-fat cell model to simulate impaired hepatocytes under lipid metabolism disorders.Differentially expressed genes during the sesame intervention were screened by RNA sequencing (RNA seq) and validated using real-time quantitative PCR and Western blot.The data showed that sesamin significantly upregulated the mRNA levels of genes involved in fatty acid metabolism processes such as ETFB, ACAT2, FADS2, FABP1, ACOT1, and those involved in cholesterol metabolism processes such as FDPS, PCSK9, and DHCR7, and downregulated the mRNA levels of CYP24A1 and GGT5 involved in fatty acid metabolism, as well as MVK involved in cholesterol synthesis. Sesamin significantly down-regulated the protein levels of NOTCH1, CD36, SOX4, and FABP1. In summary, sesamin alleviates lipid accumulation in HepG2 by regulating lipid metabolism, with potential mechanisms involving steroid biosynthesis, unsaturated fatty acid biosynthesis, fat digestion and absorption, fatty acid metabolism, Notch signaling pathway, and PPAR signaling pathway.

Project description:Iron overload, characterized by accumulation of iron in tissues, induces a multiorgan toxicity whose mechanisms are not fully understood. Using cultured cell lines, Caenorhabditis elegans, and mice, we found that ferroptosis occurs in the context of iron-overload-mediated damage. Exogenous oleic acid protected against iron-overload-toxicity in cell culture and Caenorhabditis elegans by suppressing ferroptosis. In mice, oleic acid protected against FAC-induced liver lipid peroxidation and damage. Oleic acid changed the cellular lipid composition, characterized by decreased levels of polyunsaturated fatty acyl phospholipids and decreased levels of ether-linked phospholipids. The protective effect of oleic acid in cells was attenuated by GW6471 (a PPAR- antagonist), as well as in Caenorhabditis elegans lacking the nuclear hormone receptor NHR-49 (a PPAR- functional homologue). These results highlight ferroptosis as a driver of iron-overload-mediated damage, which is inhibited by oleic acid. This monounsaturated fatty acid represents a potential therapeutic approach to mitigating organ damage in iron overload individuals.
