Randomized PAM depletion of phylogenetically-diverse Cas12a nucleases

Project description:We report the PAMs of phylogenetically-diverse Cas12a nucleases using a cell-free TXTL-based PAM screen. By adding a 5N randomized PAM library and Cas12a-gRNA in vitro, recognized PAM sequences were cleaved, while non-recognized PAMs remained. By amplifying the non-cleaved DNA, we used next-generation sequencing to analyze the depletion of functional PAMs of these Cas12a nucleases.

Rapid cell-free characterization of multi-subunit CRISPR effectors and transposons

Project description:We report the PAMs of diverse type I-E CRISPR- Cas systems and the type I-C and the type I-F1 CRISPR-Cas systems from Xanthomonas albilineans. Furthermore, we report PAMs of two type I-B CRISPR transposons (CASTs) and the Vibrio cholerae type I-F CAST. For identification of the PAMs, we used a cell-free TXTL-based PAM screen we named PAM-DETECT. By adding a 5N randomized PAM library and plasmids encoding for Cascade genes and gRNAs, recognized PAMs were bound by Cascade and protected from cleavage by a restriction enzyme that has it's recognition site within the target region. By amplifying the non-cleaved target plasmid, we used next-generation sequencing to analyze the enrichment of functional PAMs of the studied CRISPR-Cas systems. We additionally assessed the insertion sites of crRNA-dependent and crRNA-independent transposition of the Rippkaea orientalis type I-B CAST in TXTL and E. coli.

Expression data from Porcine alveolar macrophages infection with Haemophilus parasuis (HPS)

Project description:Porcine alveolar macrophages (PAMs) play impoartant role in innate immunity. Haemophilus parasuis is the etiological agent of Glasser’s disease in pigs. We used microarrays to study the transcriptome of PAMs infection with Haemophilus parasuis. Healthy Pigs were intratracheally challenged with H.parasuis strain 0165. And the PAMs were isolated at 6 dpi. RNA extraction were extracted from PAMs that obtained from infection pigs and control pigs and hybridization on Affymetrix microarrays. We sought to obtain the differently expressed genes that related to H.parasuis infection to understand the mechanism of PAMs against H.parasuis.

Francisella Expression Microarray Analysis

Project description:Francisella tularensis is a Gram-negative bacterium that is highly virulent in humans, causing the disease tularemia. F. novicida is closely related to F. tularensis and exhibits high virulence in mice, but is avirulent in healthy humans. A F. novicida-specific gene cluster (FTN0451-FTN0456) encodes two proteins with diguanylate cyclase (DGC) and phosphodiesterase (PDE) domains that modulate synthesis and degradation of cyclic di-GMP (cdGMP). No DGC or PDE containing proteins are present in the F. tularensis genome. F. novicida strains lacking either the two DGC/PDE genes cdgA and cdgB or the entire gene cluster (KKF457) are defective for biofilm formation. In addition, expression of CdgB or a heterologous DGC in KKF457 stimulated F. novicida biofilms, even in a strain lacking the biofilm regulator QseB. Genetic evidence suggests that CdgA is predominantly a PDE, while CdgB is predominantly a DGC. The F. novicida qseB strain has reduced cdgA and cdgB transcript levels, demonstrating a F. novicida biofilm signaling cascade that controls cdGMP levels. Interestingly, KKF457 with elevated cdGMP levels exhibited a decrease in intramacrophage replication and virulence in mice, as well as increased growth yield and biofilm formation in vitro. Microarray analyses revealed that cdGMP stimulated the transcription of a chitinase (ChiB) known to contribute to biofilm formation. Our results indicate that elevated cdGMP in F. novicida stimulates biofilm formation and inhibits virulence. We suggest that differences in human virulence between F. novicida and F. tularensis may be due in part to the absence of cdGMP signaling in F. tularensis.

Next Generation Sequencing Analysis of WT and Hectd3–/– BMDMs during F. novicida infection

Project description:Purpose: The goals of this study are to compare NGS-derived WT and Hectd3–/– transcrip profiling (RNA-seq) in the absence and presence of F. novicida infection Methods: Bone marrow derived macrophages (BMDMs) from WT and Hectd3–/– mice were infected with F .novicida for 8 and 12 hours. mRNA profiles were generated by deep sequencing using Illumina GAIIx. Results: Using an optimized data analysis workflow, we mapped about 80 million sequence reads per sample (around 95% clean reads were successfully mapped) to the mouse genome and identified 22,589 transcripts in the WT and Hectd3–/– BMDMs with or without F. novicida infection. Conclusions: Our study represents the first detailed analysis of HECTD3 deficiency regulated gene expression in response to F. novicida infection generated by RNA-seq technology. Our results demonstrated that the type I IFN signaling induced by F. novicida infection was impaired in the absence of HECTD3.

RNA was extracted from PAMs obtained from infected pigs and control pigs, and hybridized on Affymetrix microarrays.
