Project description:Freshly harvested Arabidopsis seeds (ecotype Col0 obtained under 10 mM nitrate nutrition, referred to as C10) are dormant and do not germinate when sown on an agarose-based medium. This experiment was performed to analyze the genes that are differentially expressed in freshly harvested C10 seeds sown on agarose (dormant) versus freshly harvested C10 dry seeds (dormant) to analyze differential expression of genes during the first 6 hrs of imbibition of dormant seeds. Project description:In depth temporal profiling of transcript changes at 10 time points during germination in Arabidopsis seed was carried out. The time course utilised, encompassed seed maturation, stratification, germination and post-germination and provided a global investigation into the tightly regulated, phasic changes that define seed germination. A previously unidentified transient expression pattern was identified for a group of genes, whereby a significant rise in abundance was observed at the end of stratification and significantly lower expression observed up to 6 hours later. Total RNA extraction was carried out on 80 mg of Arabidopsis seeds at 10 time points during germination in triplicate. The time points selected were: freshly harvested seed (H), seeds following 15 days of ripening (0 h), seeds after; 1 h of stratification (1 h S), 12 h of stratification (12 h S), 48 h of stratification (48 h S), followed by seed collected 1 hour into the light (1 h SL), 6 hours into the light (6 h SL), 12 hours into the light (12 h SL), 24 hours into the light (24 h SL) and 48 hours into the light (48 h SL).

Project description:We analysed the transcriptome of dry seeds (the end product of seed maturation) of three genotypes with different DOG1 expression levels. These included the WT Ler (low DOG1 expression), the near isogenic line NILDOG1-Cvi (strong DOG1 expression) and the non-dormant dog1-1 mutant (absence of DOG1 expression). NILDOG1-Cvi is the Ler WT containing an introgression of the Cvi accession on chromosome 5, which includes the DOG1 gene (Bentsink et al., 2006). The dog1-1 mutant is in the NILDOG1-Cvi genetic background. The aim was to obtain a global overview of the effect of different levels of DOG1 expression during seed maturation on the dry seed transcriptome. Gene expression in dry seeds of three genotypes was compared: Ler, NILDOG1 and the dog1-1 mutant. For each genotype, three replicates were used.

Project description:The goal of this work was to investigate the influence of low red to far-red (R:FR) signals generated by a biological weedy and an artificial source of far-red light on the nitrate assimilation pathway in maize. In the absence of direct resource competition, far-red light reflected from neighboring weeds compromises light quality (red to far-red ratio; R/FR) and causes a wide range of morphological and physiological responses at early growth stages of crop plants. This study has investigated the effects of low R/FR light signals on nitrate assimilation in maize seedlings. The transcript levels of genes, metabolites, and activities of enzyme in the nitrate assimilation pathway under a biological and a simulated low R:FR light environment were compared with a high R:FR control environment. Low R:FR signals stimulated nitrate accumulation in maize leaves, which did not appear to result from the upregulation of nitrate transporter genes. A significant reduction in ferredoxin-dependent glutamine:2-oxoglutarate aminotransferase activity appears to play a major role in nitrate accumulation under low R:FR light environments, while activities of other enzymes of the nitrate assimilation pathway remain unchanged.

Project description:Transcriptional profiling of a unicelluar diazotrophic cyanobacterium Cyanothece sp. ATCC 51142 in constant light under nitrogen fixing condition. The controls comprised of equimolar pool of RNA from all time points. Cyanothece sp. ATCC 51142 was grown in BG-11 medium without nitrate. The culture was entrained under 12 h alternate light/dark cycles for 96 h and released in constant light (LL). Nine samples were for two consecutive cycles under LL, at times when the culture underwent transitions in its photosynthetic and respiratory phases, as indicated by the exit CO2 and O2 profiles. Two biological replicates, two technical replicates and a dye swap were analyzed for each sample from individual time points.

Project description:The effect of light during the development of freezing tolerance was studied in winter wheat (Triticum aestivum L. var. Mv Emese) and spring wheat variety Nadro. Ten-day-old plants were cold hardened at 5°C for 12 days either under normal (250 mmol m-2 s-1) or low light (20 mmol m-2 s-1) conditions. Samples of Emese (E) and Nadro (N) plants grown at 18°C under normal (NL) and low (LL) light fluences were compared to each other in a simple loop design and E-NL vs. E-LL; N-NL vs. N-LL; E-NL vs. NLL and E-LL vs. N-LL comparisons were made.

Project description:There are 16 organ samples (dry seeds, 24H imbibed seeds, 48H imbibed seeds, juvenile rosette, adult rosette, senescence leaves, cauline leaves, stems, young buds, mature flower buds, flowers, young siliques, mature siliques and old siliques) with triplicates. There are 17 samples of different environmental samples (0 h white, 1 h white, 6 h white, 24 h white, dark, blue, far-red and red lights, control, cold 2h, cold 6h, hot 2h, hot 6h, NaCl 2h, NaCl 6h, dry 2h and dry 6h) with triplicates. For 12 organs, three lines of plants were grown in soil under the long-day conditions of 16 hours light at 22℃. Samples were collected from each of juvenile rosette leaves, adult rosette leaves, cauline leaves, stems, young flower buds (sepals were closed and petals are not visible), mature flower buds (petals are visible), flowers, young siliques filled with white seeds, mature siliques filled with green seeds, old yellowing siliques (2-month-old) and senescence rosettes. Root tissues were collected from 2-week-old plants growing on 1% agar plates containing Murashige and Skoog (MS). Callus were collected from cultured CIM (callus induction medium) containing B5 medium supplemented with 20 g liter–1 glucose, 0.5 mg liter–1 2,4-D, and 0.1 mg liter–1 kinetin. Dry seed was defined to be after-ripened seeds for 4 weeks. Imbibed seeds are collected from seeds imbibed on the moistened paper for 24 and 48 hours under the continuous light at 22℃. In light irradiations, wild type (WT) seeds were plated on MS plates. For the time course experiment of white light, the plates were placed at 4°C in darkness for at least 2 days prior to receiving 6 h red light irradiation to synchronize germination. Then, plates were placed in the dark for 3 days and then exposed to white fluorescent light (100 μmol m–2 s–1) for 1, 6 and 24 h. For monochromatic light experiment, WT seedlings were grown in continuous red light, blue light, far-red light, or darkness for 6 days after red light irradiation. The light intensity used was 0.17 μmol m–2 s–1 for red light, 1.16 μmol m–2 s–1 for blue light and 0.53 μmol m–2 s–1 for far-red light. All abiotic stress samplings were collected from plants grown for 2 weeks on MS plates under 2 and 6 hours of abiotic stress conditions at the continuous light at 22℃. For drought stress treatment, plants were transferred and dehydrated onto the dried filter paper in the covered plastic dishes. For heat and cold stress treatments, the covered plastic dishes with plants were transferred directly from 22 to 37 and 2℃ respectively. For salinity stress treatment, plants were transferred onto the filter paper moistened with MS plates including 200mM NaCl.

Project description:Corals continuously adjust to short term variation in light availability on shallow reefs. Long-term light alterations can also occur due to natural and anthropogenic stressors, as well as management interventions such as coral transplantation. Although short term photophysiological responses are relatively well-understood in corals, little information is available regarding photoacclimation dynamics over weeks of altered light availability. We coupled photophysiology and metabolomic profiling to explore changes that accompany longer-term photoacclimation in a key Great Barrier Reef coral species (Acropora muricata). High (HL) and low light (LL) acclimated corals were collected from the reef and reciprocally exposed to high and low light ex situ. Rapid light curves using Pulse Amplitude Modulation (PAM) fluorometry revealed photophysiological acclimation of LL to HL and HL to LL shifted corals within 21 days. A subset of colonies sampled at 7 and 21 days for untargeted LC-MS and GC-MS metabolomic profiling revealed metabolic reorganization before acclimation was detected using PAM fluorometry. Metabolomic shifts were more pronounced for LL to HL treated corals than their HL to LL counterparts. Compounds driving metabolomic separation between HL-exposed and LL control colonies included amino acids, organic acids, fatty acids and sterols. Reduced glycerol and campesterol suggest decreased translocation of photosynthetic products from symbiont to host in LL to HL shifted corals, with concurrent increases in fatty acid abundance indicating reliance on stored lipids for energy. We discuss how these data provide novel insight into environmental regulation of metabolism and implications for management strategies that drive rapid changes in light availability.

Project description:To identify the respective roles of light and ROS in the photoinhibition process and detect a possible light-driven tolerance to oxidative stress, we compared the transcriptomic responses of Synechococcus sp. WH7803 acclimated to low (LL) or high light (HL) to oxidative stress, induced by hydrogen peroxide (H202) or methylviologen (MV). Cultures were acclimated during many generations to continuous low light (LL, 18 ?mol photons m-2 s-1, hereafter LL cells) and high light (HL, 250 ?mol photons m-2 s-1, hereafter HL cells) provided by Sylvania Daylight 58W/154 fluorescent bulbs. For all stress experiments performed in this study, exponentially growing cultures (1 to 3 x 107 cells mL-1), were split into subcultures and submitted to oxidative stress by addition of H2O2 or MV and harvested when PSII quantum yield fell to half of the initial value. For H2O2 experiments, this level of PSII photoinactivation was reached 2 h after submitting LL and HL cultures to 750 M and 25 M respectively. Because of the large divergence in dose and kinetics responses to MV between LL- and HL cells, it was not possible to find MV concentrations leading to 50 % decrease of quantum yield at the same time for both light acclimations. Thus, array analyses for MV were performed on HL and LL cultures incubated at the same MV concentration (50 M) but harvested once PSII quantum yield was halved, i.e. after 1 and 3.5 h of stress respectively. All hybridizations were performed on 4 independent biological replicates and using as reference sample a pool of RNA from all samples investigated in this study. Pairwise comparison were performed to analyze the stress induced by either H2O2 or MV on both LL- and HL cultures (i.e. LL-Ct vs. LL+MV, LL-Ct vs. LL+H2O2, HL-Ct vs. HL+MV, HL-Ct vs. HL+H2O2) as well as to compare the steady state acclimation to different light conditions (i.e. LL-Ct vs. HL-Ct).
