Aspergillus oryzae gene expression with 1hr galactose, glucose, and sorbitol induction.

ABSTRACT: We used microarrays to find out carbon souce responsive genes of A. oryzae with 1hr induction with galactose, glucose, and sorbitol. The A.oryzae RIB40 was cultured for 24hr in glucose as a carbon source, then shifted to galactose, glucose, and sorbitol containing medium and cultured for 1hr. Two biological replicates in each conditions were used for the microarray analysis.

Determination of variability of fermentor-grown Aspergillus niger

Project description:Knowledge of the biological and technical variation for fermentor-grown Aspergillus niger cultures is needed to design DNA microarray experiments properly. We cultured A. niger in batch-operated fermentor vessels and induced with D-xylose. Transcript profiles were followed in detail by qPCR for 8 genes. A variance components analysis was performed on these data to determine the origin and magnitude of variation within each process step for this experiment. 6 Fermentor cultures were selected to determine technical and biological variation for all 14554 ORFs present on this array type. Keywords: Validation of microarrays; variation analysis; experimental design For 5 weeks, 4 batch-fermentation per week were run in which A. niger was grown on 100 mM sorbitol. At 14 hours after oxygen supply had switched from headspace to sparger-inlet each fermentor was induced with either 0.1 mM D-xylose or 0.1 mM sorbitol. Samples were harvested just before induction and 1 hour after induction. Per week, 3 fermentors were induced with D-xylose and 1 fermentor was induced with sorbitol. Six samples were selected to be put on microarrays based on their biomass density, time distribution, magnitude of xylose-induced genes as measured by qPCR, fermentor vessel number.

Oxygen-dependent transcriptome profiling in R.sphaeroides 2.4.1 in the dark

Project description:Wild type (2.4.1) strain, dark conditions, controlled oxtgen concentration in the growth medium (achieved by constant sparging with a gas mixture containing 1% CO2, variable - indicated for every sample - concentration O2 and balance N2). Keywords: dose response Cells were harvested at OD 0.16-0.18 after rapid addition of rifampicin, spun down and frozen for subsequent RNA isolation. RNA was isolated using bead beater and RNeasy kit. Traces of DNA were removed by DNAse I treatment until level non-detectable by 33-36 cycles of real-time PCR. Further sample preparaton -according Affymetrix protocols. Data processing: MAS 5.0 values are deposited here (for compatability with other submitted samples), values used in the publications are obtained with RMA and may be recreated using the supplied CEL files.

Expression data from Saccharomyces cerevisiae expressing Candida albicans Nik1p comparing osmotic stress and fludioxonil treatment

Project description:Fungal group III histidine kinases are the molecular targets of some classes of fungicides. In contrast to the yeast Saccharomyces cerevisiae, the fungal pathogen Candida albicans possesses a group III histidine kinase, CaNik1p, also called Cos1p. To investigate the function of CaNIK1, the gene was expressed in S. cerevisiae. The transformants became susceptible to antifungal compounds to which the wild-type strain is resistant. The susceptibility was related to the activation of the MAP kinase Hog1p of the osmotic stress response pathway. Gene expression analysis revealed a strong overlap of the responses to osmotic stress and to fludioxonil at early time points. While the response to fludioxonil persisted, the response to osmotic stress was diminished with time. S. cerevisiae expressing Candida albicans Nik1p were treated with 10 Âµg/ml fludioxonil. As a comparison, another culture of S. cerevisiae expressing Candida albicans Nik1p was treated with 1 M sorbitol to induce osmotic stress response. One culture remained untreated as a control. From all cultures, samples were taken after a duration of 15, 30 and 60 min.

Transcriptional analysis of adaptation to high glucose concentration in Zymomonas mobilis

Project description:High glucose concentrations were desirable for ethanol fermentation of Zymomonas mobilis, but it can lead to decrease in ethanol production and productivity. Sorbitol as a compatible solute can be absorbed or synthesized to counteract the detrimental osmotic stress caused from external high glucose concentrations by Z. mobilis. Currently, molecular mechanisms of tolerance to high glucose concentrations and sorbitol promoting ethanol fermentation are still unclear for Z. mobilis. To better understand mechanisms with which high concentrations of glucose and sorbitol affect physiology and metabolism of Z. mobilis ATCC31821 (ZM4), the global transcriptional responses of ZM4 to the challenge of high glucose concentration and sorbitol were profiled using whole genome microarray analysis.
