RNAseq Reveals Virulence-Specific Host Responses to M. tuberculosis infection

ABSTRACT: We infect bone marrow derived macrophages (BMDMs) with either a Hyper or Hypovirulent Mycobacterium tuberculolsis strain and assess the host response to these bacteria through RNAseq Uninfected BMDMs served as controls, BMDMs infected with Hypervirulent M.tb (designated R55), BMDMs infected with Hypovirulent m.tb (designated R50). 3 groups with 3 biological replicates, each analysed in triplicate.

Fat, lazy and indifferent - profiling persistent drug-tolerant tubercule bacilli from patient sputa during treatment predicts drug efficacy

Project description:Amplified M.tb RNA derived from 15 subjects at multiple time intervals before and during chemotherapy (totalling 52 samples) was profiled alongside M.tb H37Rv RNA extracted from in vitro log phase bacilli (2 biological replicates hybridised in duplicate) as a standardised comparator. Amplified mycobacterial RNA (2 µg) were directly labelled with Cy3 fluorophore using the Universal Linkage System (ULS, Kreatech Diagnostics). Microarray hybridisations were conducted as previously described using an M.tb complex pan-genome microarray generated by the Bacterial Microarray Group at St. George’s (ArrayExpress accession number A-BUGS-41).

Project description:Transcriptional profiling of M.tb H37Rv cells comparing control wild type H37Rv with H37Rv cells electroporated with constitutive expression plasmid pVV16 expressing ESAT-6 binding peptide SL3. The expression of SL3 makes H37Rv less virulent during ex vivo and BalB/c mice infections, sequesters ESAT-6 inside M.tb cells and cause severe defects in mycobacterial morphology. Transcriptome profile of murine bone marrow-derived macrophages treated with 15d-PGJ2 or 15d-PGJ2-PC

Project description:Purpose: The goal of this study is to investigate the alteration of gene expression pattern induced by 15d-PGJ2 or 15d-PGJ2-PC in BMDMs. Method: BMDMs obtained from C57BL/6 mice were treated with 15d-PGJ2, 15d-PGJ2-PC or media control for 6h. Then RNA sequence was generated by using the Illumina system. Results: Using an optimized data analysis workflow, we mapped about 13 million sequence reads per sample to the mouse genome and identified about 14,500 transcripts in the macrophage mRNAs. Among them, 719 and 286 genes were differentially expressed in 15d-PGJ2 and 15d-PGJ2-PC group respectively. Conclusions: Deoxy-A2/J2-IsoP-PC are a novel series of oxidation products we identified in atherosclerotic plaques. 15d-PGJ2-PC is a representative compound of these oxidation products we chemically synthesised. Using RNA-seq technology, we provided 15d-PGJ2-PC induced gene expression profile and could contribute to study the roles of these novel oxidation products in the atherosclerosis. mRNA profiles of BMDMs from C57B/L6 mice were generated by deep sequencing, in triplicate, using Illumina.

The transcription factor IRF1 and guanylate-binding proteins target activation of the AIM2 inflammasome by Francisella infection

Project description:Inflammasomes are critical for mounting host defense against pathogens. The molecular mechanisms that control activation of the AIM2 inflammasome in response to different cytosolic pathogens remain unclear. Here we found that the transcription factor IRF1 was required for the activation of the AIM2 inflammasome during infection with the Francisella tularensis subspecies novicida (F. novicida), whereas engagement of the AIM2 inflammasome by mouse cytomegalovirus (MCMV) or transfected double-stranded DNA did not require IRF1. Infection of F. novicida detected by the DNA sensor cGAS and its adaptor STING induced type I interferon-dependent expression of IRF1, which drove the expression of guanylate-binding proteins (GBPs); this led to intracellular killing of bacteria and DNA release. Our results reveal a specific requirement for IRF1 and GBPs in the liberation of DNA for AIM2 sensing depending on the pathogen encountered by the cell. We used microarrays to explore the gene expression profiles differentially expressed in Francisella-infected bone marrow-derived macrophages (BMDMs) isolated from Irf1-/-, Ifnar1-/-, Aim2-/- and wild-type mice.

Project description:Multiple myeloma (MM) is a hematopoietic malignancy characterised by the accumulation of neoplastic post-germinal centre, isotype-switched, long-lived plasma cell within the bone marrow. In genetic and clinical terms MM is highly heterogeneous and remains fatal. Here we present the first epigenomic map of MM derived from freshly isolated bone marrow plasma cells from four patients. Using ChIP- and RNA-sequencing we define a set of silent H3K27me3 targets, active genes bearing H3K4me3, and bivalent genes. Examination of 2 different histone modifications in four Multiple myeloma patients and two normal plasma cells samples. A single patient RNA-seq sample was also examined.
