Project description:Purpose:The purpose of this study is to detect activated or silenced genes during LPS-induced dendritic cell maturation. Gene expression differences between two samples could be found using transcriptome profiling (RNA-seq) analysis. Methods:Mouse dendritic cells were generated from bone marrow cells in RPMI-1640 medium with recombinant mouse GM-CSF and IL-4, mature DCs were obtained after LPS induced maturation. Immature DCs and mature DCs were sorted respectively based on maturation marker CD86 and Iab(MHCII) using flowcytrometer. DC mRNA profiles were generated by deep sequencing,using Illumina Results: We mapped about 10 million sequence reads per sample to the mouse genome, identified 1,300 upregulated genes and 1,475 dow regulated genes during dendritic cell maturation. Project description:The mutant Saccharomyces cerevisiae Y518 generated much more intracellular glutathione (GSH) than its counterpart dose. The RNA-seq based global transcriptome analysis was performed for exploring the potential mechanisms. Statistical analysis indicated that 1125 differentially expressed genes (fold-change>=2.0, FDR<=0.001) were up-regulated and 503 were down-regulated. There were 12 genes involved in glutathione metabolism. Of which GSH1, encodes gamma-glutamine cysteine synthetase, the rate-limiting enzyme in GSH biosynthesis process, was up-regulated. And MET17, encodes cysteine synthase A, an enzyme catalyzes the biosynthesis of one of the precursor amino acids L- cysteine, was also up-regulated. Besides, regulator SKN7 and several genes involved in oxidative stress response (GPX2, CTT1, SOD1, TRX2) were up-regulated. Intracellular ROS level of Y518 was also enhanced compared to that of 2-10515. Our results indicate that up-regulations of GSH1 and MET17 might be associated with the increased intracellular GSH content of the mutant, and up-regulated GSH1 may be caused by increased intracellular ROS level. Project description:To analyse the early phase of the transcriptional response to bleomycin-induced damage and its dependence on the severity of the damage, we used exposure for 1 hour to a sub-lethal (0.3 u/l) and a lethal (3 u/l) dose of bleomycin. In addition, an aliquot of the 0.3 u/l treatment was washed free of bleomycin and incubated for an additional 3 hours in its absence. Thereafter total RNA was prepared and transcriptional patterns were determined by SuperSAGE (Molina et al., 2008, BMC genomics 9, 553 and Matsumura et al., 2010, PLOS ONE 5, e12010. The transcriptional response to bleomycin in wild-type and the Ppatm-1, Ppatr-1 and Ppatmatr-1 mutants was analysed as above in a second, separate experiment using the 1 hour pulse treatment with a sub-lethal (0.3 u/l) concentration followed by the 3 hour recovery period .

Project description:Porcine Reproductive and Respiratory Syndrome Virus (PRRSV) infection of 3rd trimester pregnant pigs can result in transmission of the virus to the fetus and ultimately death in utero or postnatally. Little is known about the immune response to infection at the maternal-fetal interface and in the fetus itself, or the molecular events behind virus transmission and disease progression in the fetus. To investigate these processes, RNA-sequencing of two tissues, uterine endothelium adjacent to the umbilical attachment site and fetal thymus, was performed 21 days post challenge on four groups of fetuses selected from a large PRRSV challenge experiment of pregnant gilts. RNA-seq experiment compared gene expression between four different groups of fetuses (n=12 per group): control (CON-uninfected fetuses from mock inoculated gilts), UNINF (uninfected fetuses from PRRSV-inoculated gilts), INF (infected fetuses from PRRSV-inoculated gilts), and meconium-stained fetuses (MEC-meconium-stained fetuses from PRRSV-inoculated gilts) and investigated two tissues: uterine endometrium (with adherent placental tissue) at the site of umbilical attachment and fetal thymus (96 samples in total). Three contrasts were performed for the differential expression (edgeR) and network (WGCNA) analyses: UNINF v CON, INF v UNINF, and MEC v INF.

Project description:Schistosoma japonicum is one of the remarkable platyhelminths that are endemic in the South Asian countries. The parasite is dioecious and can parasitize inside host blood stream for many years. Rapid reproduction by producing large number of eggs and count-react or active manipulating host anti-parasite responses are the strategies that benefit the long term parasitization of the parasite. Currently, Praziquantel is the only commercial drug that is effective against the worms but not the eggs of parasite in the host and no vaccine available to prevent human or animal schistosomiasis. Development of novel antiparasite reagents and immune-prevention measures rely on the deciphering of parasite biology. The decoding of the genomic sequence of the parasite has made it possible to dissect the biological functions of genes that govern the development of the parasite inside the hosts. In this study, the polyadenylated RNA from male and female S. japonicum was isolated and deep sequenced. By comparative analysis on the transcriptomic differences of the two sexes of the parasite, potential genes or gender-specific biological pathways can be targeted. Messenger RNA from male and female S. japonicum parasite was selectively purified from total RNA using oligo-(dT) conjugated magnetic beads. Complementary DNA (cDNA) was synthesized guided by oligo-(dT) as a primer.

Project description:RNA-Seq was used to study alterations in gene expression in the developing human heart across three gestational ages in the first and early second trimester. All tissue was acquired following elective termination of pregnancy and informed parental consent. Storage and use of tissue was in premises licensed by the 2004 Human Tissues Act (UK) and all protocols had ethical committee approval. All samples were found to be morphologically normal during regular checks with the midwife and upon medical termination of pregnancy as certified by the physician. RNA was extracted using BioRad Aurum Total RNA Fatty and Fibrous Tissue Kit (cat no. 732-6830) following manufacturers instructions. Illumina compatible barcoded mRNA sequencing libraries were made from 100 ng of total RNA after polyA selection for mature mRNAs using the TruSeq Stranded mRNA Sample Preparation Kit’s high sample protocol (Illumina). Sequencing was performed on a single HiSeq 3000 150 bp paired end lane with the data exported as a pair of fastq formatted data files for each sample. Sample quality was assessed prior to sequencing.

Project description:Somatic cell nuclear transfer has brought considerable chances to breed excellent breeds and protect endanger animals, while also produced numerous fail embryos and abnormal individuals due to inefficient epigenetic modification at the same time. To understand some mechanisms of abnormal piglets with phenotypes such as macroglossia, standing and walking disabilities in our study and find some differences between abnormal piglets and conventionally bred normal piglets, DNA methylation profile and genome-wide gene expression were conducted in two groups, using methylated DNA immunoprecipitation binding highthroughput sequencing (MeDIP-Seq) and RNA sequencing(RNA-Seq). We generated and provided a genome-wide DNA methylation and gene expression profile for abnormal cloned and conventionally bred piglets. We detected a total of 1493 genes differentially expressed in two groups and 382 of these genes also differentially methylated in two groups. Analysis of relationship between DNA methylation and gene expression revealed that DNA methylation levels had significantly negative and monotonic correlation with gene expression levels in particular regions of genes while no obvious monotonic correlation in other regions. Besides, we found some interesting genes and pathways such as MYH7 and mTOR signalling pathway that may played essential role in muscle growth and development. Briefly, these results provide reliable data for future epigenetic studies and may help to uncover the mechanism of failure clones via SCNT. We dissected the leg muscle from the cloned piglets and the conventionally bred piglets, and analyzed the difference of MeDIP-seq and RNA-seq between the two groups. As for data of abnormal cloned piglets, we downloaded it from GEO under Super-Series accession No. GSE51477, including SubSeries accession No.GSE51282 for RNA-seq data (No. GSM1241829 for abnormal cloned group) and SubSeries accession No. GSE51476 for MeDIP-seq data (No. GSM1246252 for abnormal cloned group).

Project description:Drought stress response is a complex trait regulated at multiple levels. In the past few years, molecular and genomic studies have shown that several drought responsive genes (DRGs) with various functions are induced by drought stresses, and that various transcription factors (TFs) are involved in the regulation of stress-inducible genes. In addition to those DRGs mentioned above, microRNAs (miRNAs) are important regulators of gene expression at the posttranscriptional level by repressing mRNA expression. There is a complex interplay between transcriptional and post-transcriptional regulation of drought response that has not been extensively characterized in tobacco. In order to fully understand DRGs (including TFs) and different roles of miRNAs involved in the stress response, we sequenced and analysed three Digital Gene Expression (DGE) libraries in roots from drought treated tobacco plants, and four small RNA populations in roots, stems and leaves from control or drought treated tobacco plants. We identified 276 candidate DRGs in tobacco with sequence similarities to 64 known DRGs from model plants and crops and about 40% were TFs including WRKY, NAC, ERF and bZIP families. Furthermore, Out of these tobacco DRGs, 54differentially expressed DRGs included 21 TFs, which belonged to 24 TFs families such as NAC (6), MYB (4), ERF (10) and bZIP (1). Additionally, we confirmed expression of 39 known miRNA families (122 members) and five conserved miRNA families, which showed differential regulation under drought stress. Targets of miRNAs were further surveyed based on a recently published study, in which ten targets were DRGs. Finally, an integrated gene regulatory network has been proposed for the molecular mechanisms of the response of tobacco roots to drought stress using differentially expressed DRGs, the changed expression profiles of miRNAs and their target transcripts as a basis base on previous studies. In general, our data provide valuable information for future studies of the molecular mechanisms underlying tobacco roots in response to drought resistance in tobacco and other plants. Three tobacco (Nicotiana tabacum L.) roots tag-based DGE libraries treated at three time points (0, 6 and 48 h) with 20% PEG6000 were generated using Illumina 1G technology. The samples for four small RNA libraries was used based on the result of physiological index measurement as follows: equal quantities (10 ug) of total RNA isolated from tobacco roots treated with two time points (6 and 48 h) were mixed together to construct the drought -treated small RNA library (Root-treat), and total RNA prepared from the control roots sample was used to construct the control small RNA library (Root-ck). In addition, we also constructed another two libraries (stem and leaf) from leaves and stems of control plants, respectively. These libraries were constructed using the Small RNA Sample Prep Kit (Illumina, San Diego, CA) and then sent for Solexa sequencing.

Project description:An X-chromosome exome sequencing analysis identified a mutation in O-GlcNAc transferase (OGT) (pL254F) in a family with X-linked intellectual disability (XLID). Affected patient lymohoblastoids exhibit decreased steady state OGT levels owing to an unstable protein compared to the unaffected, related male controls. Suprisingly, global O-GlcNAc levels remained remained unaltered. This prompted us to check the both protein and mRNA levels of the other cycling enzyme, O-GlcNAcase (OGA) which was also lowered. This implies that a compensation mechanism exists, however imperfect, owing to the disease state of the individuals. We performed glabal transcriptome analysis to assess any other changes in message between patients and controls. Our study highlights small differences in the global transcriptome of patient lymhoblastoids that have the L254F mutation in O-GlcNAc transferase when compared to familial controls using Illumina sequencing of total RNA
