Project description:RNA transcript signals were profiled in WT (MMY718) and jhd2M-bM-^HM-^F (MMY1879) terminally sporulated cultures (20h of sporulation) using Affymetrix high resolution tiling microarrays. Total RNA was isolated, biotin labelled, and hybridized to custom Affymetrix Scerevisiae_tlg tiling arrays. The array contains 25nt probes covering the Watson strand of the yeast genome with 8nt tiling resolution, and another set of 25nt probes covering the Crick strand with 8nt resolution, with a 4nt offset from the Watson probes. This gives an overall tiling resolution of 4bp with a total of 6.5 million probes, and also allows detection of strand-specific RNA signals.

Project description:WT (MMY718) and jhd2M-bM-^HM-^F (MMY1879) sporulating cell cultures were profiled for global nucleosome occupancy using Affymetrix high-resolution tiling arrays. MNase-treated mono-nucleosomes from WT and jhd2M-bM-^HM-^F cultures in rich media, and sporulation timepoints at 0h, 4h, 6h, 8h, 10h, 12h, and 16h were microarrayed.

Strand-specific RNA sequencing profile of dbp2M-NM-^T vs. wild type strains

Project description:We report widespread changes in ribosome biogenesis factor, aerobic respiration and hexose tranporter gene expression. We also identify antisense transcripts to hexose transporter genes in dbp2M-bM-^HM-^F cells. Strand-specific RNA profiles of a dbp2M-NM-^T strain and a wild type (reference) strain were generated using two replicates of each strain.

Genome-wide ribosome profiling to identify regulatory targets of small RNA RyhB in E.coli

Project description:The effects of RyhB expression were examined by Ribo-seq and RNA-seq after 10 min to avoid indirect effects. Expression of RyhB was induced by arabinose from cells carrying pBAD-ryhB plasmid. The RyhB expression was confirmed by real-time PCR. As a control, cells with vector pNM12 were grown and induced. The cells were pulverized and total mRNAs were extracted from the pulverized cells and processed for Ribo-seq and RNA-seq.

Global absolute quantification reveals tight regulation of protein expression in single Xenopus eggs

Project description:Recent developments in genomic sequencing technology have enabled comprehensive transcriptome analyses of single cells. In contrast, single cell proteomics analyses have been restricted to targeted analyses, for example using flow cytometry with GFP fusions or mass cytometry. Here, we performed global absolute protein quantification of single Xenopus laevis eggs using mass spectrometry-based proteomics. We quantified over 5800 proteins, thus representing the largest single cell proteome that has been characterized to date. Absolute protein amounts in single eggs are highly comparable, thus indicating a tight regulation of global protein abundance. Comparison between the single-cell proteome and transcriptome reveal poor expression correlation. Finally, we identified 439 proteins that significantly change in abundance during early embryogenesis. Many of these proteins do not show regulation at the transcript level. Altogether, our data reveal that the transcriptome is a poor indicator of the proteome and that protein levels are tightly controlled in Xenopus leavis eggs. RNA-seq in Xenopus laevis of 5 replicates of both single eggs and single embryos.
