Effect of Estrogen Receptor Beta Ligand on Gene Expression in White Adipose Tissue

ABSTRACT: C57BL/6 male mice were fed with normal diet or high fat diet and treated with vehicle or 30 mg/kg/day s.c. of ER-beta ligand, B-LGND2. Genes differentially expressed by H.F.D. and B-LGND2 are represented in this RNA-Sequencing data n=3/group. White adipose tissue. Mice were fed and treated as indicated above for 9 weeks. WAT was collected, RNA isolated, and expression of genes was measured by RNA-Sequencing.

Innate lymphoid cell development requires TOX-dependent generation of a common ILC progenitor

Project description:Subtypes of innate lymphoid cells (ILC), defined by effector function and transcription factor expression, have recently been identified. In the adult, ILC derive from common lymphoid progenitors in bone marrow, although transcriptional regulation of the developmental pathways involved remains poorly defined. TOX is required for development of lymphoid tissue inducer cells, a type of ILC3 required for lymph node organogenesis, and NK cells, a type of ILC1. We show here that production of multiple ILC lineages requires TOX, as a result of TOX-dependent development of common ILC progenitors. Comparative transcriptome analysis demonstrated failure to induce various aspects of the ILC gene program in the absence of TOX, implicating this nuclear factor as a key early determinant of ILC lineage specification. Posttranscriptional reprogramming controls MASLD progression through chronic ER stress adaptation (RNAseq)

Project description:Metabolic dysfunction-associated steatohepatitis (MASH) and its progression to hepatocellular carcinoma remain major clinical challenges. Chronic endoplasmic reticulum (ER) stress, induced by sustained high-fat diet (HFD) intake, promotes hepatic inflammation, lipid accumulation, and hepatocellular dysfunction during MASH pathogenesis. While transcriptional responses are well-characterized, the post-transcriptional mechanisms underlying hepatocyte adaptation to chronic ER stress remain poorly understood. Using an integrative approach combining transcriptomics, ribosome profiling, cytoplasmic polyadenylation analysis, and cis-regulatory mapping, we define the post-transcriptional landscape induced by chronic HFD exposure. To delineate the specific role of chronic ER stress, we use a hepatocyte-specific knockout of a key regulator of translational control under prolonged ER stress. We show that ~70% of HFD-induced gene expression changes are modulated at the translational level. A distinct subset of mRNAs - enriched in suboptimal codons and bearing short poly(A) tails under normal diet - becomes selectively activated upon HFD-induced poly(A) tail elongation. These transcripts, associated with cell cycle, immune response, fibrosis, and tissue remodeling, correlate with MASH severity in both murine models and human samples. Their regulation is mediated by cis-elements in the 3'UTR that coordinate polyadenylation and deadenylation. Loss of this adaptive response exacerbates liver damage and tumor burden in HFD-fed mice.

Hepatic transcriptome changes in testosterone-deficient pigs fed a high-fat diet

Project description:To gain insight into the role of testosterone in modulating hepatic fat accumulation, we collected liver tissues from high fat diet-fed intact male pigs, castrated male pigs, and castrated male pigs with testosterone replacement. RNA-Seq was employed to profile hepatic gene expression in pigs with different testosterone levels. Liver mRNA profiles of intact male pigs fed a HFC diet, castrated male pigs fed a HFC diet, and castrated male pigs treated with testosterone fed a HFC diet were generated by deep sequencing, using Illumina HiSeq 2000.

1,25-Dihydroxyvitamin D3 Controls a Cohort of Vitamin D Receptor Target Genes in the Proximal Intestine That Is Enriched for Calcium Regulating Components (RNA-seq)

Project description:1,25-Dihydroxyvitamin D3 (1,25(OH)2D3) plays an integral role in calcium homeostasis in higher organisms through its actions in the intestine, kidney and skeleton. Interestingly, while several intestinal genes are known to play a contributory role in calcium homeostasis, the entire caste of key components remains to be identified. To examine this issue, Cyp27b1 null mice on either a normal or a high calcium/phosphate-containing rescue diet were treated with either vehicle or 1,25(OH)2D3 and evaluated 6h later. RNA samples from duodena were then subjected to RNA-seq analysis and the data analyzed bioinformatically. 1,25(OH)2D3 altered expression of large collections of genes raised under either dietary condition. 45 genes were found common to both 1,25(OH)2D3-treated groups, and were comprised of genes previously linked to intestinal calcium uptake including S100g, Trpv6, Atp2b1 and Cldn2 as well as others. An additional distinct network of 56 genes was regulated exclusively by diet. This study revealed a global network of genes in the intestine that both represent direct targets of vitamin D action in mice and are involved in calcium absorption. Male Cyp27b1-/- mice weaned at 3 wk of age were divided into 2 groups of 12 mice each. One group was fed a highly purified vitamin D-deficient diet containing 0.47% Ca, 0.3% P and vitamins A, E, and K (normal diet) while the other was fed the same diet containing 20% lactose, 2% Ca, 1.25% P (rescue diet). At 8 weeks of age, 8 mice per group were administered 1,25(OH)2D3 (2 ng/g body weight (bw)) or vehicle by intraperitoneal injection. Mice were euthanized at 6 h and duodena were collected for RNA-seq analysis. Six samples per experimental group were prepared.

PolyA RNAseq from HCT116 cells in normoxia and hypoxia

Project description:To determine the effects of depleting TIP60, CDK8, or HIF1A on the transcriptional response to hypoxia, we performed RNAseq analysis of four HCT116 colorectal carcinoma cell lines (shNT, HIF1A-/-, shTIP60 and shCDK8) in normoxic and hypoxic (24hrs, 1% O2) conditions. PolyA RNA for two independent biological replicates was purified from HCT116 cells stably expressing an shRNA against a non-targeting control (shNT), TIP60 (shTIP60) or CDK8 (shCDK8), or genetically deleted HIF1A (HIF1A-/-) subjected to 24hrs 1% O2 (hypoxia) or maintained under ambient oxygen (21%; normoxia) was sequenced on the Ion Torrent platform. Reads were aligned to the human genome and gene-level counts were used for differential expression analysis.

H3K27ac and H3K4me3 ChIP-Seq of livers from male mice fed a control or high-fat diet and treated with estrogen receptor agonists

Project description:Metabolic dysfunction-associated steatotic liver disease is the most prevalent liver disease and affects a quarter of the global population. Estrogens are associated to safeguard the liver from metabolic diseases. We fed male mice a control or high-fat diet for 13 weeks which induced fatty liver. We injected a subset of male mice fed a high-fat diet with four different estrogen receptor (ER) agonists for the last three weeks of the high-fat diet, activating ERalpha or ERbeta. Livers were collected and crosslinked using formaldehyde. ChIP-seq against H3K27ac (Abcam #4729, 5ug per IP) or H3K4me3 (Merck 05-1339, 5ug per IP) was performed, followed by library preparation and sequencing on an Illumina NextSeq 500 instrument. RNA-seq of the same individual mice was performed and is accessible under E-MTAB-11833. The mouse identification column ('Sample' followed by number) can be used to match the individual mice between the experiments.

Metabolic effects of chronic dihydronicotinamide riboside (NRH) administration in mice - Microbiome 16S rRNA sequencing of murine feces (NRH treatment)

Project description:NAD+ is a crucial cofactor for the activity of various enzymes, including sirtuins and ADP-ribosyl transferases, and its decline is associated with aging and metabolic-related diseases. Therefore, a strong interest has been raised in the therapeutic use of NAD+ precursors (Vitamin B3s), but many suffer from poor bioavailability and adverse effects. This study characterizes the metabolic impact of dihydronicotinamide riboside, a recently identified novel form of NAD+ precursor. Upon oral administration in mice, NRH reaches all tissues examined. Chronic administration in low-fat diet-fed mice showed negligible metabolic effects, while high-fat diet-fed mice were protected against body weight gain and glucose intolerance. However, our study also unveiled potential side effects at higher doses. Thus, NRH could constitute an alternative NAD+ boosting strategy to prevent diet-induced metabolic complications and conditions associated with low NAD+ levels, but the therapeutic window must be optimized to maximize benefits and minimize risks.
