Transcription profiling of rat prostate cancer cells with high Ndrg-1 and vector control - analysis of differentially expressed genes

ABSTRACT: AT6.1 cells transfected to over-express Ndrg-1 were compared with AT6.1 vector control cells in a microarray analysis. The aim of the study was to identify differentially expressed genes between the two cell lines, as these may be modulated by Ndrg-1. Experiment Overall Design: The sample was AT6.1 cells transfected with Ndrg-1 (# 7 clone) and the control was the same cell line transfected with a vector control (# 9 clone). There are no replicates included.

Project description:Reexpression of microRNAs miR-15a/16-1 in a cell line deficient for these miRs (homozygous deletion of chromosomal region 13q14) results in the downregulation of certain mRNAs. Experiment Overall Design: A doxycyclin-inducible expression vector containing miR-15a/16-1 was transfected into CLL-I83E95 cells that are deficient for those miRs. miR-expression was induced by addition of doxycyclin to the medium, and cell were harvested 48 hours later. Labeled cRNA was hybridized to microarrays and gene expression data were compared to CLL-I83U95 stably transfected with an empty vector.

Project description:Approximately 20% of Acute Myelogenous Leukemia (AML) cases carry the t(8;21) translocation, which involves the AML1 and ETO genes, and express the resulting AML1/ETO fusion protein that functions as a transcriptional repressor by recruiting NCoR/SMRT/HDAC complexes to DNA. We used microarrays to identify genes differentially expressed in U937 cells expressing AML1/ETO compared to vector transfected U937 cells. Experiment Overall Design: A U937 cell line that conditionally expresses HA-tagged AML1/ETO under the control of the mouse metallothionine promoter (U937-A1E) (Alcalay et al., J.Clin.Invest, 2003,112, 1751-1761) was used. A cell line caryying the empty vector was used as control Cells were treated for 8h with 100uM ZnSO4 to induce transgene expression. For each of the U937 cell lines (AML1/ETO and Mt), three independent RNA extractions were performed, and an equal quantity of each of the three RNA preparations was then mixed to generate an RNA pool for each sample.

Project description:To determine the consequences of hypoxia-mediated HIPK2 clearance on gene expression, cells 293T were transfected with either the HIPK2 expression vector or the corresponding empty vector and then subjected to either hypoxia conditions (2% O2 for 6 h) or normoxia conditions. RNA total was extracted and later a study of the different gene expression under the four conditions detailed above was performed. The correct expression of HIPK2 was assessed by western blot in a small cell pool. The quality of RNA was quantified before the array study. <br><br>
