ABSTRACT: Commercially available human genomic microarrays from four different manufacturers were used to compare Human Brain Total RNA against Universal Human Reference RNA (both commercially available) prepared at two different starting amounts (20 µg or 1µg). For each level of RNA, 6 replicates were performed with Human Brain Total RNA labelled with Cy3, and Universal Human Reference RNA labelled with Cy5. The labelling was then reversed (dye flip) creating another 6 replicates. This meant that for each of the four manufacturers there were a total of 24 arrays. Image processing was performed with two different software packages, and data was normalized with three different strategies.

Project description:Commercially available human genomic microarrays from four different manufacturers were used to compare Human Brain Total RNA against Universal Human Reference RNA (both commercially available) prepared at two different starting amounts (20 µg or 1µg). For each amount of RNA, 6 replicates were performed with Human Brain Total RNA labelled with Cy3, and Universal Human Reference RNA labelled with Cy5. The labelling was then reversed (dye flip) creating another 6 replicates. This meant that for each of the four manufacturers there were a total of 24 arrays. Image processing was performed with two different software packages, and data was normalized with three different strategies. In addition to the spotted arrays, assays were also performed with the same RNA starting material using in situ synthesised oligonucleotide arrays (human genome arrays). These were carried out in two independent laboratories. The first prepared 12 arrays (6 replicates) with 10µg of RNA, the second lab used a range of RNA starting amounts of either 10µg, 1.0µg or 0.1µg, and prepared 12 arrays for each amount. miRQC data for NanoString nCounter miRNA Expression Assays.

Project description:nCounter miRNA Expression Assay data for all profiled miRQC samples prepared by the miRQC Consortium. In this study, we systematically compared 12 commercially available miRNA expression platforms by measuring an identical set of standardized positive and negative control samples, including human universal reference RNA, human brain RNA and titrations thereof, human serum samples, and synthetic spikes from miRNA family members with varying homology. We developed novel and robust quality metrics to objectively assess platform performance of very different technologies such as small RNA sequencing, RT-qPCR and (microarray) hybridization. We assessed reproducibility, sensitivity, accuracy, specificity, and concordance of differential expression.

Project description:To evaluate the impact of the RNA purification method on extracellular RNA (exRNA) sequencing, 8 different RNA purification kits were compared by applying Small RNA sequencing (Illumina) to exRNA from human healthy donor plasma. Minimum and maximum plasma input volumes recommended by the manufacturers were tested in triplicate. Due to donor privacy concerns the raw data for this study have been submitted to the controlled-access archive EGA under the accession EGAS00001005263.

Here we aimed to investigate the transcriptional differences between neuro-invasive tumors engineered in-vitro compared to less invasive parental cells.
