Transcription profiling of brain tissue from trout with different dominace status

Project description:Dominance hierarchies of rainbow trout Trout form linear dominance hierarchies where there is a dominant, subdominant and subordinate. The dominant is the most aggressive, followed by the subdominant and the subordinate is the least dominant. Fish were scored on their aggressive performance to calculate position within the hierarchy, and once formed the hierarchies are very stable. Hypothesis: Gene expression is different in the brains of individuals with different dominance status. Six hierarchies containing a dominant, subdominant and subordinate were assessed behaviourally then killed and the brain removed. These were run in a reference based design. Hypothesis: On removal of the dominant the subdominant fish will become dominant and its transcript profile will become similar to the established dominant. The second experiment involved removing the dominant from an established hierarchy and then examining gene expression at 2hr, 48hr and 1 week in the new dominant.

Intertidal expression profiling 1

Project description:The variability of the marine intertidal environment poses unique challenges for sessile species. Diurnal, tidal, and seasonal cycles introduce drastic variations in temperature, salinity, availability of nutrients and water. The California ribbed mussel Mytilus californianus is a filter feeder that dominates a middle range of the intertidal of many wave-swept rocky shores. The bivalve attaches to the substrate by several byssal threads. This sessile lifestyle allows us to accurately document the thermal history of an individual. We have profiled gene expression in M. californianus during a natural tidal cycle using a cDNA microarray composed of genes from mussels exposed to various stressors. Over three days, mussels were sampled from two sites differing in emersion exposure and average temperature. At each time point, three mussels were cut open in the field and frozen immediately on dry ice and stored at -80 degrees C until the gill, hepatopancreas, and adductor muscle were excised and processed for RNA extraction, reverse transcription, and hybridization to our microarrays. The resulting expression profile showed that genes involved in the cell cycle were diurnally regulated, heat shock proteins increased with temperature, and expression of several hundred other genes varied across the tidal cycle. miRNA Microarray Profiling of Nine Different Normal Human Tissues

Project description:We measured the expression of 470 human miRNAs in nine human tissues using Agilent DNA microarrays. miRNA microarrays were manufactured by Agilent Technologies (Santa Clara, CA), and contain 20-40 features targeting each of 470 human miRNAs (Agilent design ID 016436). Sequences of the 470 miRNAs were obtained from the Sanger miRBase, release 9.1. Labeling and hybridization of total RNA samples were performed according to the manufacturer’s protocol. 100ng total RNA was used as input into the labeling reaction, and the entire reaction was hybridized to the array for 20 hours at 55°C. The labeling and hybridizations of the nine human tissues were done 4-5 times using the same starting RNA sample for each tissue.

INDUCED HYPER (T3) AND HYPO (PTU) THYROIDISM AFFECT TRANSCRIT PROFILE IMMUNE RESPONSES IN RAINBOW TROUT HEAD KIDNEY

Project description:In mammals, increasing data suggests that there exists a complex and bi-directional relationship between thyroid and immune systems. However the existence of such interactions in fish is unknown. Here, we administered the biologically active hormone 3.3â?².5-triiodo-L-thyronine (T3) and the anti-thyroid drug, propilthiouracil (PTU) to juvenile rainbow trout and examined the head kidney expression profile with a custom-made microarray enriched in immune-related genes. A seven day-experiment was performed. Fish were divided in 3 groups. First group received 20 Âµg/g fish feed of T3; second group received 5000 Âµg/g fish feed of PTU; third group served as control. After 7 days orally administering T3 or PTU, differentially expressed transcript levels from selected immune-related rainbow trout genes were studied in head kidney. Three groups were studied (T3-treated, PTU treated and control), each group having 4 biological replicates (each replicate consisting of 2 pooled fish).

Project description:We performed miRNA microarray profiling on samples prepared from two different cell lines by three widely-used total RNA sample prep methods. miRNA microarrays were manufactured by Agilent Technologies (Santa Clara, CA), and contain 20-40 features targeting each of 470 human miRNAs (Agilent design ID 016436). Sequences of the 470 miRNAs were obtained from the Sanger miRBase, release 9.1. Labeling and hybridization of total RNA samples were performed according to the manufacturer’s protocol. 100ng total RNA was used as input into the labeling reaction, and the entire reaction was hybridized to the array for 20 hours at 55°C. For total RNA preps, frozen cell pellets were resuspended in phosphate buffered saline and divided into equal aliquots of 5x106 (HeLa) or 1x107 (ZR-75-1) cells and refrozen. Individual aliquots were subsequently thawed just before use.

This series includes all microRNA profiles. This series includes microRNA profiles of 36 samples, 24 HCV positives and 12 HCV negatives.

Gene expression profile after Spring Viraemia Carpae Virus (SVCV) infection in zebrafish mutants rag1 -/- versus wt

Project description:Immune responses in higher vertebrates are classically separated into innate and adaptive (or specific) immunity. However, important gaps of knowledge about how adaptive responses are generated in lower vertebrates still remain unsolved. In order to explore the relative importance of adaptive and innate immune responses, we have studied zebrafish transcriptional responses to an infection with the Spring Viraemia of Carp virus (SVCV) in rag1-/- zebrafish mutants compared to wild type zebrafish by using both genome wide and immunological-targeted gene expression microarrays. Both wild type (wt) and mutant (rag1) zebrafish were divided in two groups with 3 individuals per group. First group was infected with 10^5 pfu per ml of SVCV, second group was mock-infected. Two days after challenge zebrafish were sampled, head kidney and spleen of each fish were extracted and pooled between each group. The experiment was repeated once to obtain two biological replicates.

Gene expression profiles after infection of zebrafish with Spring Viremia Carp Virus (SVCV)

Project description:We describe here transcripts induced after infection of zebrafish with Spring Viremia Carp Virus (SVCV). Two days after infection, differentially expressed transcript levels from selected immune-related zebrafish genes were studied in internal organs (pooled spleen, head kidney). Also, transcripts from resistant fishes to viral infection one month after inoculation were studied. Three different experiments were performed to get three biological replicates. Fishes were divided into two groups in each experiment. First group was infected by immersion with SVCV 10^7 pfu/ml, second group was used as a control of non-infected fishes. 6 fishes per group were sacrificed two days post infection, whereas the rest of the infected fishes from the three experiments were maintained for 30 days in the aquariums and then survivors (six for experiment) were sacrificed. This submission includes three biological replicate groups for the non-infected fish and the two days post-infected fish, and two biological replicate groups for the 30 days post-infected fish.
