Project description:We have infected the model legume Medicago truncatula with Meloidogyne hapla and harvested tissue over a time course. Transcriptome sequencing was performed on each sample using the Illumina RNA-Seq method. [Longitudinal Experiment] RNA was isolated from M. hapla eggs and pre-penetration juveniles (J2) and also from a time course of M. truncatula infected with M. hapla J2 at five time points: 1, 2, 4, 5, and 7 days after inoculation (DAI). Roots (local) and shoots (global) tissues from infected and uninfected plants were sampled. Each sample was loaded on five lanes for sequencing. Collectively, 22 samples were generated in total from - M. hapla egg and J2 (two samples), - infected M. truncatula root 1-2-4-5-7 DAI (five samples), - infected M. truncatula shoot 1-2-4-5-7 DAI (five samples), - uninfected M. truncatula root 1-2-4-5-7 DAI (five samples), - and uninfected M. truncatula shoot 1-2-4-5-7 DAI (five samples). Thus, 110 fastq files (= 22 samples x 5 lanes). [Diunrnal Experiment] M. truncatula roots inoculated with M. hapla was sampled at 6 time-points: 22:30, 2:00, 5:00, 6:30, 14:00, and 21:00. Lighting was turned off at 22:00 and turned on at 06:00. Four biological replicates were taken for each time point, providing 24 samples in total. Thus, 24 fastq files (= 6 time points x 4 replicates).

Project description:The highly prevalent gut helminth, Ascaris suum, compromise pigs health and reduce farm productivity worldwide. The closely related human parasite, A. lumbricoides, infects more than 800 million people and causes approximately 1.31 million disability-adjusted life years. The humaninfections are often chronic by nature and the parasites have a profound ability to modulate their hosts immune responses. This study provides the first in-depth characterization of extracellular vesicles (EVs) from different developmental stages and body parts of A. suum and their potential role in the host-parasite interplay. The release of EVs during the third larval stage (L3), L4 and adults was demonstrated by Transmission Electron Microscopy, and the uptake of EVs from adult A. suum in intestinal epithelial cells followed by accumulation of RNA in the nucleus by confocal microscopy. Next Generation Sequencing of EV-derived mi/m?RNA identified a number of micro(mi)RNAs from the different A. suum life stages and body parts and potential transcripts of potential host immune targets, such as IL-13, IL-25 and IL-33, were identified. Proteomics of EVs identified several proteins with immunomodulatory properties and other proteins previously shown to be associated with parasite EVs. Furthermore, EVs from A. suum body fluid stimulated the production of the pro-inflammatory cytokines IL-6 and TNF-α in dendritic cells in vitro. Taken together, these results suggest that A. suum EVs and their cargo may play a role in host-parasite interactions. This knowledge may pave the way for novel strategies for helminth infection control and knowledge of their immune modulatory role.

Project description:Omega-3 polyunsaturated fatty acids (n-3 PUFA), such as the eicosapentaenoic acid (EPA) and docosahexaenoic acid (DHA), are reported to beneficially affect intestinal immunity. The intestinal epithelial layer (IEL), made up of absorptive cells as the enterocytes, is the primary site of fatty acid absorption. So far, the biological pathways modulated by n-3 PUFA in IEL during infection remain elusive. In the present study, shotgun proteomics analysis integrated with RNA sequencing (RNA-seq) technology was employed to unveil the proteomic changes induced by n-3 PUFA in enterocytes, in the presence and absence of lipopolysaccharide (LPS) stress conditions. A total of 33, 85, and 88 differential proteins were identified in the IPEC-J2 cells exposed to (i) n-3 PUFA (DHA:EPA, 1:2, 10 µM, 24 h), (ii) LPS (10 µg/mL, 24 h), or (iii) n-3 PUFA pre-treatment followed by LPS stimulation, respectively. Functional annotation and pathway analysis of the differential proteins revealed the modulation of central carbon metabolism, including glycolysis/gluconeogenesis, pentose phosphate pathway, and oxidative phosphorylation. Specifically, LPS caused metabolic dysregulation in the IPEC-J2 cells, abated upon prior treatment with n-3 PUFA. Indeed, n-3 PUFA supplementation facilitated enterocyte development and lipid homeostasis. This work provided a comprehensive picture of the biological pathways modulated by n-3 PUFA in enterocytes, both in the absence and presence of a state of endotoxin-induced metabolic dysregulation. Our findings provide important insights into the role of n-3 PUFA in the intestinal barrier, which could support better planning of nutritional strategies in managing intestinal health and immunity.

Project description:In this study, we employed a gel-free proteomic approach to investigate proteome changes in both LM1 and IPEC-J2 cells after co-incubation. QExactive Orbitrap mass spectrometry (MS) was used for a full proteomic scan of bacterial and intestinal cells, and for a large-scale quantitative analysis of protein dynamics during host-microbe interaction. This is the first proteomic study to use this method to obtain novel insights into probiotic adhesion to IECs.

Project description:affy_pathogen_medicago - In compatible interaction between plants and biotrophic microorganisms, neoformation of organs occurs to ensure an efficient relationship between both partners. During the interaction between Medicago truncatula and Sinorhizobium meliloti, bacteria induce the development of root nodule with a permanent meristem, and chronically infect plant cells from zone II before differentiating into atmospheric nitrogen fixing bacteroids. M. truncatula is also plant host for root-knot nematodes, such as Meloidogyne incognita. During this compatible pathogenic interaction, root-knot nematodes induce redifferenciation of root cells from the vascular cylinder into specialized feeding cells called “giant cells”. Hyperplasia and hypertrophy of the surrounding cells lead to the formation of typical root galls. This phenomenon invokes host pathways in common with those necessary for nitrogen-nodule formation, suggesting that nematode and rhizobia exploit a relative common strategy of plant cell infection at the cellular and molecular levels. In order to highlight key genes involved in gall and nodule developments, parallel laser microdissection of giant cells from galls and cells from zone II of nodules, followed by transcriptomic analysis, were performed. The RNA pools were extracted from these cells, amplified and used for transcriptomic studies with M. truncatula Affymetrix DNA chips. Project description:Transmissible gastroenteritis virus (TGEV), a member of coronavirus, is the pathogen of TGE. We previously found 123 circular RNAs (circRNAs) were differential expression during activation of mitochondrial permeability transition in porcine intestinal epithelial cells-jejunum 2 cell line (IPEC-J2) in response to TGEV infection. Mitochondrial permeability transition pore (mPTP) is a transmembrane pore of mitochondria and plays a key role in MPT. mPTP abnormal opening causes MPT. Therefore, we postulated that circRNAs might be related to mPTP abnormal opening induced by TGEV. In this study, we found that circBIRC6-2 could inhibit the mPTP abnormal opening induced by TGEV. Interestingly, circBIRC6-2 encodes protein BIRC6-236aa. An open reading frame (ORF) and internal ribosomal entrance site (IRES) of circBIRC6-2 were identified. We also found that BIRC6-236aa rather than circBIRC6-2 inhibited the mPTP opening by overexpression of circBIRC6-2 related vectors. We obtained 91 proteins that interacted with BIRC6-236aa using immunoprecipitation-mass spectrometry (IP-MS). The interaction between voltage-dependent anion-selective channel protein 1 (VDAC1) and BIRC6-236aa was demonstrated through co-immunoprecipitation (Co-IP). Moreover, BIRC6-236aa could inhibit the formation of VDAC1 and Cyclophilin D (CypD) complexes. Overall, these results indicated that BIRC6-236aa antagonized mPTP opening by interacting with VDAC1 to weaken the extent of interaction between VDAC1 and CypD.

Project description:Complex tissues contain multiple cell types that are hierarchically organized within morphologically and functionally distinct compartments. Construction of engineered tissues with optimized tissue architecture has been limited by tissue fabrication techniques, which do not enable versatile microscale organization of multiple cell types in tissues of size adequate for physiologic studies and tissue therapies. Here, we present an ‘Intaglio-Void/Embed-Relief Topographic (InVERT) molding’ method for microscale organization of many cell types, including induced pluripotent stem cell (iPS)-derived progeny, within a variety of synthetic and natural extracellular matrices and across tissues of sizes appropriate for in vitro, pre-clinical, and clinical biologic studies. We demonstrate that compartmental placement of non-parenchymal cells relative to primary or iPS-derived hepatocytes and hepatic compartment microstructure and cellular composition modulate hepatic functions. Configurations found to be optimal in vitro also result in superior survival and function after transplantation into mice, demonstrating the importance of architectural optimization prior to implantation. Two replicates of iPS-Hepatocytes cultured alone for 1 day or co-cultured with mouse J2 stromal cells for 1 day. One replicate of a mixture of iPS-Hepatocytes cultured alone for 1 day and then combined with J2 stromal cell RNA after RNA purification. Pure J2 stromal cell RNA was also hybridized to they Human chips but those hybridizations did not produce usable data and have not been included in this study.

Project description:111,556,278 high-quality reads were obtained by a deep-sequencing approach that show an exact match to the genome of Meloidogyne incognita from the library of J2 juveniles of M. incognita (Mi). Based on these Solexa reads, 89 M. incognita microRNA genes were identified, which grouped into 67 non-redundant miRNAs with mature sequences. All of these candidate miRNAs were confirmed by qRT-PCR, and 26 of them could be detected in the library of the galls of cucumber root infected by M. incognita (GC). MiR-100 was found in a cluster with let-7, which is similar with B. malayi, a human parasitic nematode. Based on the results of deep sequencing, the expression of miR-100 was much more abundant than that of let-7, which indicated that they may not be co-expressed. The ortholog of let-7, a key regulator that controls the nematode from L4 to adult in C. elegans, could be frequently sequenced in the GC library, the later stages of development of M. incognita, while it had a relative low expression level in J2, which indicated that let-7 may have a similar role in the development regulation in plant parasitic nematodes. Frequently sequenced microRNAs, including miR-71, miR-100 and miR-124, should play an important role in the growth and proliferation of M. incognita. Identifying microRNAs of M. incognita based on deep-sequencing of the small RNAs of an Mi library, the J2 juveniles, and comparing their expression levels with those in a GC library, the gall of cucumber root infected with M. incognita.

Project description:affy_meloidogyne_rice2 - affy_meloidogyne_rice2 - Plant-parasitic nematodes cause heavy economic losses to global agriculture. The root knot nematode, Meloidogyne incognita, is an obligate parasite that causes significant damage to a broad range of host plants. M. incognita infection to dicotyledous plants is extensively studied but it is also important to study their interaction with monocotyledous plants, in particular with cereals. In our growing conditions, as of day 6, histological studies revealed a profound rice tissue reorganisation around nematodes, notably characterized by the plant feeding site formation. We are investigating the molecular plant response to M. incognita by carrying out a global analysis of gene expression during gall formation in rice, using giant cell-enriched root tissues at this early stage (6dpi) of gall development-Oryza sativa (var. Nipponbare) seedlings were grown on 6 cm3 SAP substrate completed with diluted Hoaglands solution (Reversat et al., 1999). Culture units were placed in a growth chamber illuminated with fluorescent tubes 9/24 h and maintained at 23°C for 6 days before being inoculated with a 300 J2-stage juveniles M. incognita. One day after inoculation (dai), the rice seedlings were immersed in de-ionised water to remove all J2s that had not penetrated the roots and allowing synchronization of the infection. Each seedling was transferred to a hydroponic mini chamber (Reversat et al., 2004). Sampling was performed at 6 dai and each of them contained galls from 45 infected plants, they were then hand-dissected, frozen in liquid-nitrogen and stored at -80°C. As reference samples, uninfected meristematic root fragments were dissected from seedlings grown under the same conditions. Each sample was replicated 3 times.
