Project description:Intrauterine growth restriction (IUGR) represents a major obstetric challenge with perinatal complications and a risk factor of developing disease in adult life. Placental insufficiency is one of the common features accompanying IUGR. The aim of this study was to evaluate global placental gene expression profile in IUGR compared to normal pregnancies. Placental samples were collected by eight IUGR pregnancies with placental insufficiency ascertained by Doppler and eight healthy controls. A 30K Human Genome Survey Microarray v.2.0 (Applied Biosystems) was used to evaluate global gene expression profile. Principal component analysis showed good separation in terms of gene expression patterns between the groups. Pathway analysis with Bonferroni correction for multiple testing showed significant (p<0.05) up-regulation of inflammation mediated by chemokine and cytokine signalling pathway in the IUGR placentas. Genes involved in metabolism of glucocorticoids (HSD11B1 and DHRS2) were found differentially expressed. We found no imprinted genes to be differentially expressed and only one gene involved in epigenetic modifications (MBD3) to be down-regulated in the IUGR placentas, indicating that IUGR due to placental insufficiency is not associated to placental imprinting. Subgroup analysis between pure IUGR and IUGR with preeclampsia placentas showed only 27 differentially expressed genes suggesting common pathophysiology. Project description:The human placenta is a rapidly developing organ with a relatively short life span that performs multiple functions until birth. Investigations into molecular mechanisms that control placental plasticity during its maturation might be useful in understanding patho-physiology of pregnancy-specific disorders. We hypothesized that molecular rearrangements and phenotypic adaptations that are necessary for normal placental development and maturation are reflected in its genotype. Our objective was to investigate global gene expression profile in the first and third trimester normal human placentas. 21 women were recruited with uncomplicated pregnancies that were delivered at term and 16 healthy women undergoing surgical abortion at 9-12 weeks gestation. We compared global placental gene expression profile by Human Genome Survey Microarray v.2.0 (Applied Biosystems). A total of 37 hybridisations were performed applying direct comparison design.

Project description:RNA samples from the blood of patients with double tumors, single tumors and from healthy control subjects are studied by gene expression analysis using the whole genome microarray platform AB1700 from Applied Biosystems. Gene expression profiles are derived from the microarray raw data by biostatistical analysis. Differential gene expression between the study subgroups and categories is assessed: On the one hand, all possible pairwise comparisons between the subgroups A, B, C, D, E and N are made in order to elucidate characteristics of the individual subgroups. On the other hand, the higher-ranked categories “double cancer” (AB, consisting of subgroups A and B) and “single cancer” (category CDE, consisting of subgroups C, D and E) are compared to each other and to the normal controls (N). Finally, the category “double cancer” is compared to the different single cancer subgroups (C, D and E). Analysis on the level of the higher ranked categories “double cancer” and “single cancer” aims at identifying the common traits of patients who have developed two independent tumors, as opposed to patients with only one tumor entity and to healthy individuals. Based on the functional annotation of the induced and repressed genes found in these comparisons, biological processes and pathways which are differentially activated in the subgroups or categories are identified, thus providing insights into their molecular characteristics. Furthermore, gene expression data are used to derive classifier rules, which are aimed at discriminating subjects from the different subgroups and categories and may constitute the basis for a future diagnostic classification tool. Project description:A promising treatment for patients with advanced colorectal cancer is preoperative radiochemotherapy. The early side effects of this treatment have been considered to be acceptable. The aim of this study was to identify the effects of preoperative radiochemotherapy (PRT) on gene expression in tumour and normal colon rectal tissue form the same patients, before and after PRT. For that purpose, tissue samples from ten patients with operable rectal adenocarcinomas were collected for use in whole genomeâmicroarray based gene expression analysis. A factorial experimental design allowed us to look solely at the radiation effect on tumours. This resulted in 4496 differentially expressed genes in tumour tissue with p<0.05. In addition to known markers for radiochemotherapy, a Gene Set Enrichment Analysis (GSEA) showed a significant enrichment in gene sets associated with cell adhesion and leukocyte transendothelial migration (TEM). We conclude that radiochemotherapy has a greater effect in tumour tissue gene expression than normal tissue. Not only is the effect on normal tissue limited compared to tumour, but significantly different gene sets are enriched. The profound change of cell adhesion molecule expression in tumour tissue could either increase the risk of metastasis, or decrease the tumours invasive potential. Further characterization of genes involved in cell adhesion and leukocyte TEM may give new insights into the molecular responses to radiochemotherapy in colorectal cancer. Project description:Global gene expression analysis was performed on a panel of 23 osteosarcoma samples of primary and metastatic origin using the Applied Biosystems Gene Expression Array System. When comparing the primary tumours with the metastases, we found a significantly increased expression of genes involved in immunological processes, e.g. coding for cytokines and chemokines, in the metastatic samples, suggesting that these signal molecules play an important role in promoting metastasis. In addition, a comparison of the gene expression in primary samples from patients with or without metastases demonstrated that patients who later developed metastases had high expression of the chemokine (C-X-C motif) receptor 4 (CXCR4), similar to the metastatic samples. Increased knowledge of mechanisms and interactions between specified molecular signalling pathways in osteosarcomas could lead to a more rational strategy for development of targeted therapy. Total RNA was isolated from tumor tissue of osteosarcoma patients. Gene expression patterns of metastatic versus primary samples were compared, as well as primary samples from patients who did or did not later develop metastases.
