Transcription profiling of mononuclear cells from patients undergoing allogenic hematopoitic cell transplantation to identify signatures of acute graft-versus-host disease

ABSTRACT: To assess if gene expression signatures could predict acute graft-versus-host disease, we examined the global gene expression profiles of peripheral blood mononuclear cells at day +14 post-transplantation from 94 patients undergoing allogeneic hematopoietic cell transplantation with nonmyeloablative conditioning.

Transcription profiling by array of lymphocytes from actue lymphoblastic leukemia patients immediately after total body irradation

Project description:To identify genes and related pathways that are regulated by radiotherapy in acute lymphoblastic leukemia (ALL) patients lymphocytes, we have employed whole genome microarray expression profiling as a discovery platform to identify genes associated with total body irradiation (TBI) therapy. Purified peripheral lymphocytes were sampled 24 h after each 4.5 Gray TBI treatment (total 9 Gray) from 4 adult patients receiving hematopoietic stem cell transplantation, and the results showed that 478 genes were differentially expressed with increasing TBI dose, and serial test of cluster (STC) analysis suggested three major patterns in these genes. Modulated genes were constructed to co-expression network and identified significant GO as follow: ubiquitin-dependent protein catabolic process, transcription, proteolysis and apoptosis et al. The reliability of the data obtained from the microarray was verified by performing quantitative real-time PCR on 12 representative genes. This study provides candidate genes associated with TBI sensitivity for further research.

This contiguous deletion includes the genes F9 and SOX3 and therefore provides a cause for this patient's abnormal phenotype.

CGH analyses of human induced pluripotent stem cells

Project description:Human induced pluripotent stem cells (hIPSCs) represent a unique opportunity for regenerative medicine since they offer the prospect of generating unlimited quantities of cells for autologous transplantation as a novel treatment for a broad range of disorders. However, the use of hIPSCs in the context of genetically inherited human disease will require correction of disease-causing mutations in a manner that is fully compatible with clinical applications. Genomic instability induced by reprogramming or genetic modification would be a main issue for the safe use of these cells. We analyzed primary hIPSC lines and genetically modified derivatives by array-based comparative genomic hybridization.

Transcription profiling of human dendritic cell maturation revealed by integration of proteome and transcriptome at the pathway level

Project description:Day 6 human monocyte derived dendritic cells were left unstimulated or matured for 2 days using the golden standard maturation cocktail currently used in clinical practice. Maturation induced changes in mRNA expression were determined by calculation of expression in mature DC relative to immature DC. Obtained gene expression raito's were compared to protein expression ratio's from the same batch of cells at the pathway level (proteomics data of this experiment is deposited in Human Proteinpedia, accession number pending).

Time-course experiment

Project description:Buffy coat blood samples from 4 healthy donors were obtained from the Australian Red Cross Blood Service. The peripheral blood mononuclear cells were then extracted using a Ficoll Paque gradient. CD14 positive monocytes were then extracted using MACS (Miltenyi Biotec) magnetically labeled anti-CD14 antibodies. CD14 positive monocytes were then plated into 10cm petri dishes at a concentration of 1.5x107 cells per plate and differentiated into macrophages by addition of recombinant human CSF-1. Cells were treated with lipopolysaccharide (final conc. 10ng/ml in RPMI 1640 medium) for 2 or 6 hours and an untreated control had RPMI 1640 added only.<br><br>RNA was extracted using QIAGEN RNeasy columns as per the manufacturerM-^Rs protocol and analyzed by Nandrop and Bioanalyzer. RNA was further quality controlled with quantitative real-time PCR for known genes (TLR2, IL6 and IFNb). Samples that had the same expression pattern were then pooled from 4 individuals into 2 pools of two individuals. RNA was sent on dry ice to the Ramaciotti Centre for Gene Function Analysis, Sydney, Australia for processing and hybridization to Affymetrix Human Exon Arrays 1.0 as per the manufactererM-^Rs instructions. A ribo-minus step was included in the protocol. Resulting .CEL files were labeled AB01, AB02, AB03, AB04, AB05 and AB06. AB01 and 04 are the pooled untreated (0hour) time-points. AB02 and 05 are the samples treated for 2 hours, AB03 and 06 are samples treated for 6 hours.<br><br>
