Project description:We uncovered upregulated stem cell program in leukaemic lymphoblasts of patients with IKZF1 alterations by analyzing the archived gene-expression profiling datasets. We then used a frequent IKZF1 deletion, IK6, as a model via transduction into human primitive haematopoietic cells, followed by xenotransplantation in mice. Immunophenotypically defined stem, pro-B, and immature/mature (IM/M)-B cells were collected from primary recipients for functional assay and transcriptome profiling. Successful reconstitution in secondary recipient mice revealed the stemness of IK6+ pro-B and IM/M-B cells. Upregulated stemness and malignancy programs in IK6+ cells confirmed IK6 effects. Interestingly, these programs corresponded to distinct canonical pathways. Remarkably, the pathway profile mapped in the modelled cells well mirrored that in patients’ leukaemic cells; therefore, our study provides a seminal insight into the cancerous reprogramming of somatic cells.

Project description:F6 murine leukaemic cells were transfected either with MHC II or with GFP and transcriptionally profiled by RNA-seq. Triplicate samples for each genotype were sequenced. This is part of ongoing investigation of a possible cell-intrinsic role of MHC II B cells.
Project description:We demonstrate the in vivo efficacy of the histone deacetylase inhibitor Panobinostat (LHB589) against MLL-rearranged ALL using xenograft mouse models of MLL-rearranged ALL cell lines and primary patient cells. Panobinostat monotherapy showed strong anti-leukaemic effects, extending survival and reducing overall disease burden. Comprehensive molecular analyses in vitro showed the anti-leukaemic activity in MLL-rearranged ALL to involve depletion of H2B ubiquitination via suppression of the RNF20/RNF40/WAC E3 ligase complex.

Primary human leukaemic B-cells were cultured for 24 hours on a stromal cell layer or a stromal cell layer with CD154 and IL-4 in order to find out how miRNA expression compared to that of freshly isolated leukaemic cells.
Project description:A common reference experiment design was performed. mRNAs from 149 New Zealand colorectal cancer samples were labeled with Cy5 and a common reference RNA from 12 cell lines were labeled with Cy3. Data were log2 transformed and normalized. Class prediction was performed to identify genes capable of predicting future samples.
