Transcription profiling by array of human dendritic cells co-cultured with carcinoma cells or treated with lipopolysaccharide

ABSTRACT: Human dendritic cells were co-cultured with carcinoma cells (A549 or SK-MES-1) or were treated with lipopolysaccharide (LPS).
There were three biological replicates of each condition plus untreated controls giving 12 samples and microarrays in total.
Samples were processed with standard Affymetrix IVT protocols and hybridised to Affymetrix Human Genome U133 GeneChips. Data were processed in Bioconductor using RMA.

Dendritic cells (DCs) have a central role in the development of adaptive immune responses, including antitumor immunity. Factors present in the tumor milieu can alter the maturation of DCs and inhibit their capacity to activate T cells. Transcription profiling by array of mouse kidneys following chronic ACTH treatment or control treatment

Project description:This experiment compares gene expression in kidneys of control and ACTH treated mice. Kidney RNA was prepared from 6 mice: three controls and three ACTH treated and processed by the microarray team at Ark Genomics and the Roslin Institute. RNAs were processed through standard Affymetrix protocols, with one round of cDNA amplification. Processed RNAs were hybridised to Affymetrix Mouse Genome 430 2.0 GeneChip, and data were extracted through the GCOS software. CEL files were made available for further data processing via RMA in Bioconductor.

Gene expression in dendritic cells stimulated with LPS in conditions allowing or inhibiting NFAT activation

Project description:Interleukin-2 (IL-2) is one of the molecules produced by mouse dendritic cells (DCs) after stimulation by Toll like receptor (TLR) agonists. By analogy with the events following T-cell receptor (TCR) engagement leading to IL-2 production we have observed that DC stimulation with lipopolysaccharide (LPS) induces Src-family kinase and phospholipase C (PLC)Î³2 activation, influx of extracellular Ca2+ and calcineurin-dependent nuclear NFAT translocation. We have also observed that the initiation of this pathway is independent of TLR4 engagement, and dependent exclusively on CD14. To determine the role of NFAT in LPS activated dendritic cells we have performed microarray analysis in conditions allowing or inhibiting NFAT activation. We show here that LPS-induced NFAT activation via CD14 is necessary to cause death of terminally differentiated DCs, an event that is essential for maintaining self-tolerance and preventing autoimmunity. Consequently, blocking this pathway in vivo causes prolonged DC survival and an increase in T cell priming capability. Gene expression analyses were performed using Affymetrix GeneChips in the following groups of murine bone marrow-derived dendritic cells: 1) CD14-deficient BMDCs stimulated with LPS; 2) wtBMDCs stimulated with LPS in presence of EGTA; 3) wtBMDCs stimulated with LPS. This experimental setting allowed us to select for effects due to Ca2+ fluxes and exclude the effects due to other causes, particularly the block of TRIF recruitment in CD14-deficient cells and the EGTA effects unrelated to Ca2+ chelation.

Transcription profiling of rat heart transplants from Lewis to Lewis and Lewis to F344 strains with and without cold storage / prolonged cold ischemia.

Project description: Annual heart allograft failure in humans rates about 3-5%. The main reason after the first postoperative year is chronic rejection. Myointimal hyperplasia, the hellmark of chronic rejection, results in a specific type of ischemic heart disease. The lack of angina pectoris symptoms allow ventricular arrythmias, sudden cardiac death or heart failure to occur without warning. In addition, diagnostic tools such as endomyocardial biopsy, coronary angiography or intracoronary ultrasound fail to predict the individual risk for myocardial dysfunction. The mechanisms responsible for chronic rejection are predominantly alloimmune mediated with activated T cells, macrophages, B cell mediated antibody formation and secreted cytokines responding to HLA and other endothelial cell antigens. In addition, non immunologic risk factors such as recipient age, metabolic factors, hypertension and ischemia contribute to development of this disease. Previous studies have demonstrated that ischemia has a profound influence on short term allograft survival but the underlaying mechanisms remain largely unknown. Apoptosis seems to play a crucial role in ischemia/reperfusion injury and several mechanisms for programmed cell death have been described. However, consequences on long term cell function of viability have not been investigated. The aim of this study was to investigate the implication and the mechanism of prolonged cold organ storage as a non immunologic risk factor in the pathogenesis of chronic rejection in a cardiac allograft model. We aimed for answering the following specific questions: How does cold ischemia affect the alloimmue response short and long term? How does prolonged cold ischemia affect gene expression at later time points after transplantation? Does it influence gene expression during chronic rejection?
