Transcription profiling of Acidithiobacillus ferrooxidans type strain ATCC23270 grown in the presence of iron or elemental sulfur as energy source until mid logarithmic phase

ABSTRACT: Transcriptional profiles from Acidithiobacillus ferrooxidans type strain ATCC23270 grown in the presence of iron or elemental sulfur as energy source until mid logarithmic phase were compared. Cells were harvested after 48 hs of growth in 9K-FeII pH 1.6 and after 120 hs of growth in 9K-S0 pH 3.5. Pellets were washed to remove precipitates, frozen and stored at -80C until RNA extraction.

In toto 8 different hybridizations were performed using 4 independent biological samples of A. ferrooxidans (with dye-swap), 4 arrays of array design FCV-CNRS AFE Oligoarray v.1 and 4 arrays of array design FCV-CNRS AFE Oligoarray v.2. This experimental design produced 8 raw data files and 1 transformed and/or normalized data file.

The differentially expressed genes of A. ferrooxidans ATCC 23270 at different time after introduced fluoride

Project description:The deleterious fluoride ions, which released from fluoride in uranium during its bioleaching, strongly influenced microbial growth, energy intake, enzyme activity and relative metabolism. Whole-genome microarrays were used to obtain a comprehensive description of the molecular response by A. ferrooxidans ATCC 23270 at 4.8 mM fluoride stress. The experimental group was introduced 4mM fluoride at the mid-log phase. RNA from control samples were compared to the experimental samples taken at 10, 30, 60, 120 and 240 min after fluoride added. It was used to analyze the genome-wide expression profiling at different time after fluoride was introduced.

Tetrazole 9c was used in DNA microarray experiments that allowed the identification of genes regulated by quorum sensing signalling, and more particularly those involved in early biofilm formation.

Global Transcriptional Analysis of Stress-Response Strategies in Acidithiobacillus ferrooxidans ATCC 23270 Exposed to Organic Extractant - Lix984n

Project description:Acidithiobacillus ferrooxidans (A. ferrooxidans) ATCC 23270 is a model bacteria for bioleaching research. Because of the use of extractant in metal extraction industry, A. ferrooxidans needs to cope with the water-organic two-phase system. To get insight into the molecular response of A. ferrooxidans to organic solvent, global gene expression pattern was examined in A. ferrooxidans ATCC 23270 cells subjected to Lix984n (an organic extractant) using the method of whole-genome DNA microarray. The data suggested that the global response of A. ferrooxidans to Lix984n stress was characterized by the up-regulation of genes involved in pentose phosphate pathway, fatty acid and glutamate biosynthesis contrary to the significant down-regulation of the majority motility-related genes. In further study, compared to heterotrophic bacteria in dealing with short-time stress, A. ferrooxidans has a special strategy of continuously enhancing the expression of genes encoding proteins involved in electron transport, such as petI, petII, cyo and cyd. Besides, acrAB-tolC operon encoding organic solvent efflux pump and its positive regulator gene ostR were addressed. In this work, the whole-genome array was employed to conduct the time-course transcriptome analysis of A. ferrooxidans ATCC 23270 in response to 1% (v/v) Lix984n for 5, 20, 40, and 80 min.

Transcription profiling of two human paediatric cancer cell lines to identify alternatively spliced variants of Ciz1

Project description:Ciz1 promotes initiation of mammalian DNA replication and is present within nuclear matrix associated DNA replication factories. Depletion of Ciz1 from normal and cancer cells restrains entry to S phase and inhibits cell proliferation. Several alternative splicing events with putative functional consequences have been identified and reported, but many more variants are predicted to exist based on publicly available mRNAs and expressed sequence tags. Here we report the development and validation of a custom exon and exon-junction microarray focused on the human Ciz1 gene, capable of reproducible detection of differential splice-variant expression. Using a pair of paediatric cancer cell lines and a pool of eight normal lines as reference, the array identified expected and novel Ciz1 splicing events. One novel variant (delta 8-12) that encodes a predicted protein lacking key functional sites, was validated by quantitative RT-PCR and found to be over-represented in a range of other cancer cell lines, and over half of a panel of primary lung tumours.

Genome-wide transcriptional profiling of Bacillus subtilis greA deletion and GreA-D44A mutant strains

Project description:Bacterial Gre factors associate with RNA polymerase (RNAP) and stimulate intrinsic cleavage of the nascent transcript at the active site of RNAP. Biochemical and genetic studies to date have shown that E. coli Gre factors prevent transcriptional arrest during elongation and enhance transcription fidelity. Furthermore, Gre factors participate in stimulation of promoter escape and suppression of promoter-proximal pausing during beginning of RNA synthesis in E. coli. Although Gre factors are conserved in general bacteria, limited functional studies have been performed in bacteria other than E. coli. In this investigation, ChAP-chip analysis was conducted to visualize the distribution of B. subtilis GreA on the chromosome and determine the effects of GreA inactivation on core RNAP trafficking. Our data show that GreA inactivation induces RNAP accumulation at many promoter or promoter-proximal regions. Additionally, we performed transcriptome comparison between in wild type and greA deletion and greA D44A mutant cells to see the effect of RNAP pausing to the transcriptomes. Our results indicate that inactivation of GreA has a limited impact on the transcriptome, and these effects are not directly related to RNAP accumulation in the promoter or promoter-proximal regions.
