Elucidation of the expression profile of independent clones of mutant mtBALB and wild type control mtB6 murine cybrid cells

Project description:We generated murine fibroblast cybrid cell lines that have identical nuclear genomes and differ only in their mtDNA. We observed increased cellular proliferation and resistance to apoptosis in the mtBALB compared to the mtB6 cybrid cells, phenotypes seen in malignant cells. Based on these observations we investigated whether these phenotypic differences could be caused by a unique spectrum of nuclear gene expression alterations induced by the mtDNA changes. Microarray analysis (Agilent, 44K mouse whole genome chip) was conducted in order to elucidate the expression profile of three independent clones of mtBALB and mtB6 cybrid cells. Two-condition experiment, mtB6 vs. mtBALB cells. Biological replicates: 4 control replicates, 4 mutant replicates.

Evidence for Antisense Transcription Associated with microRNAs in Arabidopsis

Project description:Exploring miRNA-related antisense transcription in Arabidopsis through RNA transcript profiling of smRNA pathway-defective mutants on a custom high-resolution oligonucleotide array. Two custom arrays were designed with 15,000 oligonucleotide (25-mer and 36-mer) probes in each array. The probes were selected tiling 200 base upstream and downstream (3 n.t. resolution) of miRNA target sites in Arabidopsis thaliana. The arrays were fabricated by Agilent Technologies, Santa Clara, CA. The 22 target genes on the arrays were chosen based on the abundance of associated smRNAs that mapped to the loci, the amplitude of the antisense transcription signals in published whole genome tiling microarray experiments and a representative cross section of miRNA families. For 15k arrays with 24 selected miRNA targets, a dye swap loop experiment design was utilized with 12 blocks for 7 genotypes on two chip arrays. The details of the experimental design are in Supplemental Table V of the manuscript. For the hen1-1 versus Ler-0 experiment, a dye swap with two versus three biological replicates and four array blocks was performed.

lncRNA and mRNA expression profiles during osteoclastogenesis

Project description:Total RNA were extracted from osteoclasts differentiated from RAW264.7 cells at different stages: Monocytes (0h), Pre-osteoclasts (24h), Mature osteoclasts (72h) and activated osteoclasts (96h). LncRNA and mRNA expression profiles were decided by microarray. RAW264.7 cells were cultured with RANKL (100ng/ml) and M-CSF (50ng/ml) for 0h, 24h, 72h and 96h. TRAP stain, FAK stain, pit formation assay, fusion assay and q-PCR were performed to validate the in vitro model.

Transcription profiling of prostate tumor cell line AT1 inocculated into rats and then subjected to carbon ion or photon radiation

Project description:In the present study approximately 1 to 2 mm3 prostate tumor AT1 was inoculated subcutaneously in the right hind leg of adult male Copenhagen rats. When the tumor diameter exceeded 15 mm, tumors of 5 and 4 rats were irradiated with carbon ion radiation of 37 or 16Gy respectively. Tumors of 5 other rats were irradiated with photon radiation of 37Gy. One animal irradiated with 37 Gy carbon ion radiation and one animal irradiated with photon radiation was sacrificed 12h, 30h, 72h, 7d and 14d after irradiation respectively. One animal irradiated with 16 Gy photon radiation was sacrificed 12h, 60h, 7d and 14d after irradiation respectively. Non-irradiated animals were sacrificed at 60h time point. Tumors were dissected and frozen in liquid nitrogen immediately. Total RNA from tumor material was isolated using the NucleoSpin RNA L kit (#740962.20, Macherey-Nagel). Differential gene expression analysis was performed on the Agilent whole rat genome Oligo Microarray (44k) platform by comparative two dye hybridisation with dye-swaps.

Expression profiling of Human SUP-T1cells under the treatment with HIV, curcumin and in combination of HIV and curcumin both.

Project description:Expression analysis was performed with human SUP-T1 cell line infected with HIV alone, treated with curcumin alone and infected with HIV in presence of curcumin. The control untreated sample was compared with all the three types of treatments to calculate the fold change. The purpose of the experiment was to identify set of genes that are dys-regulated during HIV infection and shows normal expression when treated with curcumin. This experiment is useful in identifying the mechanism of anti-HIV activity of curcumin at genetic level.

Project description:Chemoresistance is a major cause of poor prognosis of breast cancer.More and more mRNAs and lncRNAs are reported to upregulate chemoresistance in breast cancer.To explore the how mRNAs and lncRNAs involved in chemoresistance of breast cancer,we sceened upregulated mRNAs and lncRNA from parental MCF-7 , chemoresistant MCF-7 cells as well as 4 breast cancer tissue sensitive to chemotherapy and 4 resistant to chemotherapy . Total RNA was extracted using Trizol reagent. Agilent Human lncRNA Microarray V6 (4*180K) was used to analyze the global profiling of human lncRNAs and protein-coding transcripts in these samples. The microarray contains 83,835 lncRNAs and 27,233 coding genes.

Expression profiling of cerebellar granule neurons from Rattus norvegicus cultured for four weeks

Project description:Expression analysis was performed with in vitro cultured cerebellar granule neurons (CGNs) isolated from rat brain. The CGNs were culture for four weeks. Each sample was collected after interval of seven days. No treatment was given to any cultured neurons at any time point. The purpose of the experiment was to identify the genes differentially expressed during the senescence of CGNs. The experiment is useful in revealing the senescence associated genetic markers in neurons.

Four cells lines (NIH3T3 untreated control; NIH-Ras positive control which is invasion +; NIH-MKK3actK4 and NIH-MKK3actATN, two constructs with MKK3 gene which shall be investigated for theit invasiveness). Cells on top as well as cells from bottom of separating membrane (those which had "invaded") form all 4 cell lines are collected and expression profiled. Aim is to find genes which are correlated to "invasion".

Project description:We aim to identify the molecular mechanisms underlying LLC tumor evasion from endogenous angiogenesis inhibitor Endostatin in-vivo. Tumor cells were inoculated in C57/BL6 mice. Mice were treated with muFc-endostatin (20ﾵg/day) until the tumors evade therapy. Tumors were re-implanted in a new batch of mice for 4 consecutive in-vivo passages. Passage four (P4) endostatin-treated and control tumors were profiled. Significantly upregulated genes attributed to endostatin resistance were identified. Their gene expression levels were assessed by real-time PCR (Taqmanﾮ probe). Candidate genes were further functionally evaluated in-vivo using inhibitors.
