Platform and RNA amplification method comparisons using Universal Human Reference RNA and Caki-1 RNA on Agilent Human 1A Oligo microarrays and Affymetrix HG-U133Plus 2.0 GeneChips

ABSTRACT: The profiles of gene transcripts from 3 indipendent samples of Universal Human Reference RNA and Caki-1 RNA, amplified into biotinylated cRNA according to 1) standard Affymetrix procedure 'one-cycle target labeling' 2) standard Affymetrix procedure 'two cycle target labeling' 3) Transplex WTA method, were hybridized on HG-U133Plus 2.0 GeneChips and compared. In addition we performed the same gene expression comparison using not amplified HHR and Caki1 RNA samples on Agilent Human 1A Oligo microarrays.

Combining transcriptome and proteome analysis to identify and characterize the RpoS regulon in Pseudomonas fluorescens

Project description:Background: Microorganisms are the major cause of food spoilage during storage, processing and distribution. Pseudomonas fluorescens is a typical spoilage bacterium that contributes to a large extent to the spoilage process of proteinaceous food. RpoS is considered an important global regulator involved in stress survival and virulence in many pathogens. Our previous work revealed that RpoS contributed to the spoilage activities of P. fluorescens by regulating resistance to different stress conditions, extracellular acylated homoserine lactone (AHL) levels, extracellular protease and total volatile basic nitrogen (TVB-N) production. However, RpoS-dependent genes in P. fluorescens remained undefined. Results: RNA-seq transcriptomics analysis combined with quantitative proteomics analysis basing on multiplexed isobaric tandem mass tag (TMT) labeling was performed for the P. fluorescens wild-type strain UK4 and its derivative carrying a rpoS mutation. A total of 375 differentially expressed genes (DEGs) and 212 differentially expressed proteins (DEPs) were identified in these two backgrounds. The DGEs were further verified by qRT-PCR tests, and the genes directly regulated by RpoS were confirmed by 5’-RACE-PCR sequencing. The combining transcriptome and proteome analysis revealed a role of this regulator in several cellular processes, including polysaccharide metabolism, intracellular secretion and extracellular structures, cell well biogenesis, stress responses, ammonia and biogenic amine production, which may contribute to biofilm formation, stress resistance and spoilage activities of P. fluorescens. Moreover, in this work we indeed observed that RpoS contributed to the production of the macrocolony biofilm’s matrix.

Transcription profiling of Corynebacterium glutamicum shows a differential response to moderate or severe heat shock of the HrcA- and HspR-dependent systems

Project description:Genome-wide transcription profiles analysis of the heat-shocked wild-type strain under moderate (40¡C) and severe heat stress (50¡C) revealed that a large number of genes are differentially expressed after heat shock. 358 genes were up-regulated and 420 were down-regulated in response to moderate heat shock 35 (40¡C) in C. glutamicum. Our results confirmed the HrcA/CIRCE-dependent and HspR/HAIR-dependent up-regulation of chaperones following heat shock. Other genes including COG groups related to macromolecule biosynthesis and several transcriptional regulators (COG class K) were up-regulated, explaining the large number of genes affected by heat shock. Mutants having deletions in the hrcA or hspR regulators were constructed, which allowed the complete identification of the genes controlled by those systems. The up- or down-regulation of several genes observed in the microarray experiments was validated by Northern analyses and quantitative (real-time) PCR. These analyses showed the heat shock intensity-dependent response (differential response) presented by the HspR/HAIR system, in contrast with the non-differential response shown by the HrcA/CIRCE-regulated genes.

Project description:This experiment examines gene expression profiles in the brains of adult honey bee workers (Apis mellifera) performing different behavioral tasks in the hive. The different behavioral groups examined were nurse, comb builder, guard, undertaker, and forager. The comb builder, guard, and undertaker behavioral groups perform their respective tasks over a relatively short time scale (typically 1 day), while nursing and foraging are longer duration (lasting > 1 week). The purpose of this study was to examine whether behaviors that persist over different time scales are associated with differences in the extent of gene expression changes in the brain.

Site-specific protein modification by 3-n-butylphthalide in primary hepatocytes: covalent protein adducts diminished by glutathione and N-acetylcysteine

Project description:The toxicity of NBP and its four major metabolites were compared in both PHHs and PRHs, and 3-OH-NBP was found to be the most toxic metabolite. 3-OH-NBP induced remarkable cell death and oxidative stresses in hepatocytes, which correlated well with the levels of glutathione and N-acetylcysteine adducts (3-GSH-NBP and 3-NAC-NBP) in cell supernatants. Additionally, 3-OH-NBP covalently conjugated with intracellular Cys, Lys and Ser, with preferable binding to Cys sites at Myh9 Cys1380, Prdx4 Cys53, Vdac2 Cys48 and Vdac3 Cys36. Furthermore, we found that CYP3A4 induction by rifampicin augmented NBP-induced cell toxicity and supplementing with GSH or NAC alleviated the oxidative stresses and reactive metabolites caused by 3-OH-NBP.

Large scale toxicoepigenetics on histones: a mass spectrometry-based screening assay applied to developmental toxicity

Project description:Toxicoepigenetics is an emerging field that studies the toxicological impact of compounds on protein expression through heritable, non-genetic mechanisms, such as histone post-translational modifications (hPTMs). Due to substantial progress in the large-scale study of hPTMs, integration into the field of toxicology is a promising addition that offers the opportunity to gain novel insights into toxicological phenomena. Moreover, there is a growing demand for high-throughput human-based in vitro assays for toxicity testing and especially for developmental toxicity. Consequently, we developed a mass spectrometry based proof-of-concept to develop an assay to screen the histone code and hence detecting multiple hPTMs changes simultaneously in human embryonic stem cells. To prove the applicability and performance, we first validated the untargeted workflow with valproic acid (VPA), a histone deacetylase inhibitor. These results demonstrate that our workflow is capable of mapping the hPTM-dynamics, with a general increase in acetylations as an internal control. To illustrate the scalability, the workflow was applied on a proof-of-concept dose-response library of a total of ten compounds with either i) a known effect on the hPTMs (BIX-01294, 3-Deazaneplanocin A, Trichostatin A, and VPA), ii) a presumed developmental toxicity, including compounds of abuse (Caffeine, Ethanol, Nicotine, Methotrexate, and All-trans retinoic acid), or iii) no proven embryotoxicity (Penicillin G). In conclusion, we show that toxicoepigenetic screening on histones is feasible and yields very rich data that holds great potential, not only for applications in the pharmaceutical industry, but also for environmental toxicity and food safety.

H2S regulation the metabolism of cucumber in response to salt-stress through transcriptome and proteome analysis

Project description:In a previous study, we found that H2S alleviates salinity stress in cucumber by maintaining the Na+/K+ balance and by regulating H2S metabolism and the oxidative stress response. However, little is known about the molecular mechanisms behind H2S-regulated salt-stress tolerance in cucumber. Here, an integrated transcriptomic and proteomic analysis based on RNA-seq and 2-DE was used to investigate the global mechanism underlying H2S-regulated salt-stress tolerance. In total, 11 761 differentially expressed genes (DEGs) and 61 differentially expressed proteins (DEPs) were identified. Analysis of the pathways associated with the DEGs showed that salt stress enriched expression of genes in primary and energy metabolism, such as photosynthesis, carbon metabolism and biosynthesis of amino acids. Application of H2S significantly decreased these DEGs but enriched DEGs related to plant-pathogen interaction, sulfur-containing metabolism, cell defense and signal transduction pathways. Notably, changes related to sulfur-containing metabolism and cell defense were also observed through proteome analysis, such as Cysteine synthase 1, Glutathione S-transferase U25-like, Protein disulfide-isomerase and Peroxidase 2. We present the first global analysis of the mechanism underlying H2S regulation of salt-stress tolerance in cucumber through tracking changes in the expression of specific proteins and genes.

Transcription profiling of QMP pheromone-mediated gene expression in the honey bee brain

Project description:This experiment was designed to monitor the gene expression changes of young bees raised with and without queen mandibular pheromone (QMP). This experiment was a timecourse, comparing QMP- to QMP+ bees over 4 days of exposure. Bees that had eclosed over 16 hours were collected from a brood frame and placed in cages, 35 bees/cage. 8 hours later, queen mandibular pheromone (QMP, 0.1 queen equivalents) treatment was initiated, and fresh QMP was placed in the cage every day. One hour after QMP treatment had been refreshed, QMP- and QMP+ cages were collected into liquid nitrogen. 8 cages of each were collected on each day of the timecourse (1 day of treatment = Day 1, as well as Day 2, Day 3, and Day4).
