Transcriptomes From the Deep Cones During FIbroproliferative Cutaneous Healing in the Duroc/Yorkshire Porcine Model

Project description:The goal was to obtain the differential transcriptome in the deep cones between shallow and deep wounds and between the Yorkshire and Duroc breeds over time. We made shallow and deep wounds on the backs of 3 Yorkshire and 3 Duroc pigs, biopsied the wounds at 1 2 3 12 and 20 weeks, extracted and amplified the RNA from the deep cones, and hybridized the Affymetrix GeneChip®. We compared wound depth by breed over time; the system included 3 factors (depth, breed and time). The system also included repeated measures since the same pigs were used at each time. It also included paired data since the shallow and deep wounds compared were located on the same pig.

Project description:The goal was to obtain expression data from the deep cones in early human hypertrophic scars to be used to confirm expression data obtained in a porcine model. Three samples of early human hypertrophic scar were obtained and processed with the Affymetrix Human GeneChip® Human Genome U133 plus 2.0. Sample demographics were Black 2, White 1; upper extremity 2, neck 1; times since injury 6.7 months and 10.8 months; and patient ages were 19 and 54.

Transcription profiling of pig alveolar macrophages infected with Porcine Respiratory Reproductive Syndrome Virus

Project description:A primary culture of Porcine Alveolar Macrophages (PAM) from six animals was split in two: one was infected at a multiplicity of infection (MOI) of 10 with a 13th passage of PRRSV Lelystad virus. The other culture was maintained as control. The percentage of infected cells ranged between 60 and 70% for all batches. Cells were collected 1, 3, 6, 9 and 12 hours Post Infection in Trizolfor RNA extraction. Total RNA extraction from PAM was performed with Trizol following standard instructions and clean-up was done using RNeasy columns. RNA quality was assessed by microcapillary electrophoresis on an Agilent 2001 Bioanalyzer with RNA 6000 Nanochips. RNA was quantified by spectrophotometry. Reverse transcription (RT) of 20 ÃÂµg total RNA and synthesis of biotin-labeled cRNA with one round of amplification were carried out following the standard Affymetrix one-cycle protocol according to the manufacturer's instructions. Three samples each from control and infected cells were pooled (resulting in 2 control and 2 infected samples for analysis at each time point), and their transcriptional profiles were assessed on GeneChip Porcine Genome Arrays. Project description:Breast milk is the primary source of nutrition for newborns, and rich in immunological components. microRNAs (miRNAs), a well-defined group of non-coding small RNAs, are present in various body fluids (such as breast milk), which are selectively packaged inside the exosomes, a type of membrane vesicles, secreted by most cell types. These exosomal miRNAs could be actively delivered into recipient cells, and regulate target gene expression and recipient cell function. We present the lactation-related miRNA expression profiles in porcine milk exosomes across entire lactation period in pig industry (newborn to 28 days after birth) using deep sequencing technology. We found that the immune-related miRNAs are presented and enriched in breast milk exosomes, and generally resistant to relatively harsh conditions. Notably, these exosomal miRNAs exhibited the higher abundances in the colostrum (newborn to 3 days after birth) than that in the mature milk (7 to 28 days after birth), as well as in the serum of colostrum-feeding piglets compared with the only mature milk-feeding piglets. These immune-related miRNAs-loaded exosomes in breast milk may be transferred into the infant body via the digestive tract. These observations are prelude to the in-depth investigations of the essential roles of the breast milk in the development of the infant’s immune system. Eight small RNA libraries in porcine breast milk exosomes of six lactigenous stages (0, 3, 7, 14, 21 and 28 days after birth) from three female pigs were sequenced.

Refined Candidate Region for F4ab/ac Susceptibility situated proximal to MUC13 in Pigs

Project description:A GWAS study was then performed in 52 non-adhesive and 68 strong adhesive pigs for F4ab/ac ETEC originating from 5 Belgian farms. A new refined candidate region (chr13: 144,810,100-144,993,222) for F4ac ETEC susceptibility was identified with MUC13 adjacent to the distal part of the region. All pigs were phenotyped for the presence of the F4ab/ac receptor (F4ab/acR) using the in vitro villous adhesion assay with 4×108 F4ac E. coli (strain GIS26, serotype O149:K91, F4ac+) or F4ab E. coli (strain G7, serotype O8:K87, F4ab+) . A total of 120 F4ab/acR phenotyped pigs were genotyped using the Porcine SNP60 BeadChip (Illumina) containing 62,163 SNPs, according to the manufacturer’s protocol. The position of the SNPs was based on the current pig genome assembly (Sscrofa10.2).

Expression data from porcine red and white muscle

Project description:In meat animal production, favourable meat traits such as color and, in the pig in particular, tenderness have been found to closely associate with the greater abundance of red or highly oxidative fibres. Red muscles possess higher lipid concentration (intra- and inter-fibre fat) which is associated with more tender and juicy meat. In addition, individuals with muscles that are abundant in oxidative type I fibres are associated with favourable metabolic health, and are less likely to predispose to obesity and insulin resistance. Collectively, understanding the molecular processes that govern the expression of specific fiber types and the phenotypic characteristics of muscles is important in agricultural and medical fields. In this study, a genome-wide investigation of the porcine differential expression between two red (soleus, SE) and white (longissimus dorsi, LD) muscle was conducted using the Affymetrix GeneChip® Porcine Genome Array containing oligonucleotides representing approximately 24123 transcripts from 20201 S. scrofa genes Three meishan gilts from the same litter were slaughtered at the 150 days of age by electrical stunning and exsanguination, in compliance with national regulations applied in commercial slaughtering. Immediately after slaughter, two muscles with different locations, functions, and biochemical properties were sampled: the longissimus at the last rib level, a fast twitch glycolytic muscle involved in voluntary movements of the back, and the deep portion of the SE, a oxydolytic muscle.

Microarray profiling for differential gene expression in PSMG-hCG stimulated pre-ovulatory ovarian follicles of Chinese Erhualian and Large White sows

Project description:The Chinese Erhualian is one of the most prolific pig breeds in the world, which farrows at least five more piglets per litter than Western pig breeds partly due to a greater ovulation rate. Differences in the transcriptome of Chinese Erhualian and Large White ovaries directly result in variation of ovulation rate. To understand the molecular basis related to ovulation rate in Chinese indigenous and Western breeds, samples were collected and used to hybridized. This study reveals many potential avenues of investigation for seeking new insights into ovarian physiology and the genetic control of reproduction. Expression profiling experiments were conducted to identify differentially expressed genes in ovarian follicles at the preovulatory stage of a PMSG-hCG stimulated estrous cycle from 3 Chinese Erhualian and 3 Large White cycling sows by using the Affymetrix Porcine Genechip™.

Integrative analysis of differentially expressed microRNAs in pulmonary alveolar macrophages from pigs infected with H1N1 swine influenza A virus at different time points

Project description:Purpose: The goals of this study is to analyze differentially expressed microRNAs in pulmonary alveolar macrophages from pigs infected with H1N1 swine influenza A virus at different time points. Methods: miRNA profiles in PAMs from pigs infected with H1N1 SwIV at three time points were generated by deep sequencing. Differentially expressed miRNAs were then identified and their targets were predicted. For these targets, GO and KEGG analyses were performed and protein-protein interaction networks regulated by DE miRNAs were constructed. Results: Comparing to control group, 70 and 16 DE miRNAs were respectively identified on post-infection day (PID) 4 and PID 7. 56 DE miRNAs were identified between PID4 and PID7. GO and KEGG analyses indicated that most of targets for these DE miRNAs were related to immune and inflammatory responses. Conclusions: Our study represents the first integrative analysis of DE miRNAs in PAMs infected with H1N1 SwIV at different time points. The results in this study would enable us to better understand the underlying pathogenesis of H1N1 SwIV infection in pigs. Furthermore, these data would be very useful for investigating the functions and regulatory mechanisms of miRNAs in human inM-oM-,M-^Buenza because pig serves as an excellent animal model to study human diseases. miRNA profiles in PAMs from pigs infected with H1N1 SwIV at three time points were generated by deep sequencing.
