ChIP-chip by array of E. coli MG1655 to analyzed the genome-wide redistribution of RNA polymerase upon methylglyoxal stress

ABSTRACT: We have analyzed the genome-wide redistribution of RNA polymerase in E.coli upon methylglyoxal stress. Herefore, we have used ChIP-chip against the beta subunit of RNA polymerase and we have assessed changes in RNA polymerase distribution upon sub-lethal and lethal concentrations of methylglyoxal.

Transcription profiling of E. coli inhibited for Rho activity to assess Rho function

Project description:Transcription termination factor Rho is essential in enterobacteria. We inhibited Rho activity with bicyclomycin and used microarray experiments to assess Rho function on a genome-wide scale. Rho is a global regulator of gene expression that matches E. coli transcription to translational needs. Remarkably, genes that are most repressed by Rho are prophages and other horizontally-acquired portions of the genome. Elimination of these foreign DNA elements increases resistance to bicyclomycin. Although rho remains essential, such reduced-genome bacteria no longer require Rho cofactors NusA and NusG. Thus, Rho termination, supported by NusA and NusG, is required to suppress the toxic activity of foreign DNA. Global regulation of transcription termination by Rho, NusA, and NusG. Experiment Overall Design: Two sets of experiments are presented. First, treatment of E. coli with Rho inhibitor bicyclomycin was performed in strains MG1655 and O157:H7 EDL933 for twenty minutes at concentrations of 10, 25, or 100 micrograms/milliliter. In the second set of experiments the reduced-genome strain MDS42 was treated with bicyclomycin as well as having deletions of the genes nusA and nusG. Total RNA was extracted and hybridized to the Affymetrix E. coli Genome 2.0 array, which contains complete genome coverage of four strains of E. coli.

Transposon insertion sequencing (Tn-Seq) to identify fitness determinants during nitrogen starvation, carbon starvation, and transitions between them in Pseudomonas aeruginosa

Project description:We performed Tn-Seq to identify genetic fitness determinants for starvation survival in Pseudomonas aeruginosa. A pooled mutant library of approximately 180,000 randomly inserted transposon mutants was grown into stationary phase in rich medium (lysogeny broth) and an aliquot of this mutant pool was taken for gDNA extraction and high throughput sequencing of the transposon-genome junctions to determine and count the sites of transposon insertion. This culture was then split and starved for either nitrogen or carbon for 48 hours. Additional aliquots were taken and allowed to grow out in LB medium for 2-3 generations before harvesting for gDNA extraction. The remaining cultures were then split and transitioned again into either carbon starvation or nitrogen starvation for 24 more hours, after which final aliquots were taken, allowed 3-4 generations of outgrowth in LB, and harvested for extracting gDNA. All time points were sampled in biological triplicate in two separate experiments, for a total of 6 replicates. Transposon insertion counts per gene were tallied from high-throughput sequencing data and used to calculate changes from one condition to the next, in order to infer mutation impacts on fitness. Genes whose transpsoson insertion counts decreased in a starvation condition were inferred to benefit survival in that starvation condition, while genes whose transposon insertion counts increased were inferred to perform functions that limited fitness in that condition.

Pseudomonas aeruginosa Heme Metabolites Biliverdin IX and IX are Integral to Lifestyle Adaptations Associated with Chronic Infection

Project description:Pseudomonas aeruginosa is a versatile opportunistic pathogen requiring iron for its survival and virulence within the host. The ability to switch to heme as an iron source provides an advantage in chronic infection. We have recently shown the extracellular heme metabolites biliverdin IX (BVIX) and/or BVIX positively regulate the heme dependent cell surface signaling cascade. We further investigated the role of BVIX and BVIX in cell signaling utilizing allelic strains lacking a functional HemO (hemOin), or one reengineered to produce BVIX (hemO). Compared to PAO1 both strains show a heme dependent growth defect, decreased swarming and twitching and less robust biofilm formation. Interestingly, the motility and biofilm defects were partially rescued on addition of exogenous BVIX and BVIX. Utilizing LC-MS/MS we performed a comparative proteomics and metabolomics analysis of PAO1 versus the allelic strains in shaking and static conditions. In shaking conditions, the hemO allelic strains showed a significant increase in proteins involved in quorum sensing (QS), phenazine production and chemotaxis.Metabolite profiling further revealed increased levels of PQS and phenazine metabolites. In static conditions we observed a significant repression of chemosensory pathways and Type IV pili (TFP) biogenesis proteins as well as several phosphodiesterases associated with biofilm dispersal. We propose BVIX metabolites function as signaling and chemotactic molecules integrating heme utilization as an iron source into the adaptation of P. aeruginosa from a planktonic to sessile lifestyle.

Response of Shewanella oneidensis wild type and arcA mutant strains to H2O2

Project description:We undertook a transcriptional profiling to identify genes coping with H2O2-induced oxidative stress in S. oneidensis. The data revealed that the well conserved scavenging genes such as as ahpCF, katB, and katG formed the first line of defense while iron-sulfur protecting proteins may not play a significant role. Experimental cells collected 5 min after H2O2 treatment; Control cells collected just before H2O2 treatment. In total, 8 samples were studied (4 for wild type and 4 for arcA mutant, 4 replicates).

Dual RpoH sigma factors in Sinorhizobium meliloti

Project description:Sinorhizobium meliloti can live as a soil saprophyte, and can engage in a nitrogen fixing symbiosis with plant roots. To succeed in such diverse environments, the bacteria must continually adjust gene expression. Transcriptional plasticity in eubacteria is often mediated by alternative sigma factors interacting with core RNA polymerase. The S. meliloti genome encodes 14 of these alternative sigmas, including two putative RpoH (heat shock) sigmas. We used custom Affymetrix Symbiosis Chips to characterize the global transcriptional response of S. meliloti rpoH1, rpoH2 and rpoH1 rpoH2 mutants during heat shock and stationary phase growth. Under these conditions, expression of over 300 genes is dependent on rpoH1 and rpoH2. Transcriptional profiling by array of Burkholderia cenocepacia clonal variants IST439 and IST4113

Project description:In this work the genomic expression of two Burkholderia cenocepacia clonal variants (IST439 and IST4113) were compared. These isolates were collected from a chronically colonized cystic-fibrosis patient that has died from the cepacia syndrome. IST439 was the first B. cenocepacia isolate recovered from the patient and it is thought to have initiated the infection while the IST4113 isolate was recovered three years later, after a period of exacerbated infection that compelled the patient to hospitalization and intravenous therapy with gentamicine and ceftazidime. Among other phenotypic differences, IST4113 is much more resistant to a wide range of antimicrobials tested with very different biological targets
