Project description:Environmental temperature directly affects the concentration of chemicals in the gas phase. Therefore, if the olfactory system does not adapt to environmental conditions may provide inadequate information about distance to or direction of odor sources. Previous reports in Drosophila melanogaster show that temperature induces changes in olfactory sensitivity in complete individuals. Electrophysiological analysis demonstrates that these changes initiate at the olfactory receptor organs. In this experiment we try to identify particular genes responsible for olfactory adaptation to increasing temperatures using receptor organs of Drosophila after exposure to high temperatures. With this aim, wild-type Canton-S flies were subjected to 48-hour treatments at 30 degrees C. We use a direct approach selecting the specific tissue and making 'a priori' the gene election for the microarray analysis. Differential gene-expression analyses at the third antennal segments are performed comparing control and treated flies.

Project description:Hemizygous ato[1]/Df(3R)p[13] null mutants lack Johnston organ (JO) in their 2nd antennal segment. We screened for genes that are expressed in JO by comparing the 2nd antennal segment transcriptomes between ato[1]/Df(3R)p[13] mutants and balanced Df(3R)p[13]/TM3 and ato[1]/TM3 controls. To assess transcriptomes, we isolated the 2nd antennal segments of ~50 flies per strain and extracted their total RNA. Because about half of the JO cells are sensory neurons, we also isolated RNA from the brains of ato[1]/TM3 controls to delineate neuronal JO genes. cRNA was hybridized to Affymetrix Drosophila Genome 2.0 arrays. For each experiment, three biological replicates were run.

Project description:Genomic enhancers regulate spatio-temporal gene expression by recruiting specific combinations of transcription factors (TFs). When TFs are bound to active regulatory regions, they displace canonical nucleosomes, making these regions biochemically detectable as nucleosome-depleted regions or accessible/open chromatin. Here we ask whether open chromatin profiling can be used to identify the entire repertoire of active promoters and enhancers underlying tissue-specific gene expression during normal development and oncogenesis in vivo. To this end, we first compare two different approaches to detect open chromatin in vivo using the Drosophila eye primordium as a model system: FAIRE-seq, based on physical separation of open versus closed chromatin; and ATAC-seq, based on preferential integration of a transposon into open chromatin. We find that both methods reproducibly capture the tissue-specific chromatin activity of regulatory regions, including promoters, enhancers, and insulators. Using both techniques, we screened for regulatory regions that become ectopically active during Ras-dependent oncogenesis, and identified 3778 regions that become (over-)activated during tumor development. Next, we applied motif discovery to search for candidate transcription factors that could bind these regions and identified AP-1 and Stat92E as key regulators. We validated the importance of Stat92E in the development of the tumors by introducing a loss of function Stat92E mutant, which was sufficient to rescue the tumor phenotype. Additionally we tested if the predicted Stat92E responsive regulatory regions are genuine, using ectopic induction of JAK/STAT signaling in developing eye discs, and observed that similar chromatin changes indeed occurred. Finally, we determine that these are functionally significant regulatory changes, as nearby target genes are up- or down-regulated. In conclusion, we show that FAIRE-seq and ATAC-seq based open chromatin profiling, combined with motif discovery, is a straightforward approach to identify functional genomic regulatory regions, master regulators, and gene regulatory networks controlling complex in vivo processes. Project description:The goal of this study is to identify co-expressed genes downstream of Atonal and Senseless. These gene lists are used as candidate target genes (technically: as foreground sets) in computational predictions of cis-regulatory elements using the cisTargetX method (http://med.kuleuven.be/cme-mg/lng/cisTargetX). Together, the gene expression results and cis-regulatory predictions, yield a gene regulatory network underlying the early events in retinal differentiation. Predicted cis-regulatory interactions have been validated extensively in vivo using enhancer reporter assays and genetic perturbations. Six samples were analyzed for Atonal gain-of-function (GOF) in the eye-antennal imaginal discs of third instar larvae of Drosophila melanogaster, namely three biological repeats for two different Gal4 drivers (Gal4/7 and AtoGal), crossed with UASato. Three samples were analyzed for Atonal loss-of-function (LOF) in the eye-antennal imaginal discs, namely three biological repeats of ato-/- larvae. Three samples were analyzed for Senseless GOF, namely three biological repeats of atoGal4 crossed with UASsens. Finally, eight control samples were analyzed, namely two biological repeats of four different lines (atoGal4, Gal4/7, UASato, and cantonS wild type).

Project description:We have used microarrays to identify genes expressed and required for the second mitotic wave (SMW) during eye development. Eye discs expressing Spitz under the control of GMR Gal4 have no SMW as Spitz promotes G1 arrest, ectopic differentiation also occures. To control for the ectopic differentiation, Spi expressing eye antennal discs were compared to eye antennal discs expressing activated RasV12. In discs expresseding RasV12 under the control of GMRGal4 the SMW takes place normally prior to any ectopic differentiation. We used microarrays to detail the global programme of gene expression underlying cellularisation and identified distinct classes of up-regulated genes during this process. Experiment Overall Design: Drosophila eye antennal imaginal discs expressing either UAS RasV12 or UAS Spi under the control of GMRGal4 were dissected from 3rd instar larvae for RNA extraction and hybridization on Affymetrix microarrays.

Project description:The timing and amplitude of reproductive effort are central life history variables for all organisms. In social insects, reproductive effort is collectively controlled at the colony level but little is known about the mechanisms that determine how much colonies invest in reproduction. As part of their female reproductive investment, honey bee colonies raise multiple new queens by feeding royal jelly to female larvae. Artificial selection for commercial royal jelly production in China has generated over the past 40 years a stock of royal jelly bees that raises an order of magnitude more queens and provisions each queen with >3x more royal jelly than unselected stock. Here we establish in a reciprocal cross-fostering experiment that this dramatic shift in social phenotype is due to changes in the nurse bees that care for the brood. We demonstrate higher electrophysiological responsiveness to brood pheromones in royal jelly bees than in unselected bees. Comparing the antennal proteome of unselected and royal jelly bees, we identify proteins involved in chemosensation and energy metabolism as candidates for the observed differences. We confirm several candidates, most prominently OBP16 and CSP4, with quantitative differences of corresponding mRNA levels and functional binding assays between the brood pheromones and the chemosensory proteins. Furthermore, we complement analyses of brood volatiles and electrophysiological recordings with behavioral attraction assays to confirm the presumed biological function of one newly discovered and two existing larval pheromones. Together, these findings help our understanding of pheromonal communication in honey bees and explain how sensory changes in nurse honey bees as alloparental caregivers have evolved in response to artificial selection, leading to a profound shift in colony-level resource allocation to sexual reproduction.

Project description:The capacity of tumor cells to maintain continual overgrowth potential has been linked to the commandeering of normal self-renewal pathways. Using an epithelial cancer model in Drosophila we carried out an overexpression screen for oncogenes capable of cooperating with the loss of the epithelial apico-basal cell polarity regulator, scribbled, and identified the cell fate regulator, Abrupt, a BTB-zinc finger protein. Abrupt overexpression alone is insufficient to transform cells, but in cooperation with scrib loss of function, Abrupt promotes the formation of massive tumors in the eye/antennal disc. The steroid hormone receptor coactivator, Taiman (SRC3/AIB1), is known to associate with Abrupt, and Taiman overexpression also drives tumor formation in cooperation with the loss of Scribbled. Expression arrays and ChIP-Seq indicates that Abrupt overexpression represses a large number of genes, including steroid hormone-response genes and multiple cell fate regulators, thereby maintaining cells within an epithelial progenitor-like state. The progenitor-like state is characterised by the failure to express the conserved Eyes absent/Dachshund regulatory complex in the eye disc, and in the antennal disc by the failure to express cell fate regulators that define the temporal elaboration of the appendage along the proximo-distal axis downstream of Distalless. Loss of scribbled promotes cooperation with Abrupt through impaired Hippo signaling, which is required and sufficient for cooperative overgrowth with Abrupt, and JNK signaling, which is required for tumor cell migration/invasion but not overgrowth. These results thus identify a novel cooperating oncogene, mammalian family members of which are also known oncogenes, and demonstrate that epithelial tumors in Drosophila can be characterised by the maintenance of a progenitor-like state. Project description:The patterning of Drosophila retina occurs both very fast and with high precision. This process is driven by the dynamic changes in signalling activity of the conserved Hedgehog (Hh) pathway, which coordinates cell fate determination, cell cycle and tissue morphogenesis. Here we show that during Drosophila retinogenesis, the retinal determination gene dachshund (dac) is not only a target of the Hh signaling pathway, but is also a modulator of its activity. Using developmental genetics techniques, we demonstrate that dac enhances Hh signaling by promoting the accumulation of the Gli transcription factor Cubitus interruptus (Ci) parallel to or downstream of fused. In the absence of dac, all Hh-mediated events associated to the morphogenetic furrow are delayed. One of the consequences is that, posterior to the furrow, dac- cells cannot activate a Roadkill-Cullin3 negative feedback loop that attenuates Hh signaling and which is necessary for retinal cells to continue normal differentiation. Therefore, dac is part of an essential positive feedback loop in the Hh pathway, guaranteeing the speed and the accuracy of Drosophila retinogenesis. ChIP-seq against Dachshund vs input ChIP-seq. Eye-antennal imaginal discs are dissected from Grh-GFP (Bloomington stock 42269) 3rd instar larvae and fixed with formaldehyde. Chromatin is prepared and sonicated until fragments reach an average size of 500 bp. Chromatin is immunoprecipitated with an anti-GFP Ab (ab290, Abcam) and the immunocomplexes are recovered with protein A/G magnetic beads (Millipore).
