Bulk RNA-seq for cervix tissue and HPV16 infected human W12 cervical cell lines

ABSTRACT: W12 clones, naturally infected with HPV16, were passaged under non-competitive conditions until the virus had integrated and they were episome free. RNA-seq was performed in duplicate for 5 W12 clone lines, normal cervix tissue and a parental W12 line.

Identification of host transcriptional networks showing concentration-dependent regulation by HPV16 E6 and E7 proteins in basal cervical squamous epithelial cells.

Project description:The W12 cell lineage recapitulates the early events in HPV-driven cervical cancer pathogenesis (which is impossible to investigate using clinical samples) and we are interested in characterising the host transcriptional events that occur at those early stages. Previous work in these cells has identified early biomarkers of cervical cancer (now in widespread commercial use) as well as critical pathways in cervical carcinogenesis. By taking a network-based approach to the whole transcriptome we have identified important master regulators of a tightly and quantitatively regulated expression response to HPV early gene expression. Briefly, transcriptional activity of 16 different clones form the W12 cell line were measured in parallel. Each clone has measured HPV early gene activity at mRNA and protein level, as well as cell growth rates as previously described in Scarpini et al 2014 J Pathol July; 233(3): 281â293 (PubmedID 24752734; DOI: 10.1002/path.4358; http://europepmc.org/articles/PMC4285939#b11).

Depletion of HPV16 oncogenes induces autophagy and senescence in a cervical carcinogenesis model, irrespective of viral physical state

Project description:We utilised our in vitro model of cervical neoplastic progression, W12, to investigate the effect of HPV16 viral oncogene depletion on well-defined integrant- and episome- associated series. To target HPV16 viral oncogenes we used our previously published E7-targeting siRNA sequence that caused substantial depletion of both E7 and E6 in CaSki cells. We found all E7-siRNA treated W12 series underwent widespread autophagy and senescence, with up-regulation of an innate immune response.

Impact of HPV16 E6 and E7 oncogenes together with Chlamydia trachomatis infection on proteome changes in immortalized oral keratinocytes

Project description:Certain types of Human papilloma viruses (HPV) are the etiological agents for cervical cancer. However, not all infections of high-risk HPVs will finally lead to cancer since most HPV infections are cleared without any consequences. Chlamydia trachomatis is the most prevalent sexual transmitted bacteria and is an obligatory intracellular pathogen exhibiting tropism in endocervical epithelial cells. Over the past decades, C. trachomatis is thought to be a potential co-factor for cervical cancer formation, but there are also studies that did not show such a correlation. To address this question in molecular terms, we stably expressed HPV16 E6 and E7 in spontaneously immortalized NOKs (normal oral keratinocytes) and performed SILAC (stable isotope labeling by amino acids in cell culture) with or without C. trachomatis infection to study the impact of HPV16 oncogene expression and C. trachomatis infection on host proteome changes.

Host transcriptome changes associated with episome loss and selection of keratinocytes containing integrated HPV16

Project description:Integration of high-risk human papillomavirus (HRHPV) into the host genome is a key event in cervical neoplastic progression. Integration is associated with deregulated expression of the viral oncogenes E6 and E7 and acquisition of a selective growth advantage for cells containing integrants. Overexpression of the viral transcriptional regulator E2 from heterologous promoters has an inhibitory effect on transcription from integrated HRHPV. We therefore hypothesised that loss of E2-expressing episomes from cells in which integration had previously occurred would be required for such cells to gain a growth advantage. Using the unique W12 model of cervical squamous carcinogenesis, we show that cells containing integrated HPV16 reproducibly emerged during long-term culture when there had been a rapid fall in episome numbers. During the period of emergence it is possible to isolate single-cell clones containing an intracellular mixture of the integrant being selected and episomes at reduced load. Microarray analysis showed that episome loss was closely associated with endogenous activation of antiviral response genes that are also inducible by the type I interferon (IFN) pathway. Taken together, our results indicate that episome loss, associated with induction of antiviral response genes, is a key event in the spontaneous selection of cervical keratinocytes containing integrated HPV16. We conclude that cervical carcinogenesis requires not only HRHPV integration, but also loss of inhibitory episomes. Keywords: Time course, human papillomavirus, episome loss

Effects of hypoxia on antigen presentation and T cell-based immune recognition of HPV16-transformed cells

Project description:Attempts to develop a therapeutic vaccine against human papillomavirus (HPV)-induced malignancies have not been clinically successful to date. One reason may be the hypoxic microenvironment present in most tumors, including cervical cancer. Hypoxia dysregulates the levels of human leukocyte antigen (HLA) class I molecules in different tumor entities, impacts function of cytotoxic T cells, and leads to decreased protein levels of the oncoproteins E6 and E7 in HPV-transformed cells. Therefore, we investigated the effect of hypoxia on the presentation of HPV16 E6- and E7-derived epitopes in cervical cancer cells and its effect on epitope-specific T cell cytotoxicity. Hypoxia induced downregulation of E7 protein levels in all analyzed cell lines, as assessed by Western blotting. However, contrary to previous reports, no perturbation of antigen presentation machinery (APM) components and HLA-A2 surface expression upon hypoxia treatment was detected by mass spectrometry and flow cytometry, respectively. Cytotoxicity assays performed in hypoxic conditions showed differential effects on the specific killing of HPV16-positive cervical cancer cells by epitope-specific CD8+ T cell lines in a donor- and peptide-specific manner. Effects of hypoxia on the expression of PD-L1 were ruled out by flow cytometry analysis. Altogether, our results suggest an intact APM, and cytotoxicity despite the decreased expression of E6 and E7, suggesting that successful immunotherapies can be developed for HPV-induced cervical cancer, especially if combined with hypoxia-alleviating measures.
