Microarray of C. elegans wild types N2 and CB4856 after Orsay virus infection and heat-shock treatment.

ABSTRACT: This explorative study investigated the transcriptional response of C. elegans wild types N2 and CB4856 after Orsay virus infection and Heat shock (n=1). Each strain had a sample that was heat-shocked and infected, one that was heat-shocked and mock-infected, one that was only infected and one that only underwent a mock infection. Age synchronized worms were treated separately according to different treatments mentioned before. After flash freezing, RNA was isolated, labeled and hybridized on oligo microarray (Agilent) slides.

Time series of gene expression profiles from C. elegans exposed to heat-stress and during subsequent recovery

Project description:This data set provides insight into the temporal dynamics of gene expression changes during heat-stress (at 35C) and during subsequent recovery (at 20C) in Caenorhabditis elegans. Age synchronized C. elegans CB4856 hermaphrodite populations were exposed to heat stress (35C) for 0h, 0.5h, 1h, 2h, 4h, and 6h. A recovery time-series was created by using age-synchronized N2 populations exposed to heat stress (35C) for 2 hours with a subsequent recovery period of 0.5h, 1h, 1.5h, 2h, 4h, and 6h at 20C. The samples were collected at the indicated time-points during heat stress or recovery. Gene expression profiles were created using microarray technology. This data set is an extension of the data provided under accession number E-MTAB-5753 (i.e. time series describing the gene expression dynamics during heat stress of N2).

Project description:Increased exposure to heat-stress leads to an increasingly altered transcriptome in Caenorhabditis elegans. It is however unclear how the recovery from heat-stress progresses after increased heat-stress exposures. Hence, we exposed populations of the N2 strain to a 2, 3, 4, or 6 hour heat-shock of 35 degrees Celsius and took samples from 1 - 4 hours after termination of stress. This experiment was conduced in three biological replicates.

Recovery from heat-stress time series in Caenorhabditis elegans measured by microarray

Project description:After measuring the transcriptional response to increasing exposure of Caenorhabditis elegans N2 to 35 degrees Celsius, we wondered how recovery from heat-stress would progress. Hence, we exposed populations of the N2 strain to a 2 hour heat-shock of 35 degrees Celsius and took samples from 0 - 7 hours after termination of stress. This experiment was conduced in three biological replicates.

Micro-proteomics with iterative data analysis: proteome analysis in C. elegans at the single worm level

Project description:Proteomics studies typically analyze proteins at a population level, using extracts prepared from tens of thousands to millions of cells. The resulting measurements correspond to average values across the cell population and can mask considerable variation in protein expression and function between individual cells or organisms. Here, we report the development of micro-proteomics for the analysis of C. elegans, a eukaryote composed of 959 somatic cells and ~1,500 germ cells, measuring the worm proteome at a single organism level to a depth of ~ 3,000 proteins. This includes detection of proteins across a wide dynamic range of expression levels (> 6 orders of magnitude), including many chromatin-associated factors involved in chromosome structure and gene regulation. We apply the micro-proteomics workflow to measure the global proteome response to heat-shock in individual nematodes. This shows variation between individual animals in the magnitude of proteome response following heat-shock, including variable induction of heat-shock proteins. The micro-proteomics pipeline thus facilitates the investigation of stochastic variation in protein expression between individuals within an isogenic population of C. elegans. All data described in this study are available online via the Encyclopedia of Proteome Dynamics (http://www.peptracker.com/epd), an open access, searchable database resource.

Heat shock-induced changes in chromatin binding of SUMO2/3 modified proteins

Project description:Heat shock induces rapid modification of proteins with SUMO2/3. This study concentrated in charaterizing how these changes are reflected on SUMOylation of chromatin bound proteins, trancsription, and chromatin binding of SUMO ligase PIAS1. Comparison of chromatin SUMO2/3 modification pattern in non-stressed and heat shocked K562 and VCaP cells. All samples were done as biological replicates. In K562 cells, SUMO2/3 ChIP-seq was done in non-stressed (37C) and heat shocked (30min at 43C) cells. The effect of heat shock factor 1 (HSF1) to chromatin SUMOylation in HS was studied in HSF1 silenced (shHSF1) K562 cells (non-stressed vs. heat shocked) using scramble shRNA transfected cells as control (shSCR). SUMO2/3, SUMO ligase PIAS1,and RNA polymerase II binding in HS (30 min at 43C) and recovery from HS (1h at 37C after HS) was studied using ChIP-seq. Effect of PIAS1 for chromatin SUMOylation was studied in PIAS1 silenced (siRNA for PIAS1, siPIAS1) cells (non-stressed or heat shocked) using non-targeting siRNA transfected cells as a control (siNON). Effect of SUMOylation to chromatin binding of RNA polymerase II was studied in UBE2I silenced (siRNA for UBE2I) and control (non-targeting siRNA transfected, siNON) VCaP cells (non-stressed or heat shocked). Effect of transtription inhibition for chromatin SUMOylation was studied in TRP (triptolide; 1 micromolar, 3h) and DRB (5,6-Dichlorobenzimidazole 1-beta-D-ribofuranosidase; 100 micromolar, 3h) treated VCaP cells. GRO-seq was used to determine HS-induced changes in nascent transcription in K562 cells.

Microarray on mock-treated or Orsay virus infected males and hermaphrodites of Caenorhabditis elegans

Project description:This experiment investigates changes in gene expression upon Orsay virus infection and between males and hermaphrodites in the nematode Ceanorhabditis elegans. The laboratory reference strain N2 was used. For this strain, males are less susceptible to Orsay virus infection than hermaphrodites. The goal of the experiment was to identify genes that show different expression patterns for both sexes upon Orsay virus infection. We mock-treated or infected 48h-old C. elegans populations with Orsay virus and took samples 30-hours after infection. For each treatment-sex combination 8 samples were collected. Thereafter RNA was isolated, labelled, and hybridized on microarray. The gene-expression dynamics of previously identified genes (e.g. from literature and from a highly replicated N2 versus CB4856 experiment) were analyzed.

Transcription profiling of Corynebacterium glutamicum shows a differential response to moderate or severe heat shock of the HrcA- and HspR-dependent systems

Project description:Genome-wide transcription profiles analysis of the heat-shocked wild-type strain under moderate (40¡C) and severe heat stress (50¡C) revealed that a large number of genes are differentially expressed after heat shock. 358 genes were up-regulated and 420 were down-regulated in response to moderate heat shock 35 (40¡C) in C. glutamicum. Our results confirmed the HrcA/CIRCE-dependent and HspR/HAIR-dependent up-regulation of chaperones following heat shock. Other genes including COG groups related to macromolecule biosynthesis and several transcriptional regulators (COG class K) were up-regulated, explaining the large number of genes affected by heat shock. Mutants having deletions in the hrcA or hspR regulators were constructed, which allowed the complete identification of the genes controlled by those systems. The up- or down-regulation of several genes observed in the microarray experiments was validated by Northern analyses and quantitative (real-time) PCR. These analyses showed the heat shock intensity-dependent response (differential response) presented by the HspR/HAIR system, in contrast with the non-differential response shown by the HrcA/CIRCE-regulated genes.

Microarray on an infection time-series of Orsay virus in three Caenorhabditis elegans genotypes

Project description:This experiment investigates the temporal dynamics in gene expression upon Orsay virus infection in the nematode Ceanorhabditis elegans. Three different strains were infected: JU1580, N2, and CB4856. Of these, JU1580 is highly susceptible, N2 moderately susceptible, and CB4856 the most resistant strain. The goal of the experiment was to identify genes that show different expression dynamics over the time-course of the infection. We (mock-)infected 40h-old C. elegans populations with Orsay virus and took samples over a 32-hour spanning time-course. For each treatment-strain combination 12 samples were collected. Thereafter RNA was isolated, labelled, and hybridized on microarray. The gene-expression dynamics of previously identified genes (e.g. from literature and from a highly replicated N2 versus CB4856 experiment) were analyzed.
