RNA-Seq of fibroblasts influenced by exosomes derived from melanoma cell line G-361

ABSTRACT: In this in-vitro study, we demonstrate the different effects of exosomes produced by melanoma cells on the functional properties of normal dermal fibroblasts and fibroblasts prepared from skin metastasis of CMM. Both normal and cancer-associated fibroblast were prepared by a)DMEM with 10% EDS (control); b) DMEM with 10% Exosome-depleted serum (EDS) + 10 microg/ml G-361 exosomes (EXO_G361); c) DMEM with 10% EDS + 10 microg/ml exosomes from FBS (EXO_FBS). The cells were cultured for 72 hours. Transcriptome analysis was performed 72 hours after exosome application. Total RNA was isolated using RNeasy Micro Kit (Qiagen).

Both normal and cancer-associated fibroblasts were cultivated in either DMEM with 10% EDS (exosome-depleted serum) (control) or DMEM with 10% EDS + 10 microg/ml G361 exosomes (EXO). The cells were harvested after 24 hours of cultivation.

Transcriptome profiling by RNA-seq of fibroblast isolated from a brain pathological tissue

Project description:In this study, we address the difference in adult fibroblasts developmentally originating from different germ layers. Closer, we focussed on HOX gene expression and the potential influence of physiological and pathological conditions in postnatal life. Here we specifically focused on fibroblasts from epileptogenic focus, glioblastoma, soft tissue between galea aponeurotica and periost, and metastases to the brain, at the scale of whole genome expression. Fibroblasts were prepared using the fibroblast-specific kit (Fibroblast MicroBeads, Miltenyi, Bergisch Gladbach, Germany) according to the manufacturer´s instructions.

3' mRNA sequencing of piglet blood compartments

Project description:This study describes the transcriptome of distinct blood compartments derived from whole blood collected from piglets. The dataset includes RNA-seq data from 20 samples representing five blood compartments: whole blood, serum, plasma, serum-derived exosomes, and plasma-derived exosomes. From each whole blood sample, the different fractions were carefully prepared using optimized and compartment-specific protocols. RNA-seq libraries were prepared using the LEXOGEN QuantSeq 3′ mRNA-Seq V2 Library Prep Kit with protocol adaptations for whole blood, plasma, serum, and exosome samples. Sequencing was performed on the Illumina NextSeq2000 platform in SR75. The 20 raw demultiplexed FASTQ files are part of this accession. Bioinformatic pre-processing was conducted using the Nextflow nf-core/rnaseq pipeline to ensure high sequence quality and robust transcriptome assembly and quantification. Each file contains raw sequencing reads along with base quality scores. Bioinformatic and statistical analyses explored the variability in gene detection and gene expression variability according to the five blood compartments.

RNA-seq of RTS11 Macrophage-like cell line treated with Beta-glucans against untreated controls

Project description:This experiment focused on the transcriptomic responses of the rainbow trout spleen macrophage-like cell line (RTS11) in response to β-glucans (M-glucans, Biotec). RTS11 was cultured at the Scottish Fish Immunology Research Centre, University of Aberdeen. M-glucans was provided by Skretting AI. Samples were treated for 4hrs with either M-glucans or left untreated as controls (n=4). To establish responses to β-glucans, total RNA was extracted for RNA-seq examination. Library preparation and sequencing was carried out by Novogene Ltd, with downstream analysis being carried out at the SFIRC. As a result, a total of 8 samples were used to identify responses to M-glucans, 4 control and 4 stimulated samples were used for the analysis.
