Single-cell RNA sequencing of colorectal cancer

Project description:We profile single cells from patients with colorectum cancer using Chromium 3’ and 5’ single-cell RNA-sequencing. Patients EXT001, EXT009, and EXT012 from the KUL dataset were first analyzed by Lee et al., 2020, and the raw data are available in ArrayExpress under the accession codes E-MTAB-8410 and E-MTAB-8107. Patients EXT018, EXT048, EXT113, and EXT121 from KUL dataset were previously analyzed by Joanito et al., 2022. The raw data of those patients are available in EGA under the accession codes EGAD00001008584 and EGAD00001008585.

NF1 inactivation in adult acute myelogenous leukemia

Project description:Purpose: This study was conducted to identify novel genes with importance to the biology of adult acute myelogenous leukemia (AML). Conclusions: NF1 null states are present in 7/95=7% of adult AML and delineate a disease subset that could be preferentially targeted by Ras or mTOR-directed therapeutics. Experimental design: We analyzed DNA from highly purified AML blasts and paired buccal cells from 95 patients for recurrent genomic microdeletions using ultra-high density Affymetrix SNP 6.0 array-based genomic profiling. 006, 096 and 136 normal Samples have been excluded from study.

Single cell RNAseq of immune and stromal cells from human palatine tonsils

Project description:Palatine tonsils are secondary lymphoid organs that are strategically positioned in the oropharynx to secure a first line of defense against oral pathogens. Specialized immune-interacting fibroblasts, generally termed fibroblastic reticular cells (FRC), underpin distinct microenvironments within lymphoid organs to compartmentalize and direct the efficient interaction and activation of immune cells. As a particular anatomical property, palatine tonsils harbor a reticular-shaped lymphoepithelium that generates an antigen sampling zone in the crypts. While the histological ultrastructure and the immune cell composition of human palatine tonsils has been elaborated in detail, the molecular identity of the diverse stromal cell compartments including FRC and the specialized lymphoepithelium remains largely unknown. Here, we have employed single cell transcriptomics and extensive flow cytometric analyses to unveil the molecular identity of tonsillar cells and to disentangle the heterogeneity of fibroblast and epithelial cell subsets in palatine tonsils. Our results reveal a remarkable conservation of stromal cell organization and molecularly-defined subsets in infant and adult human palatine tonsils.

Single cell RNAseq of immune and stromal cells from human lymph nodes

Project description:B cell-interacting reticular cells (BRC) form transcriptionally and topologically stable immune-interacting microenvironments that direct efficient humoral immunity. While several immune niche factors have been elucidated, the cues sustaining BRC function and topology across activation states remain unclear. Here, we employed single cell RNA-sequencing of human lymph node stromal cells and immune cells to analyse local BRC-immune cell interactions and compare them across SLOs and species from additional datasets. Shared BRC subsets were imprinted by tissue-specific gene signatures, but also expressed functionally convergent niche factors that directed regionalized leukocyte composition. Local BRC-immune cell interactions sustained BRC subset identity via immune cell-provided maturation factors. Bidirectional signalling programs were independent of activation state and mirrored across murine and human tissues. Collectively, our data reveal a conserved set of feedforward BRC-immune cell circuits that sustain topologically-organized, functional niches across inflammatory states, lymphoid organs and species.

Gene expression analysis of Human CD34+ cells derived from bone marrow, mobilized peripheral blood, umbillial cord blood using Agilent Whole Human Genome Oligo Microarrays (one-color)

Project description:In order to identify genes associated with the engraftment potential of human hematopoietic stem cells, we have employed whole genome microarray expression profiling of G0 and G1 phase CD34+ cells derived from bone marrow, mobilized peripheral blood, and umbilical cord blood. Samples were collected from healthy adult volunteers after obtaining informed consent according to the guidelines of the Investigational Review Board of Indiana University School of Medicine. CD34+ cells were selected and fractionated into G0 and G1 phases of cell cycle on a flow cytometer. Purity of sorted cells was further confirmed by qRT-PCR by measuring the relative expression of Ki67. Sorted cells were subjeccted to microarray analysis. Three biological replicates of sorted and confirmed G0 and G1 cells from bone marrow, mobilized peripheral blood, and umbilical cord blood (total of eighteen samples) were subjected to microarray analysis. To generate distinct and unique sets of data, we did not pool multiple samples from any tissue studied so that each sample or its replicate was from a single donor.
