Fly Cell Atlas: single-cell transcriptomes of the entire adult Drosophila - Smartseq2 dataset

ABSTRACT: We have been performing single-cell RNAseq profiling for the entire adult Drosophila. Here we are providing raw data generated from the Smart-seq2 platform. They are from 37 384-well plates.

Hepatocyte polyploidization during ageing protects against transcriptional dysregulation and chronic liver disease

Project description:Single-nucleus RNA-seq2 method allows deep transcriptomic characterization of nuclei isolated from frozen archived tissues. We have used this approach to study the transcriptional profile of individual hepatocytes with different levels of ploidy in young and old wild-type, as well as three other haploinsufficient Mus musculus mice strains. Our data suggest that polyploidisation, a hallmark of ageing in hepatocytes, is also a mechanism by which tetraploid cells are able to buffer genomic perturbations during ageing via non-random allelic segregation of the wild type allele.

Single nuclei RNA-seq from adult mouse Hippocampus

Project description:We report RNA-seq of single nuclei isolated from the adult C57BL/6 male mouse Hippocampus region. Majority of the nuclei were isolated from 12 weeks old mice (4 different animal), with an additional set of nuclei from 3 months and 2 years old animals. In addition a set of GFP labeled nuclei driven by a VGAT promoter . Microdissections of dentate gyrus, CA1 and CA2/3 regions of the Hippocampus were placed into ice-cold RNA-later for fixation and stored at 4âc overnight, then stored in -80âc. Nuclei were isolated by sucrose gradient centrifugation and kept on ice until sorting using Fluorescence Activated Cell Sorting (FACS) into 96 well plates containing RNA lysis buffer. Single nucleus RNA was first purified then derived cDNA libraries were generated following a modified Smart-seq2 protocol. For VGAT nuclei: high titer AAV1/2 of pAAV-EF1a-DIO-EYFP-KASH-WPRE-hGH-polyA was injected into dorsal and/or ventral Hippocampus, animals were sacrificed two weeks after injections, and GFP labeled nuclei were sorted into plates and processed as described above.

Project description:Single-nucleus RNA-seq-2 method that allows deep characterization of nuclei isolated from frozen archived tissues. We have used this approach to characterize the transcriptional profile of individual hepatocytes with different levels of ploidy. This method has the potential to explore archived samples, in order to study the development and progression of disease in complex tissues. To illustrate the potential of this method, we have deeply characterized the cellular heterogeneity driven by spatial distribution and different levels of ploidy in the young adult mouse liver.

Project description:Four Kcng4-cre;stop-YFP mouse retinas from two mice were dissected, dissociated and FACS sorted, and single cell RNA-seq libraries were generated for 384 single cells using Smart-seq2. Aligned bam files are generated for 383 samples as one failed to align. Project description:Dermal fibroblasts from one human individual were stimulated with dsRNA (poly I:C) in a time course of 2,4 and 6 hours. In one time course - the dsRNA was removed after 30mins, in a second time course it was removed after 1 hour, while in the third the dsRNA was kept in medium for the entire time course. Following collection, cells were profiled using the Smart-seq2 protocol.

Project description:Placenta derived Okae et al. human trophoblast stem cells cultured in Okae et al. conditions (ttps://doi.org/10.1016/j.stem.2017.11.004). In addition, we sequenced SHEF6 primed human pluripotent stem cells as a control. Individual cells were manually isolated with a mouth pipette and subjected to single-cell full-lengths transcriptome profiling using a modified version of Smart-Seq2.

scRNA-seq of vertebrobasilar aneurysm in polyarteritis nodosa patient

Project description:Endovascular biopsy and fluorescence activated cell sorting was used to enrich for viable endothelial cells (ECs) from a vertebrobasilar aneurysm and the femoral artery. scRNAseq was then performed on 24 aneurysmal endothelial cells and 23 patient-matched non-aneurysmal femoral artery endothelial cells. cDNA libraries were prepared using the Smart-seq2 protocol on a Fluidigm C1 system (Fluidigm, South San Francisco, California) and sequenced on a HiSeq2500 machine (Illumina, San Diego, California).
