The identity of the apoptotic cell explains the functional diversity of the efferocytic macrophages

Project description:Macrophages are a functionally heterogeneous cell population, critical for the clearance of apoptotic cells. Apoptotic cells have so far been regarded as cells with homogeneous characteristics, often neglecting their original cell lineage identity. Contrary to this, we have observed that the identities of apoptotic cells matter, since they diversify the profile of efferocytic macrophages in vitro and in mouse models of tissue damage. Apoptotic neutrophils trigger a tissue remodeling macrophage signature, while T cells and hepatocytes respectively do not change or promote a tolerogenic macrophage response. Accordingly, the in vivo transfer of macrophages fed with apoptotic neutrophils, but not the transfer of macrophages fed with other apoptotic cells, promotes tissue remodeling. Finally, using a mouse model of parasite-induced tissue pathology, we found that the presence of specific apoptotic cells while simultaneously engaging select phagocytic receptors, i.e. AXL and MERTK by apoptotic neutrophils, diversifies macrophage function. These data reveal that the identity of an apoptotic cell should not be neglected since it drives macrophage transcriptomic and functional heterogeneity.

Project description:Acetylation and dimethylation of lysine 9 on histone H3 are prominent marks of euchromatin and heterochromatin, respectively. Moreover, histone acetylation has been linked to lipid metabolism. Cut6, the acetyl-CoA carboxylase, is one of direct targets of Cbf11 which we have previously identified as a regulator of lipid metabolism. Here we have performed ChIP-seq of H3K9ac, H3K9me2 and H3 in Pcut6MUT strain (promoter mutant of cut6 with abolished Cbf11 binding) of Schizosaccharomyces pombe in three biological replicates. Strain genotypes: cut6 promoter mutant MP636 (h- Pcut6MUT).

To link the role of Cbf11 in lipid metabolism and chromatin regulation we have performed ChIP-seq of H3K9ac, H3K9me2 and H3 in WT and cbf11KO strains of Schizosaccharomyces pombe in three biological replicates. Strain genotypes: wild type JB32 (h+s); cbf11 knock-out MP44 (h+ cbf11::natR).

Project description:Dietary fiber such as inulin have been reported to promote cardiovascular and metabolic health. However, the mechanisms involved are not well understood. We studied effects of inulin on lipid metabolism in Ldlr deficient atherosclerosis mouse model using lipidomics and transcriptomics. Plasma and tissues were collected at 10 days and/or 12 weeks after feeding an atherogenic diet supplemented with inulin or cellulose (control).

RNA-seq of etiolated 9 day old maize seedling second leaves after exposure to either blue, red or no light conditions for three hours

Project description:Characterisation of the differences in transcript abundance between maize leaves that have been exposed to blue, red, or no light: B73 maize seeds were planted and grown in the dark for 9 days. Etiolated second leaves were clamped 5 cm from the leaf tip by a Licor 6800 device equipped with a multi-phase flash fluorometer head, which administered 100 µmol m-2s-1 of either 100% red or 100% blue light. The Licor was configured with flow rate 500 µmol s⁻¹, 400 µmol mol⁻¹ CO2, leaf temperature 28°C and 60% humidity. Fluorescence and gas exchange were measured every 15 minutes for 3 hours. Leaf samples were collected between 12.30am-2pm each day.
