Proteasome regulator PSME4 reduces cellular inflammation and promotes an immunosuppressive tumor microenvironment

ABSTRACT: We observed that proteasome regulator PSME4 inhibits antigen presentation and reduces cellular inflammation in lung adenocarcinoma. As tumor inflammation and antigenicity are key to anti-tumor immunity, we examined the effect of PSME4 in vivo by injecting mice with either KP1.9 or KP1.9PSME4_KD lung adenocarcinoma. We analyzed the changes in the immune milieu by performing single cell RNA sequencing (sc-RNA seq) of CD45+ cells, 3 weeks following injection of tumor cells. This allowed us to examine the effect of PSME4 on the early immune response to the tumor.

Immune cells direct epithelial maturation during early human lung development

Project description:The adult human lung harbours a significant proportion of immune cells, which are known to play a crucial role in both normal lung homeostasis and pathogenesis. In this work, we collected CD45-enriched human lung cells from 6 to 22 week post conception (pcw) and built a single-cell transcriptome and proteome atlas. We showed a biphasic mode of immune cell development peaking at 8-9 and 20 pcw respectively. The developing immune cells potentially modulate the maturation of the epithelium through signalling molecules. We demonstrated using the lung organoid model that IL-1ß was required for epithelium differentiation. Overall, we provide a resource for the community of lung biologists and immunologists and provide insights on the interaction between the innate immune system and epithelium during fetal development.

Single-cell RNA sequencing of murine lung in steady state, after IL-33 treatment or HDM treatment

Project description:Single cell RNA sequencing of the lung in steady state, after 1 or 3 doses of IL-33 or after HDM treatment Exp1: steady state lung cells (both CD45- as CD45+) from 4 untreated mice. Cells from distinct replicates are labeled with unique HTO barcodes. Exp2: lung cells (both CD45- as CD45+) from 2 mice (PBS intratracheal treatment), 4 mice (1xIL33 intratracheal treatment) and 4 mice (3 x IL33 intratracheal treatment). Cells from distinct replicates are labeled with unique HTO barcodes. Exp3: lung, bone marrow and blood cells (CD45+ CD3- CD19-) from 3 mice (House dust mite intratracheal (HDM) treatment and 14 days later PBS intranasal treatment on 4 consecutive days) and 3 mice (HDM treatment and 14 days later HDM intranasal treatment on 4 consecutive days). Mice were pooled and different organs were labeled with unique HTO barcodes. In all cases, collection of the samples was performed 24 hours after the last treatment. Transcriptomic profiling of immune and stromal cells from the non small cell lung cancer (NSCLC) environment

Project description:T lymphocytes can efficiently counteract the growth of tumors within the tumor microenvironment. Specialized immune-interacting fibroblasts, termed fibroblastic reticular cells (FRC) are responsible for the formation of specialized niches promoting immune cell activation in secondary lymphoid organs and originate from embryonic progenitors. FRCs have also been identified in tertiary lymphoid structures (TLS) in tumor tissues. However, the identity and differentiation of TLS-associated FRC subsets that promote intra-tumoral T cell activity have remained unexplored. Here, we employed single cell RNA-sequencing of fibroblasts and immune cells, sampled from subpleural margin, central margin and unaffected lung tissue in non small cell lung cancer (NSCLC), demonstrating the formation of specific tumor T cell environments (TTEs) underpinned by CCL19-expressing FRCs. We detected tumor-specific FRC subsets namely CCL19-expressing TRCs and perivascular reticular cells (PRCs) interacting with intratumoral T cells, and thus regulating FRC differentiation and T cell activation. Our results highlight a remarkable functionality of FRCs to efficiently determine protective antitumoral T cell responses in NSCLC.

Project description:Regenerative capacities are very limited in adult mammals at the benefit of scarring. Mesenchymal stroma cells (MSCs), shared by all organs and tissues, represent a key element in maintaining tissue architecture integrity and repair processes. They display high phenotypic plasticity and represent a heterogeneous population. We hypothesize that in the very early steps of tissue repair, regenerative and non-regenerative processes are associated with distinct qualitative change in MSCs heterogeneity that determine the repair final outcomes.

Single cell RNA-seq of pancreatic mouse tumors upon treatment

Project description:KRAS-mutant pancreatic ductal adenocarcinoma (PDAC) is highly immunosuppressive and resistant to targeted therapies, immune checkpoint blockade and engineered T cells. In this study, we performed a systematic high throughput combinatorial drug screen and identified a synergistic interaction between the MEK inhibitor trametinib and the multi- kinase inhibitor nintedanib. Using single cell RNA sequencing and immunophenotyping, we show that the combination therapy reprograms the immunosuppressive microenvironment and primes cytotoxic and memory T cells to infiltrate the tumors, thereby sensitizing mesenchymal PDAC to PD-L1 inhibition.

Single cell RNAseq of immune and stromal cells in murine lung cancer

Project description:Immune responses against tumor cells depend on T lymphocyte attraction and activity within the tumor microenvironment. Specialized immune-interacting fibroblasts, commonly referred to as fibroblastic reticular cells (FRC), form specialized niches in secondary lymphoid organs, originate from embryonic progenitors and foster T cell activation. FRCs have also been detected in tertiary lymphoid structures (TLS) in tumors, differentiating from cancer associated fibroblasts. However, the identity and differentiation of niche-forming cells that foster intra-tumoral T cell activity have remained elusive. Here, we employed single cell RNA-sequencing of EYFP+ fibroblasts and GP33/34-Tetramer+CD8+ T cells from experimental murine lung cancer and cell fate-mapping analysis, which revealed the ability of FRC subsets in lung tumors to differentiate from progenitors situated in mural and adventitial sites. Ablation of FRC progenitors in Tumor T cell environments (TTEs) of murine lungs led to reduced anti-tumor T cell activity and loss of tumor control during experimental coronavirus vector-based immunotherapy. Collectively, our study defines lung cancer-associated FRC niches and key processes involved in stromal-T cell interaction that could pave the way for improved cancer immunotherapy.

Single-Cell RNA Sequencing of Brain Endothelial Cells in 12-Month-Old Male 5XFAD and Wild-Type Mice

Project description:This study investigates Alzheimer's Disease-related transcriptomic changes in brain endothelial cells of 5XFAD mice on the C57BL/6J background using single-cell RNA sequencing. Brains from male hemizygous 5XFAD (n=3) and wild-type control mice (n=3) aged 12 months were used. Brain tissue (excluding olfactory bulbs and cerebellum) was dissociated into a single cell suspension, and Fluorescence Activated Cell Sorting (FACS) was used to isolate CD31+, CD45- cells. Cells were encapsulated and sequenced using the 10x Genomics platform. Libraries were sequenced on an Illumina NovaSeq XP, targeting ~50,000 reads per cell. In our analysis, raw data were aligned to the mouse (GRCm39)-2024-A reference genome. FASTQs are named: 13389-RE-1 (Wild-type 1), 13389-RE-2 (Wild-type 2), 13389-RE-3 (Wild-type 3), 13389-RE-4 (5XFAD 1), 13389-RE-5 (5XFAD 2), 13389-RE-6 (5XFAD 3).

Expression profiling of Defa6+ cells isolated from Apc-deficient colon tumor using single-cell RNA-Seq

Project description:Aberrant activation of the canonical Wnt pathway underlines the development and growth of intestinal tumors. The Apc-min (multiple intestinal neoplasia) mouse strain carries a single nucleotide mutation in one allele of the Apc tumor suppressor gene. Random deactivation of the second allele occurs during the life and results in the formation of multiple adenomas in the small intestine with occasional colonic occurence. The Defa6 promoter is active in adult small intestinal Paneth cells and its activation has been observed also in human colonic adenomas. To investigate the nature of Defa6+ colon adenoma cells, we used the Apc-min Rosa26-tdTomato Defa6-iCre mouse strain. In this strain, cells with an active Defa6 promoter are marked by expression of a red fluorescent protein (tdTomato). We performed gene expression profiling of Defa6-tdTomato+ cells isolated from mouse colon tumors.
