SWI/SNF and the histone chaperone Rtt106 drive expression of the Pleiotropic Drug Resistance network genes.

ABSTRACT: mRNA profiles in WT and the mutants lacking CgRtt106 or CgSnf2 in Candida glabrata were analysed by RNA-seq. mRNA profiles in those yeast cells grown in rich media (YPD) and in the glucose-starved condition (YEP) and in response to ketoconazole (YEP+ket) were analysed. Three biological samples for each condition had been submitted.

Project description:Genome-wide binding of the histone chaperone Rtt106 was analysed by ChIP-seq. Rtt106 binding was analysed in WT and the mutant backgrounds lacking transcription factors Pdr1 and Pdr3, the HIR histone chaperone subunit Hir1, or the boundary protein Yta7. Two biological replicates had been submitted. mRNA profiles in WT and the mutants lacking Rtt106, Pdr1, Pdr3 or the SWI/SNF subunit Snf2 were analysed by RNA-seq. mRNA profiles in those yeast cells grown in rich media (YPD) and in the glucose-starved condition (YEP) and in response to ketoconazole (YEP+ket) were analysed. Three biological samples for each condition had been submitted.

Diet induced obesity is independent of metabolic endotoxemia, Tlr4 signalling and hypothalamic inflammation

Project description:A number of studies have proposed that excess food intake, particularly of high fat diets arise due dysregulation of homeostatic mechanisms regulating neuroendocrine control of appetite and energy balance. Current dogma suggests high fat diets invoke hypothalamic inflammation which reduces hypothalamic sensitivity to metabolic and hormonal cues of conveying peripheral status of energy balance, such as leptin and insulin. A hypothesis for the mechanism leading to hypothalamic inflammation is based on high fat diet mediated changes in gut microbiota which are then proposed to increase circulating levels of lipopolysaccharide (LPS). This in turn activates a hypothalamic inflammatory response via the toll-like receptor (TLR4) and CD14. The aim of this study was to determine hypothalamic gene expression in response to long term feeding of a high fat diet, taking into account the importance of using a control diet with a similar composition and balanced for sucrose content.

Transcriptional profile of Candida albicans DAY286 culture without ketoconazole versus DAY286 culture with 0.04 Î¼g/ml ketoconazole, both at 20% oxygen (normoxia).

Project description:Whole genome microarray were used to generate the transcriptional profile of C.albicans in the presence of ketoconazole. RNA was isolated from DAY286 grown with or without ketoconazole in YPD medium in normoxia at 30 degree Celsius for 3.5 h, and labeled with Cy3 or Cy5. Four independent biological replicates were compared. 2 dye swaps were perfomed so that 2 out of 4 samples isolated from DAY286 in normoxic culture without ketoconazole were labeled with Cy3, and 2 were labeled with Cy5.

Genome-wide targets of conserved histone chaperone Asf1 in budding yeast

Project description:Asf1, through its histone chaperone activity, helps chromatin closing/opening during DNA replication, repair, recombination and transcription. Despite extensive research on Asf1-mediated physiological functions, a genome-wide localization map is lacking, limiting our knowledge of chromosomal features targeted by Asf1. We present a high-resolution genome-wide map of Asf1, localizing at essentially all pol III-transcribed genes, highly active pol II-transcribed genes and heterochromatic features. Pol III-transcribed genes are negatively regulated by Asf1, whereas pol II genes are regulated indirectly by Asf1-dependent H3K56 acetylation. Interestingly, Asf1 localization along yeast chromosomes shows nearly identical distribution to that of the condensin complex, predicting a functional overlap in chromosome architecture and genome organization. ChIP-seq analysis of Asf1 targets using a yeast strain that expresses an 18-Myc tag fused to the C-terminus of ASF1. Two biological replicates and one mock/control were performed. The Illumina GAII was used. ChIP-seq reads are aligned to the budding yeast sacCer3 (2011) assembly.

Gene expression in whi3 and WHI3x4 in YPD and YPE

Project description:Measurement of the change in steady state mRNA level in cells with whi3 deletion or WHI3 overexpression relative to wildtype cells. In the overexpression experiment, WHI3 is moderately overexpressed by integrating four copies of WHI3 at its endogenous locus. This was performed in YEP glucose medium and YEP ethanol medium. Goal was to measure the effects of WHI3 on global gene expression at RNA level. Two testing mutants whi3 vs WHI3, WHI3x4 vs WHI3 in two conditions YPD and YPE. Biological replicates: 2 whi3 in YPD, 2 WHI3x4 in YPD, 2 whi3 in YPE, 2 WHI3x4 in YPE.

RNA-seq of human fetal liver in fetuses exposed to cigarette smoke in utero compared to non-exposed controls

Project description:In utero smoke exposure has adverse consequences for the child, including premature delivery, smaller birth weight and predisposition to disease later in life. The fetal liver has major detoxifying roles in addition to orchestrating the function of multiple organ systems. Maternal smoking increases the fetal toxin burden, and is expected to cause changes in the human fetal liver physiology likely contributing to disease and disease predisposition. In this project the transcriptional response in fetal liver tissue was analysed in relation to maternal smoke exposure, fetal sex and gestational age. Total RNA, protein and DNA were consecutively extracted from the same liver biopsy of electively terminated second trimester fetal livers. Proteomic analyses on the protein fraction were performed to allow for an integrated analysis of both the transcriptional and translational changes.

Identification of Elg1 interaction partners and effects on post-replication chromatin re-formation

Project description:Elg1, the major subunit of a Replication Factor C-like complex, is critical to ensure genomic stability during DNA replication, and is implicated in controlling chromatin structure. We investigated the consequences of Elg1 loss for the dynamics of chromatin re-formation following DNA replication. Measurement of Okazaki fragment length and the micrococcal nuclease sensitivity of newly replicated DNA revealed a defect in nucleosome re-assembly in the absence of Elg1. Using a proteomic approach to identify Elg1 binding partners, we discovered that Elg1 interacts with Rtt106, a histone chaperone implicated in replication-coupled nucleosome assembly that also regulates transcription. We find that Rtt106 recruitment to a number of promoters depends on Elg1. A central role for Elg1 is the unloading of PCNA from chromatin following DNA replication, so we examined the relative importance of Rtt106 and PCNA unloading for chromatin reassembly following DNA replication. We find that the major cause of the chromatin assembly defects of an elg1 mutant is PCNA retention on DNA following replication, with Rtt106-Elg1 interaction potentially playing a contributory role.
