RNAseq of barley leaf and roots exposed to control and drought stress conditions

Project description:In this study, we used transcriptomic and hormonomic approaches to examine drought-induced changes in barley roots and leaves and its rhizosphere. By studying hormonal responses, alternative splicing events in barley, and changes in the rhizosphere microbiome, we aimed to provide a comprehensive view of barley drought-adaptive mechanisms and potential plant-microbe interactions under drought stress. This approach improved our understanding of barley adaptive strategies and highlighted the importance of considering plant-microbe interactions in the context of climate change.

Expression data from Arabidopsis wild type and cdm1 young floral buds

Project description:We used microarray analysis to examine transcriptomic changes in cdm1 mutant, identifying genes potentially regulated by CDM1 by comparing gene expression between cdm1 and wild type young floral buds. Among 375 genes that showed differential expression (P-value <0.05) with >1.5-fold changes between wild type and cdm1, 185 genes were down-regulated by 1.5 to 7.10-folds, whereas 190 genes were up-regulated by 1.5 to 5.82-folds. Wild type and cdm1 young floral buds were used to isolate total RNA, with two biological replicates for each. Microarray analysis was performed using 500ng of total RNA per sample as described in the Genechip Expression Analysis Technical Manual.

Project description:We aim at understanding how ionizing radiations (IR) increase the risk of developing myeloid leukemia. We recently showed that IR leads to the derepression of retroelements. Retroelements are major contributors of gene regulatory networks. However, the impact of retroelements derepression on the HSC transcriptome and function remains to be addressed. We hypothesized that retroelements derepression is involved in HSC transcriptomic alterations. To answer this question, we performed RNA-seq experiments in hematopoietic stem cells sorted from mice one month after they were irradiated and compared them to controls hematopoietic stem cells sorted from non-irradiated mice.

RNA-seq GLV6 overexpression during lateral root initiation in Arabidopsis thaliana

Project description:The goal of this experiment was to identify the downstream targets of the GOLVEN6 peptide signaling pathway in Arabidopsis thaliana, specifically during lateral root initiation. Using an estradiol inducible GLV6 overexpression construct in wildtype and rgi1rgi5 double mutant (mutant in receptors for the GLV6 peptide) backgrounds, in combination with gravistimulation induced lateral root formation, the RGI receptor dependent transcriptional effects of GLV6 overexpression were characterized. An estradiol inducible GLV6 overexpression line in a wildtype (iGLV6) and in an rgi1rgi5 double receptor mutant background (rgi1rgi5/iGLV6) were used. 4-day old seedlings of both lines were gravistimulated (vertically grown seedlings were turned counterclockwise by 90°) to induce lateral root initiation in the resulting root bends. 8h after gravistimulation, seedlings of both lines were treated with 2µM of estradiol to induce GLV6 overexpression, or DMSO as a mock treatment. 3h and 6h after treatment, root bends were dissected and collected for RNA-sequencing. This yielded a total of 8 samples per replicate; 3h mock treated iGLV6 (IM3), 3h estradiol treated iGLV6 (IE3), 3h mock treated rgi1rgi5/iGLV6 (RM3), 3h estradiol treated rgi1rgi5/iGLV6 (RE3), 6h mock treated iGLV6 (IM6), 6h estradiol treated iGLV6 (IE6), 6h mock treated rgi1rgi5/iGLV6 (RM6), 6h estradiol treated rgi1rgi5/iGLV6 (RE6). For each sample, 4 replicates were obtained. This setup enabled the comparison of the GLV6 induced transcriptional effects between wildtype and rgi1rgi5 mutants at 2 time points after treatment, in samples that are strongly enriched for lateral root initiation events.

PROPEP3-VENUS - The plant cell wall integrity maintenance and immune signaling systems cooperate to control stress responses in Arabidopsis thaliana

Project description:The structure and composition of plant cell walls are modified to accommodate the needs of the cell and in response to environmental stimuli. Growth, development, and defense may demand potentially conflicting functional cell wall requirements, and thus modifications of the cell wall are tightly controlled in an adaptive manner. These modifications are mediated by a dedicated cell wall integrity (CWI) maintenance mechanism. We investigated the responses to cell wall damage (CWD) that compromise CWI and the underlying mechanisms in Arabidopsis thaliana. Inhibitor- and enzyme-triggered CWD induced similar, turgor-sensitive stress responses. Genetic analysis showed that the receptor-like kinase (RLK) FEI2 and the plasma membrane-localized mechano-sensitive Ca2+- channel MCA1 function downstream of the RLK THE1 in CWD perception. Phenotypic clustering with 27 genotypes identified a core group of RLKs and ion channels required for activation of CWD responses. In contrast, the responses were repressed by pattern-triggered immunity (PTI) signaling components including the receptors for plant elicitor peptides (AtPeps) PEPR1 and PEPR2 (PEPR1/2). Application of AtPep1 and AtPep3 repressed CWD-induced phytohormone accumulation in a concentration dependent manner. CWD induced the expression of both PROPEP1 and PROPEP3 as well as the release of a PROPEP3 fusion protein into the growth medium. These results suggest that AtPep-mediated signaling suppresses CWD-induced defense responses. If key PTI signaling elements acting downstream of PEPR1/2 are dysfunctional, suppression of CWD-induced responses is alleviated, thus compensating for the impairment.

Expression data for Arabidopsis pah1 pah2 mutant plants

Project description:PHOSPHATIDIC ACID PHOSPHOHYDROLASE (PAH) catalyses the conversion of phosphatidic acid to diacylglycerol. Disruption of two gene encoding this enzyme in Arabidopsis thaliana results in increased phosphatidylcholine synthesis and proliferation of the endoplasmic reticulum (Eastmond et al., [2010] Plant Cell 22: 2796). We performed microarray analysis on two week old wild type Arabidopsis plants and the pah1 pah2 double mutant using the Ath1 chip to determine what effect the double mutation has on global gene expression.
