Project description:Background: If the majority of antibody mediated rejections (AMRs) of the renal allograft are due to anti-HLA antibodies, non anti-HLA antibodies have also been suspected. The occurrence of non anti-HLA-associated AMRs remains associated with unresolved diagnostic and therapeutic issues. Methods: To better understand the pathomechanisms of these rejections, we identified, though a nation-wide study, kidney transplant recipients (KTRs), without anti-HLA donor specific antibodies, experiencing acute graft dysfunction within the first 3 months after transplantation and severe microvascular injury on biopsy (called acute microvascular rejections, AMVR).

Project description:We applied Solexa sequencing technology to identify rat microRNA genes in proximal sciatic nerve following sciatic nerve resection. Using Solexa sequencing, computational analysis and Q-PCR verification, 93 novel miRNAs in rats were discovered and identified, of which 42 novel miRNAs were first reported in proximal sciatic nerve of rat and 51 novel miRNAs were produced at days 1, 4, 7 and 14 after sciatic nerve resection. These data provide an important resource relating to the role and regulation of miRNAs for future studies relating to peripheral nerve injury and regeneration. Project description:The NuRD complex is required for efficient and timely myelination in the peripheral nervous system. ChIP-chip assays were performed on rat sciatic nerve at P15, a peak timepoint of myelination, for binding of Chd4 to genes involved in regulating myelin formation. This experiment includes two custom ChIP-chip design incorporating many genes that are dynamically regulated during myelination. The antibodies used in this platform were Chd3/4 (Santa Cruz sc-11378) Chd4 (gift from Paul Wade), Mta2 (Santa Cruz sc-9447), and Nab2 (Santa Cruz sc-22815). Chd4 ChIP samples from experimental and input samples were hybridized.

Project description:In this study, we make used of mRNA-seq and its ability to reliably quantify isoforms, integrating this data with ribosome profiling and LC-MS/MS, to assign ribosome footprints and peptides at the isoform level. We leverage the principle that most cell types, and even tissues, predominantly express a single principal isoform to set isoform-level mRNA-seq quantifications as priors to guide and improve allocation of footprints or peptides to isoforms. Through tightly integrated mRNAseq, ribosome footprinting and/or LC-MS/MS proteomics we demonstrate that a principal isoform can be identified in over 80% of gene products in homogenous HEK293 cell culture and over 70% of proteins detected in complex human brain tissue. Defining isoforms in experiments with matched RNA-seq and translatomic/proteomic data increases the functional relevance of such datasets and will further broaden our understanding of multi-level control of gene expression. In this PRIDE submission you will find the raw files for the HEK293 cell proteomics. Files for the human brain proteomics can be found at PXD005445. We have also uploaded a zip file that contains the input files for our HEK293 cell analysis, and the isoform level output files – there is a separate folder within the zip files for these. Project description:We studied the physiological requirement of A-to-I RNA editing in neural crest cells. To this end, we generated mouse lines that undergo neural crest cell-specific deletion of Adar1 making use of the HtPAcre reporter. The mutants show global depigmentation and absence of myelin within the peripheral nerves. To assess global changes in gene regulation caused by conditional Adar1 deficiency in Schwann cells, a we performed transcriptomic analysis (RNA-seq) of sciatic nerves from independent samples from three control and three mutant animals at P4. The steady-state level of 3,009 mRNAs differed by at least two-fold in abundance between the two genotypes. Analysis of the 3,009 differentially-expressed mRNAs using the interferome database showed 75% of them to be within or associated with IFN type 1 or 2 signaling pathway. Interestingly, 34% of the RNA transcripts deregulated upon Adar1 invalidation are also deregulated upon nerve injury. Overall, our results suggest that Adar1 safeguards neural crest-derived cells from unwanted MDA5-mediated interferon production and chronic Interferon stimulated genes upregulation, with implications for the human diseases caused by ADAR1 mutations and neural crest development and linked-disorders.

Project description:Endothelial cells were isolated from the sciatic nerve and spinal cord of SOD1-G93A and non-transgenic littermate mice at two disease stages: onset (P90) and early symptomatic (P120). Following tissue dissociation, endothelial cells were purified by fluorescence-activated cell sorting. RNA was then extracted and subjected to bulk RNA sequencing to identify transcriptional signatures associated with disease progression.

Project description:As rats do not develop neuropathic pain like hypersensitivity as neonates post nerve injury but do as adults we have used these arrays to help define the processes involved in this process. Rat spinal cord (ipsilateral dorsal horn) was assayed 7 days post SNI injury to the sciatic nerve relative to sham injury. Two age groups of animals were tested Neonates (P10) and Adult (8-12wks). Experiment Overall Design: Six biologically indepenedent arrays were hybridized per assay point. Dorsal horn total RNA was prepared using standard Affymetrix protocols. Affymetrix Rat Expression 230A array used.

Project description:Lysine acetylation is a reversible Post-translational modification (PTM) involved in a broad array of physiological functions. Recent studies have demonstrated the involvement of protein acetylation in modulating Schwann cells' (SCs) biology and the peripheral nervous system (PNS) regeneration. However, the underlying mechanism is still under investigation. This descriptive study characterized the mouse sciatic nerve (SN) acetylome and explored their cellular distribution. Using a modified workflow for acetylome analysis, we identified 483 acetylated proteins containing 1,442 acetylation modification sites in the SN of adult C57BL/6. Notably, over 70% of identified peptides were acetylated. Bioinformatic analysis suggested that these acetylated proteins are mainly located in the myelin sheath, mitochondrial inner membrane, and actin cytoskeleton, and highlighted the remarkable differences between the mouse SN and brain (PXD027299）acetylome. Further manual annotation indicated that most acetylated proteins were mitochondrial and energy, and cytoskeleton and cell adhesion (> 45%). The acetylate modification of three novel myelin-related proteins were verified, including 2', 3' -cycling-nucleotide 3'-phosphodiesterase (CNP), Neurofilament light polypeptide (NEFL), neurofilament medium/high polypeptide (NFM/H), and periaxin (PRX). Immunofluorescence staining illustrated that, besides the nuclei, the acetylated proteins, including acetylated alpha-tubulin, were mainly co-localized with S100 positive SCs. Together, for the first time, this study provided a comprehensive mouse SN acetylome by using a simple but effective method. Moreover, we demonstrated that the acetylated SN proteins were predominantly located in SCs. These analyses and the method will contribute to understanding and uncovering the roles of protein acetylation in SCs development and PNS regeneration.
