Transcriptomes of novel human genomic safe harbor sites for gene and cell therapies

scRNA-seq CRISPR screening of human posterior brain organoids

Project description:We used a pooled, multiplexed CRISPR/Cas9 gene knock-out (KO) experiment with single-cell transcriptomic readout to perturb and validate selected TF regulomes . We designed gRNAs and generated a pooled lentiviral library targeting 12 TFs with specific midbrain or hindbrain expression or high regulatory centrality. IPSCs carrying a doxycycline-inducible Cas9 cassette in the AAVS1 safe harbor locus were transduced, mosaic organoids were generated, and perturbations were induced at neuroepithelium stage from day 7 to 14. Mosaic organoids were analyzed using scRNA-seq and gRNA amplicon sequencing at day 30 and day 70, recovering 31,857 cells, among which a gRNA was detected in 8711 cells.

Single-cell RNA-Sequencing of testis tissue from 3 mouse species and their immediate crosses

Project description:We performed an inter-species comparison of murine spermatogenesis using the inbred strains C57B6J, CAST/EiJ and CAROLI/EiJ to investigate the cell type-specific evolution of gene expression levels among closely related species. We also used F1 crosses of C57B6J and CAST/EiJ to investigate context-specific regulatory effects on gene expression in cis and trans by measuring allele-specific expression (Goncalves et al. 2012; Wittkopp et al. 2021). To this end, single-cell RNA-Sequencing data was generated from dissociated testicular tissue in each mouse strain using the 10x Genomics scRNA-Seq platform.

Single-cell RNA-seq of human breast tumor samples with exhausted and non-exhausted immune environments

Project description:Fresh human breast tumor tissue was dissociated into single cells and viably frozen. Patient samples were annotated as having an ""exhausted"" or ""non-exhausted"" immune environment based on CyTOF characterization of T cell phenotypes (Wagner et al, Cell 2019). 14 samples (7 exhausted, 7 non-exhausted) were selected for scRNA-seq (without prior cell type enrichment) with the goal to compare the two immune environment types and to comprehensively characterize exhaustion-associated features of the tumor microenvironment.

We previously identified three candidate uncharacterized Riken genes (I830077J02Rik, C130074G19Rik and A530016L24Rik) potentially important for the cell lineage commitment toward haematopoietic precursors. Here, we investigate the transcriptomic profiles of cells depleted for these genes at day 7 of embryoid body differentiation, by scRNA-seq.

Single-cell RNAseq of hiPSC derived alveolar-like lung organoids upon H3N2 infection

Project description:hiPSC from 2 different donors were differentiated into alveolar-like organoids (iPSC-aLOs) as previously described (DOI: 10.1038/s41596-019-0220-0). iPSC-aLOs were either kept in \"dome\" culture embedded in extracellular matrix or inverted in apical-out conformation to allow influenza H3N2 infection. Apical-out iPSC-aLOs were exposed or not to H3N2. At 24hs post-infection iPSC-aLOs were collected and dissociated into single cells. Samples were multiplexed using membrane lipid barcoding and we followed 10X Genomics instructions from single cell encapsulation to NGS. This data set is useful to compare iPSC-aLOs cell composition both in dome and apical-out culture conditions and iPSC-aLOs response to influenza virus H3N2 infection at a single timepoint of 24hs post-infection at MOI =1. Each sample (HUB 07-09) contains multiplexed conditions: control in dome culture, control in apical out (both non infected), infected 24 hpi. Due to human data sensitivity concerns, this experiment was submitted with processed data only.
