Project description:On day 7 after B16 melanoma cells transplantation, C57Bl6 mice with subcutaneous palpable tumors were randomly divided into 2 groups for experimental treatment with Dacarbazine. Group 1 «Control (PBS) », n=5, animals in this group were intraperitoneally injected with phosphate buffered saline in a volume of 250 µl. Group 2 «DTIC», n=5, animals in this group were intraperitoneally injected with a solution of Dacarbazine (DTIC) (Sigma-Aldrich, USA) in phosphate buffer at a concentration of 50 mg/kg of animal weight. Injections with PBS or DTIC were carried out three times on days 8, 10 and 12 after melanoma cell transplantation, on day 14, mice were sacrificed for further analysis of primary tumors and organs.

Project description:DLBCL accounts for approximately 40% of newly diagnosed lymphomas worldwide. Several etiological mechanisms have been proposed. Among these are viral infections and chronic inflammation which may be associated with the initiation and progression of lymphoma. Paraffin-embedded specimens from Egyptian and Swedish DLBCL patients were studied using gene expression. RNA from patients were pooled together and arrays were performed in triplicates.

Project description:Profiling of mRNA abundances with high-throughput platforms such as microarrays and RNA-Seq has become an important tool in both basic and biomedical research. However these platforms remain prone to systematic errors, and have challenges in clinical and industrial application. As a result it is standard practice to validate a subset of key results using alternate technologies. Similarly, clinical and industrial applications typically involve transitions from high-throughput discovery platform to medium-throughput validation ones. These medium-throughput validation platforms have high technical reproducibility and reduced sample input needs, and low sensitivity to sample-quality (e.g. for processing FFPE specimens). Unfortunately, while medium-throughput platforms have proliferated, there are no comprehensive comparisons of them. Here we fill that gap by comparing two key medium-throughput platforms M-bM-^@M-^S NanoStringM-bM-^@M-^Ys nCounter Analysis System and ABIM-bM-^@M-^Ys OpenArray System M-bM-^@M-^S to gold-standard quantitative real-time RT-PCR. TCDD-sensitive (Long-Evans) and TCDD-resistant (Han/Wistar) rats were used in both time-course and dose response studies to asses the transcriptomic response to TCDD-insult. The time-course experiment saw animals recieve a single dose of 100ug/kg TCDD or corn oil vehicle followed by euthanasia and tissue collection at various time-points. Animals in the dose-response experiment recieved a single dose of TCDD at varying concentrations or corn oil vehicle, followed by euthanasia and tissue collection 19 hours post-treatment. Each treatment group contained 4-5 biologicial replicates.

Project description:We studied genes that are related to atopic diseases [i.e., atopic eczema (AE)]. Immunological factors and principal genes involved in the biosynthesis of polyunsaturated fatty acids were included. We analyzed whether expression of genes encoding key enzymes of LC-PUFA synthesis (FADS1, FADS2 and ELOVL5) is associated with circulating LC-PUFA levels and risk of AE in 4-year-old children. AE (n=20) and non-AE (n=104) children participating in the Sabadell cohort within the INfancia y Medio Ambiente (INMA) Project were included in the present study. RT-PCR with TaqMan Low-Density Array cards was used to measure the expression of these genes. RT-PCR gene expression profile. The samples are described in the sumary. Each sample was measured in duplicate in the same TLDA card and we present the average of each sample.

Project description:Technological advances in transcriptional profiling and in the availability of the single-cell sampling from rare and specialised cell types have come together to allow us to explore molecular processes in the development of tumours and in solid tumour biology. None of the existing gene expression profiling platforms has the sensitivity to directly deal with the small mRNA population from single-cells. Therefore, it is essential to amplify the mRNA from a single cell without distorting the relative transcript abundance and studying the products of this amplification with the available transcriptome profiling techniques. We used such an exponential amplification approach to study the transcriptional heterogeneity and the representation of cancer-associated pathways in single cells isolated from the clonal progenies of a murine colon cancer cell line (CT26). With the methods developed and single-cell microarray analysis (Affymetrix GeneChipM-. Mouse Genome 430 2.0 3M-^R arrays), we were able to demonstrate considerable, intra- as well as inter-clonal, transcriptional heterogeneity. Detailed ontological classification indicated that most of the transcriptional variations existed towards the genes involved in DNA replication, nucleic acid synthesis and cellular machinery biogenesis. Finally, with the help of the IngenuityTM pathway elucidation software, 51 genes commonly expressed between single-cells and previously shown to be associated with cancers of different histological origins were used to create a pathway of genes acting potentially of direct or indirect importance in promoting such cancers of this specific histological origin. This study demonstrated the utility of single-cell micro-genomic studies to understand the molecular mechanisms at the single cancer cell level and thereby to understand the early transcriptional reprogramming in tumorigenesis. It also provided further evidence of the transcriptomic variations between each cell of a tumour and the rapid diversity of cloned (single) cells, thereby reinforcing the major task faced by researchers to define potent treatments to eradicate cancer.

Project description:Matched normal lymph node, tumors and corresponding mucosal biopsies from 4 lung cancer patients were scrutinized on Affymetrix 250K-NspI array platform. Frequently deleted regions genes were identified based on the LOH call as per manufacturer's guidelines and normalization. Frequently deleted genes in the tumors and mucosa were identified though this approach Affymetrix 250K-NspI- SNP arrays were performed according to the manufacturer's directions on DNA extracted from lung cancer and corresponding mucosal biopsy specimens. LOH analysis was done to identify genes that are frequently deleted.
